Project description:To explore the molecular basis of validamycin overproduction at the transcriptional level, the transcriptomes of strain 5008 and TL01 cultivated in Yeast extract-Malt extract-Glucose (YMG) and rice-peanut cake based industrial (IND) fermentation medium were compared by microarray analysis. Global gene expressions in the strain 5008 and TL01 were measured in fermentation medium YMG and IND, respectively. Three independent experiments were performed at each condition.

Functional and Regulatory Profiling of Energy Metabolism in Fission Yeast: dynamic gene regulation during adaptation to respiratory medium.

Project description:Fission yeast in high glucose media preferentially uses fermentation for energy production, even under aerobic conditions, an analogous metabolic programme, aerobic glycolysis, is a hallmark of cancer and enables the proliferation of tumor cells. Fission yeast, unlike budding yeast, requires mitochondrial genomes and oxidative phosphorylation for survival, mitochondrial inheritance, genome organisation and RNA processing are strikingly different between the two yeasts, and S. pombe mitochondria resemble more the human mitochondria. However, mitochondrial biology and respiratory control is poorly understood in fission yeast. In this study, we used microarrays to profile gene expression before and at six time points after the shift from fermentative to respiratory medium. Cells were grown in yeast extract based media with 3% glucose to early exponential phase (time point 0), then the carbon source was changed to 3% glycerol, 0.1% glucose. Transcript levels were monitored by microarrays at several time points after the switch (0.2, 0.5, 1, 2; 04 and 24 hours). Sample from each time point is hybrydized with sample of all pooled time points. Experiment was repeated twice with the dye swap.

Transcriptional response of S. cerevisiae to metformin treatment in carbon-limited medium

Project description:The genome-wide transcriptional response of S. cerevisiae cells upon transfer to carbon-limited or carbon-limited and metformin supplemented media is investigated. DHO strain (BY4742 background) was cultivated batch-wise in SDC media at 30C and 180 rpm up to mid-exponential phase (OD600 ~ 0.6). The cells of the main culture were divided in three aliquots at the mid-exponential phase, centrifuged at 6000 rpm for 5 min, washed twice with deionized and distilled sterile water prior to their transfer to the treatment media. Treatment media comprised of SDC + 0.25% glucose for the C-lim control case and SDC +0.25%glucose + 1.66% metformin for the Met case. Control data for the reference condition (glucose limitation) is derived from E-MTAB-3001. Sample collection for transcriptional profiling was done at the 2nd hour of the transfer. The experiments were carried out in biological triplicates.

The purpose of this study was to investigate at the transcriptome scale the similarities and differences that could be linked to different lifestyles. Five strains pertaining to five species were studied: M. fuscus and M. lanceolatus, two species used in cheese ripening, M. racemosus, a recurrent cheese spoiler sometimes described as an opportunistic pathogen, M. circinelloides, often described as an opportunistic pathogen and M. endophyticus, a plant endophyte species.

Macrophage response to serum in culture medium

Project description:Most cell culture experiments utilize media containing fetal calf serum. Results are often interpreted regarding importance to human pathways. We studied gene expression in mouse macrophages grown in the absence of serum, and in fetal calf serum, mouse serum, and human serum using genome wide expression systems in resting conditions and after stimulation with lipopolysaccharide. We cultured mouse bone marrow derived macrophages in media containing no serum, or 5% fetal calf, or mouse or human serum. The experiment was performed in conditions without or with stimulation by LPS. We harvested the cells at 4 hours after stimulation and analyzed whole genome mRNA expression by microarray as a proxy for transcriptional responses. Three replicate experiments were performed.
