Genome wide analysis of overexpression of miR-203 in primary mouse cortical neurons

ABSTRACT: Effect of lentiviral mediated overexpression of miR-203 in mouse cortical neurons at different days in vivo Total RNA isolated from E15 cortical cultures using QIAGEN miRNeasy mini kit (QIAGEN; 217004) were processed on an Illumina mouse Ref8 v2 beadchip microarrays following the manufacture’s protocol. Microarray data analysis was performed using R and Bioconductor packages. Raw expression data were log2 transformed and normalized by quantile normalization. Probes were considered robustly expressed if the detection P value was 0.05 for at least half of the samples in the data set. Probes were re-mapped to mouse Ensembl gene IDs (v67; May 2012 data freeze) for comparison with RNA-sequencing data.

Project description:Total mRNA was extracted at 48 hour post transduction using Qiagen RNeasy Kits following the manufacture’s protocol.1 ug ofRNAwas used for cDNA library construction and bulk RNA sequencing were performed by Novogene (Sacramento CA). RNA-seq raw data were analysised using Partek Flow. Briefly, sequencing reads were aligned to the mouse or human genome using Spliced Transcripts Alignment to a Reference (STAR 2.5.3a). Aligned reads were then quantified to transcriptome (mm10; Ensembl Transcripts release 100), and normalized (Median Ratio normalization). Mouse cortical neuron transcriptional response to wild-type West Nile virus (WNV NY99 clone 382) and mutant virus WNV E218A [microRNA]

Project description:The purpose is to obtain samples for transcriptional analysis in triplicate wells using wild type West Nile virus (WNV NY99 clone 382; WNVWT) and mutant virus (WNVE218A) in mouse cortical neurons. This data set comprises two complete biological replicate experiments conducted in the same conditions and with data processed independently. Primary cortical neurons from C57Bl/6J mouse embryos (age E15) are infected with plasmid-derived wild type West Nile virus NY99 clone 382 (WNVWT) or plasmid-derived isogenic E218A mutant West Nile virus NY99 clone 382 (WNVE218A) with multiplicity of infection (MOI) 250. Three technical replicates were performed at each of 1, 8, 12 and 24 hrs post infection. Time matched mocks done in triplicate are treated with mockulum: cell media concentrated through ultracentrifugation and diluted as virus. mRNA is sampled at all time points; microRNA is sampled at 12 hours post-infection. There were two independent biological replicates of the entire procedure, distinguished by sample name prefixes ('WCN002' and 'WCN003') and the biological_replicate characteristic field.
