Lentiviral shRNA knockdown of PTK7 in lung adenocarcinoma cell lines NCI-H1299 and NCI-H2009

Project description:PTK7 was identified from a meta-analysis of 1905 non-small-cell lung cancer (NSCLC) samples across 12 datasets to be one of seven genes commonly up-regulated in lung adenocarcinoma (ADC). Using ADC cell lines NCI-H1299 and NCI-H2009, disruption of PTK7 resulted in decreased cell viability and induction of apoptosis. A xenotransplantation model of the cell lines with PTK7 knock-down also resulted in decreased tumor burden. We assayed gene expression in these cell lines after PTK7 knock-down by shRNA to uncover deregulated pathways and genes. 8 samples were analyzed. In each cell line, we knocked down PTK7 with 2 independent hairpins, and 2 control hairpins targeting luciferase and GFP. Thus, NCI-H1299 has 2 samples of PTK7 knock-down, and 2 samples of control knock down. NCI-H2009 has similar samples.

Project description:Purpose: The goals of this study are to invsetigate the primary biological process of CLCN3. Methods: Briefly, samples (H1299 cells transfected with control or CLCN3 shRNA) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumia HiSeq platform and 50 bp paired-end reads were generated (BGI Co. Ltd.). Results: Locomotion and growth were identified as the biological functions of CLCN3 Conclusions: RNA-seq in H1299 cell lines revealed that CLCN3 mainly regulated locomotion and growth.

Conclusions: HNRNPC mainly regulated cell growth, cell migration, extracellular matrix organization, angiogenesis, collagen fibril organization, and T cell mediated cytotoxicity.

Project description:The expression of the forkhead transcription factor CHES1, also known as FOXN3, is reduced in many types of cancers. In vitro, CHES1 expression suppresses cell proliferation in tumor cell lines but not in normal cells. Conversely shRNA-mediated depletion of CHES1 increases tumor cell proliferation. We used microarrays to characterize the gene expression changes induced by CHES1 in H1299 cancer cells H1299 cells were infected with a retroviral vector that expresses CHES1 or an empty vector. After 5 days of infection, RNA was extracted from three independent replicas of each condition. Total RNA was send to Genome Quebec service for hybridization with Affymetrix microarrays.
