Generation of a functional, patient specific human thymus from induced pluripotent stem cell in vivo

Project description:Here we describe a universal direct differentiation protocol that allows the generation of thymic epithelial progenitor cells (TEPs) from different iPSC lines. Upon transplantation into an athymic mouse model, TEPs further differentiate into thymic epithelial cells (TECs). TECs are functional and can facilitate the education of developing mouse T-cells. iPSC derived, patient specific TECs residing within grafts are indistinguishable from TECs present in human primary neonatal thymus tissue as revealed by single cell RNA sequencing analysis indicating the generation of a mature TEC phenotype. Taken together, we provide a universal direct differentiation protocol that generates TEPs from all iPSC lines tested, that can further differentiate into mature, functional TECs. We anticipate that these findings have important implications for current efforts aimed at generating a functional human thymus.

Combined analysis of single cell RNA-Seq and ATAC-Seq data reveals regulatory toggles operating in native and iPS-derived retina

Project description:To improve the comparison of the developmental trajectories of native retina (NaR) and iPSC-derived 3D retinal aggregates(3D-RA) , we performed scRNA-Seq of murine NaR and 3D-RA at four matched stages of development: embryonic day (E)13 vs differentiation day (DD)13, postnatal day (P)0 vs DD21, P5 vs DD25 and P9 vs DD29. NaR were dissected from two to 11 C57Bl6 mice (of both sexes) per stage. Mouse 3D-RA were generated from the iPSC Nrl-GFP line. Cells from NaR and OV were dissociated and subjected to droplet-based scRNA-Seq using a 10X Genomics Chromium platform. We obtained sequence information for 21,249 cells from NaR and 16,842 cells from 3D-RA, distributed evenly amongst developmental stages. We generated an average of 74,808 reads per cell, corresponding to 5,940 unique molecular identifiers (UMIs) and 2,471 genes per cell.

ChIP-Seq analysis C57BL/6 thymocytes

Project description:In this study, we show that in addition to regulating DP thymocytes survival, RORgT also controls genes that regulate thymocyte migration, proliferation, and T cell receptor (TCR) selection. Strikingly, pharmacological inhibition of RORg skews TCR gene rearrangement, limits T cell repertoire diversity, and inhibits development of autoimmune encephalomyelitis. Thus, targeting RORgT not only inhibits Th17 cell development and function but also fundamentally alters thymic-emigrant recognition of self and foreign antigens.

Generation of Tumor Antigen-Specific iPSC-Derived Thymic Emigrants (iTE) using a Novel 3D Thymic Culture System

Project description:Induced Pluripotent Stem Cell (iPSC)-derived T cells may provide future therapies for cancer patients, but those generated by current methods, such as the OP9/DLL1 system, have shown abnormalities that pose major barriers for clinical translation. Our data indicate that these iPSC-derived CD8 single positive T cells are more similar to CD4+CD8+ double positive T cells than to mature naïve T cells, display markers of developmental arrest and exhibit characteristics of innate-like immune cells. We developed a 3D organ culture method which avoids these aberrant developmental fates, and generates a novel homogenous subset of CD8αβ+ antigen-specific T cells, iPSC-derived Thymic Emigrants (iTE). iTE exhibit phenotypic and functional similarities to naïve T cells both in vitro and in vivo, including an enormous capacity for expansion, memory formation and tumor suppression. These data illustrate the limitations of current methods and provide a blueprint for the generation of antigen-specific iTE with tremendous clinical potential.

TCR repertoire analysis of donor-derived and iTEC-supported thymocytes

Project description:We analyzed the TCRb repertoires of CD4 and CD8 single-positive thymocytes isolated from a pediatric donor, as well as CD4 and CD8 single-positive thymocytes matured in vitro from the double-positive stage in 3D organoid co-culture with iPSC-derived thymic epithelial cells (iTECs). Our analysis shows that iTECs are capable of positively selecting thymocytes with diverse TCR repertoires in vitro.

Role of AhR in thymocyte emigration in vivo

Project description:Over-activation of the aryl hydrocarbon receptor by TCDD in mice leads among other phenotypes to a severe thymic atrophy accompanied by immunosuppression. TCDD causes a block in thymocyte maturation and a preferential emigration of immature CD4-CD8- DN thymocytes (recent thymic emigrants) into the periphery. As part of this study gene expression profiles from DN thymocytes and thymic emigrants were generated from TCDD and solvent control mice Keywords: Affymetrix, TCDD, CD4-CD8- thymocytes, Thymus involution, thymic emigration, Ahr Female, 6-8 week old C57BL6 mice were i.p. injected with 10 M-BM-5g/kg TCDD. After 5 days mice were anesthezised and FITC injected into their thymi. after 24h mice were sacrificed and CD4-CD8-FITC+ cells isolated from thymus (thymocytes) and spleen (recent thymus emigrants).
