Identification of ciprofloxacin helper drug targets by RNA-seq

ABSTRACT: The aim of this study was to identify genes that can be targeted by helper drugs to counteract resistance towards ciprofloxacin (CIP). In order to reveal the impact of ciprofloxacin on the transcriptome, differential gene-expression analysis by RNA-seq was performed on the multidrug resistant E. coli strain ST131, treated with a clinically relevant concentration of ciprofloxacin (2 µg/mL).

Ciprofloxacin-resistant Staphylococcus aureus keeps resistance and virulence in Iron-restricted Condition

Project description:In summary, this study shows advantages of the CIP-R in the survival, drug resistance and virulence in iron restricted condition. DIA-based proteomics study combined with biochemical validation showed that CIP-R saves the energy by storing the glucose and increases the cell wall synthesis. Moreover, CIP-R more stable in many metabolisms than CIP-S due to the up-regulation them during long term pressure of antibiotics, which could keep the survival ability of CIP-R. These advantages not possessed by CIP-S, makes the CIP-R easier to reside in host and keep resistance ability. Importantly, CIP-R exhibited an increased virulence under iron limitation condition which is completely different from sensitive bacteria. The novel adapting countermeasures reveal the reason why the CIP-R were harder to eliminate by human immunity system and help people to find out a new method for the CIP-R treatment.

Subinhibitory concentrations of ciprofloxacin enhance antimicrobial resistance and pathogenicity of Enterococcus faecium

Project description:Enterococcus faecium has emerged as a major opportunistic pathogen for two decades, with the spread of hospital-adapted multidrug-resistant clones. Members of the intestinal microbiota, they are subjected to numerous bacterial stresses, including antibiotics at subinhibitory concentrations (SICs). Since fluoroquinolones are extensively prescribed, SICs are very likely to occur in vivo with potential effects on bacterial metabolism with subsequent modulation of opportunistic traits. The aim of the study was to evaluate globally the impact of subinhibitory concentrations (SICs) of ciprofloxacin on antimicrobial resistance and pathogenicity of E. faecium. Transcriptomic analysis was performed by RNA-seq (HiSeq 2500, Illumina) using the vanB-positive reference strain E. faecium Aus0004 in the absence or presence of ciprofloxacin SIC (0.38 mg/L, i.e. MIC 1/8). Several genetic and phenotypic tests were used for validation. In the presence of ciprofloxacin SIC, 196 genes were significantly induced whereas 286 were significantly repressed, meaning that 16.8% of the E. faecium genome was altered. Amongst upregulated genes, EFAU004_02294 (fold change of 14.3) encoded a protein (EfmQnr) homologue of Qnr proteins involved in quinolone resistance in Gram-negative bacilli. Its implication in intrinsic and adaptive FQ resistance in E. faecium was experimentally ascertained. Moreover, EFAU004_02292 coding for the collagen adhesin Acm was also induced by SIC of ciprofloxacin (fold change of 8.2), and higher adhesion capabilities were demonstrated phenotypically. Both Efmqnr and Acm determinants may play an important role in the transition from a commensal to a pathogenic state of E. faecium that resides in the gut of patients receiving a fluoroquinolone therapy.

Ciprofloxacin triggers L-glutamate production by Corynebacterium glutamicum

Project description:Ciprofloxacin, an inhibitor of bacterial gyrase and topoisomerase IV, was shown to inhibit growth of C. glutamicum with concomitant excretion of L-glutamate. C. glutamicum strains overproducing L-lysine, L-arginine, L-ornithine, and putrescine, respectively, produced L-glutamate instead of the desired amino acid when exposed to ciprofloxacin. Even in the absence of the putative L-glutamate exporter gene yggB, ciprofloxacin effectively triggered L-glutamate production. When C. glutamicum wild type was cultivated under nitrogen-limiting conditions, 2-oxoglutarate rather than L-glutamate was produced as consequence of exposure to ciprofloxacin. Transcriptome analysis revealed that ciprofloxacin increased RNA levels of genes involved in DNA synthesis, repair and modification. Enzyme assays showed that 2-oxoglutarate dehydrogenase activity was decreased due to ciprofloxacin addition. Here, it was shown for the first time that production of L-glutamate by C. glutamicum may be triggered by an inhibitor of DNA synthesis and L-glutamate titers of up to 37 ± 1 mM and a substrate specific L-glutamate yield of 0.13 g/g were reached.

Project description:Cultures of Y. pestis Kimberley53 virulent strain were exposed to different concentrations of ciprofloxacin (including 0.016 µg/ml representing the strains' MIC value) for various time periods. Total RNA samples were extructed and used for cRNA synthesis and labelling (using Cy3-CTP for the treated samples and Cy5-CTP for the non-treated sample in one biological experiment and dye swap for the 2nd replicate of independent biological experiment). 8 Labeled cRNA samples were hybridized to custom made Agilent 8x15K slide (each slide represent 1 time point). Goal: Identifing alterations in gene expression profile which correlates with the ciprofloxacin induced growth inhibition. Those altered mRNA transcrips will be used as a markers for the development of rapid molecular Antibiotic Susceptibility Test.
