RNA-Seq gene profiling comparison from human cDC subsets and pre-cDC subsets

ABSTRACT: The goal of this study is to compare the gene profiling of human blood BDCA-1+ cDCs, blood BDCA-3+ cDCs, CB CD172a-pre-cDCs and CB CB172a+ pre-cDCs. RNA from sorted populations was extracted and column-purified using the Arcturus PicoPure RNA Isolation kit (Applied Biosystems). Genomic DNA was removed by on-column digest with DNAse I (Qiagen), according to the PicoPure RNA Isolation kit manual. RNA libraries were prepared using the SMARTer Ultra Low Input RNA for Sequencing kit (Clontech Laboratories) followed with Nextera XT DNA Library Prep kit (Illumina). Libraries were sequenced by 75-bp single-end reading on a NextSeq 500 sequencer (Illumina). Our results show that CD172a+ and CD172a- pre-cDCs represent developmentally discrete populations that differentially express lineage-restricted transcription factors. Moreover CD172a- pre-cDCs cluster with BDCA-3hi cDCs and CD172a+ pre-cDCs with BDCA-1+ cDCs.

Project description:Defense against attaching and effacing (A/E) bacteria requires the sequential generation of IL-23 and IL-22 to induce protective mucosal responses. While the critical source of IL-22 has been identified as CD4+ and Nkp46+ innate lymphoid cells (ILCs), the precise source of IL-23 is unclear. Here, we use genetic techniques to deplete specific classical dendritic cell (cDC) subsets and analyze immunity to the A/E pathogen Citrobacter rodentium. We find that Zbtb46+ cDCs, and specifically Notch2-dependent intestinal CD11b+ cDCs, but not Batf3-dependent CD103+ cDCs, are required for IL-23 production and immunity against C. rodentium. Notch2 controls cDC differentiation at a terminal step mediated by lymphotoxin signaling. Importantly, these results provide the first demonstration of a non-redundant function of CD11b+ cDCs in vivo. Analysis of differentially expressed genes in ESAM+ and ESAM- CD11b+ and DEC205+ splenic classical DC subsets. Splenocytes were harvested from WT C57Bl/6 or WT Cx3cr1-gfp mice and cDC subsets sorted to >95% purity on the FACSAriaII.

Single Cell RNA-Seq Analysis Reveals Fate Decision of Human Pre-cDC Determined by Transcription Factor Competition

Project description:Classic dendritic cells (cDCs) play a central role in the immune system and consist of two major subsets: CD141+ cDC (cDC1) and CD1c+ cDC (cDC2). The pre-cDCs is the immediate precursors to both cDC subsets. Previous studies showed that there were two pre-committed pre-cDC subpopulations. However, the key molecular drivers of pre-commitment in human pre-cDCs were not investigated. To address this question, we performed both single cell and bulk RNA sequencing (RNA-seq) of two cDC subsets and pre-cDCs. We inferred a list of sixteen candidate master regulator transcriptional factors (TFs) that can indeed separate pre-cDCs into two sub-populations, with one close to cDC1 and the other close to cDC2. More importantly, these two pre-cDC sub-populations are correlated with ratio of IRF8 to IRF4 expression level more than their individual expression level. Our results suggest the concept that the ratio of antagonistic TFs and their competition determine cDC subset differentiation fate.

Efficacy of CD40 agonists is mediated by distinct cDC subsets and subverted by suppressive macrophages

Project description:Agonistic αCD40 therapy has been shown to inhibit cancer progression in only a fraction of patients. Understanding the cancer cell-intrinsic and microenvironmental determinants of αCD40 therapy response is therefore crucial to identify responsive patient populations and design efficient combinatorial treatments. Here, we show that the therapeutic efficacy of αCD40 in subcutaneous melanoma relies on pre-existing, type 1 classical dendritic cell (cDC1)-primed CD8+ T cells. However, after administration of αCD40, cDC1s were dispensable for anti-tumour efficacy. Instead, the abundance of activated cDCs, potentially derived from cDC2 cells, increased and further activated antitumour CD8+ T cells. Hence, distinct cDC subsets contributed to the induction of αCD40 responses. By contrast, lung carcinomas, characterized by a high abundance of macrophages, were resistant to αCD40 therapy. Combining αCD40 therapy with macrophage depletion led to tumour growth inhibition only in the presence of strong neoantigens. Accordingly, treatment with immunogenic cell death-inducing chemotherapy sensitized lung tumours to αCD40 therapy in subcutaneous and orthotopic settings. These insights into the microenvironmental regulators of response to αCD40 suggest that different tumour types would benefit from different combinations of therapies to optimize the clinical application of CD40 agonists.

Opposing roles of dendritic cells subsets in experimental GN

Project description:Classical dendritic cells (DCs) are key players at the interface between innate and adaptive immunity. In the kidney exist 2 major subsets of cDCs: CD11b+ cDCs and CD103+ cDCs. We investigated their function in the most widely used model of experimental glomerulonephritis (GN) in mice: nephrotoxic nephritis (NTN). Consistent with a role for cDCs in nephrotoxic nephritis, depletion of ZBTB46+ cells (all cDCs) attenuated kidney injury, while deficiency of the CD103+ subset of cDCs accelerated injury via a mechanism that involved increased neutrophils. This RNAseq was performed to analyze transcriptional changes in FACS-sorted renal CD11b+ and CD103+ cDCs under healthy conditions and at day 7 of NTN to reveal why both subsets have different functions in GN.
