Sba1 ChIP-Seq

ABSTRACT: Chromatin immunoprecipitation of Sba1 (yeast p23 homolog) was performed as described (PMID: 10376605) using an antibody specific for Sba1 (PMID: 10691735) or normal rabbit serum (Control) and logarithmically growing yeast. We report 572 genomic locations associated with sba1.

Project description:To estimate mRNA steady-state levels we used RNA extracted from logarithmically growing fisson yeast cells on Affymetrix Yeast 2.0 Genechip arrays. The signal intensities from two independent biological repeats were averaged, resulting in measurements for 4818 out of 4962 nuclear protein-coding genes.

Genome-wide maps of nucleosome positions in purified quiescent S. cerevisiae cells [MNase-Seq]

Project description:Nucleosome positions were determined for purified S. cerevisiae quiescent cells and compared to logarithmically growing cells. By analyzing nucleosome positions and MNase digestion patterns for two separate matched digestion amounts (~80% and ~50% mononucleosomes) we show that global nucleosome stabilization and repositioning occurs at transcription start sites. This repositioning indicates a repressive chromatin architecture that reflects global transcriptional shutoff in quiescent yeast.

SILAC immunoprecipitations for rabbit haemorrhagic disease virus (RHDV) proteins p23 and RNA-dependent RNA polymerase

Project description:Rabbit haemorrhagic disease virus (RHDV) belongs to the family Caliciviridae, genus Lagovirus and is used in Australia as a biocontrol tool to keep the population of european rabbits low. This virus has a positive-sense single-stranded RNA genome that encodes structural (capsid) and non-structural proteins. Due to the lack of an established cell culture system for this virus, some of the non-structural proteins are yet awaiting characterisation and their function is unknown. This work was aimed at the identification of cellular interactors of RHDV proteins p23 and RNA-dependent RNA polymerase (RdRp). p23 has an unknown function and RdRp is the main enzyme that replicates viral genome. SILAC-labeled rabbit kidney (RK13) cells were transfected with the FLAG-tagged viral proteins and GFP-transfected cells served as an internal control. For example, two replicates of heavy Arg and Lys labeled cells were transfected with protein p23 and two replicates of light Arg and Lys labeled cells were transfected with GFP. For the third replicate this was swapped: 'heavy' cells were transfected with GFP and 'light' cells were transfected with p23. After that, cells were harvested, lysed in mild conditions and applied onto anti-FLAG antibody resin for immunoprecipitation. Eluates from the resin were processed for mass spectrometry processing.

Transcription profiling of wild type and delta-sba1 yeast treated with radicicol to study gene regulation by sba1

Project description:We wanted to study regulation of gene regulation by sba1 (ortholog of mammalian p23) in yeast. sba1/p23 binds to Hsp90 and acts as a co-chaperone. We have a small molecule, radicicol, an analog of geldanamycin to inhibit the binding of p23 to Hsp90. Consequently, we have analyzed the gene expression profile in 4 conditions, wt, delta-sba1; and when Hsp90 function is impaired, that is, wt and delta-sba1 treated with radicicol.

Genome-wide maps of Tcf1 binding locations in splenic CD8 T cells.

Project description:We mapped genome-wide Tcf1 binding locations in mature CD8 T cells to identify its direct target genes. This experiment aims to identify genome-wide binding locations for Tcf1 transcription factor in mature CD8 T cells. The CD8 T cells were isolated from wild-type C57BL/6 mice by negative selection. The chromatin fragments were immunoprecipitated by an anti-Tcf1 antiserum or control rabbit serum (without immunization). The immunoprecipitated fragments were then used in high throughput sequencing. Data processing then revealed >3000 high-confidence Tcf1 binding peaks across the CD8 T cell genome. One important finding is that Tcf1 binds directly to Cd4 gene silencer, and thus explain its important role in suppressing the CD4 coreceptor in mature CD8 T cells.

Elucidating the Linezolid response of Staphylococcus aureus USA300 (Hi3 quantification)

Project description:The translation inhibitor Linezolid is an important antibiotic of last resort against multiresistant gram-positive pathogens including MRSA. Linezolid is reported to specifically inhibit extracellular virulence factors, but the molecular cause is unknown. To elucidate the physiological response of S. aureus to Linezolid in general and the possible inhibition of virulence factors specifically we performed a holistic study. We added Linezolid to logarithmically growing S. aureus cells and analysed the Linezolid stress response with transcriptomics, quantitative proteomics and microscopy experiments.
