Expression data from soybean after soybean mosaic virus inoculation

ABSTRACT: Chinese soybean (Glycine max (L.) Merr.) cultivars Rsmv1 and Ssmv1 were used for soybean mosaic virus (SMV) resistance genes screening. The Rsmv1 cultivar was highly-resistant to SMV but the Ssmv1 cultivar was highly-susceptible. We used microarrays to detail the global programme of gene expression underlying SMV inoculation and identified distinct expression genes between Rsmv1 and Ssmv1.

Transcriptome analysis of mycorrhizal and non-mycorrhizal soybean root associated with F. virguliforme inoculation

Project description:Many of the microorganisms that are normally present in the soil, actually inhabit the rhizosphere and interact with plants. Those plant–microorganisms interactions may be beneficial or harmful. Among the first are the arbuscular mycorrhizal fungi (AMF). These soil fungi have been reported to improve plant resistance/tolerance to pests and diseases. On the other hand, soilborne pathogens represent a threat to agriculture generating important yield losses, depending upon the pathogen and the crop. One example is the “Sudden Death Syndrome” (SDS), a severe disease in soybean (Glycine max (L.) Merr) caused by a complex of at least four species of Fusarium sp., among which Fusarium virguliforme and F. tuccumaniae are the most prevalent in Argentina. This study provides, under strict in vitro culture conditions, a global analysis of transcript modifications in mycorrhizal and non-mycorrhizal soybean root associated with F. virguliforme inoculation. Microarray results showed qualitative and quantitative changes in the expression of defense-related genes in mycorrhizal soybean, suggesting that AMF are good candidates for sustainable plant protection against F. virguliforme.

Transcriptome profiling of interaction effects of soybean cyst nematodes and soybean aphids on soybean.

Project description:Purpose: Soybean aphid, Aphis glycines Matsumura (Hemiptera: Aphididae) and soybean cyst nematode, Heterodera glycines Ichinohe, (SCN) are the two most economically important pests of soybean, Glycine max (L.) Merr., in the Midwest. Although the soybean aphid is an aboveground pest and SCN is a belowground pest there is evidence that concomitant infestations result in improved SCN reproduction. This study is aimed to characterize the three-way interactions among soybean, soybean aphid and SCN using demographic and genetic datasets. Results: More than 1.1 billion reads (61.4 GB) of transcriptomic data were yielded from 47 samples derived from the experiment using whole roots of G. max. The phred quality scores per base for all the samples were higher than 30. The GC content ranged from 43 to 45% and followed the normal distribution. After trimming, more than 99% of the reads were retained as the clean and good quality reads. Upon mapping these reads, we obtained high mapping rate ranging from 73.8% to 94.3%. Among the mapped reads, 67.1% to 87.6% reads were uniquely mapped. Conclusions: The comprehensive understanding of these transcriptome data would help in understanding the molecular interactions among soybean, A. glycines, and H. glycines. The use of multifaceted bioinformatics approaches could facilitate finding candidate genes and their function that might play a crucial role in various pathways for host resistance against both soybean aphids and SCN. For differential gene expression analysis, EdgeR, limma, and DEseq2 could be used. Apart from standalone tools like iDEP, Galaxy (https://usegalaxy.org), CyVerse (http://www.cyverse.org), and MeV (http://mev.tm4.org) could also be used for both analysis and visualization of RNA- seq data.

RNA-seq analysis reveals genetic response and tolerance mechanisms to ozone exposure in soybean

Project description:Oxidative stress caused by ground level ozone is a major contributor to yield loss in a number of important crop plants. Soybean (Glycine max) is especially ozone sensitive, and research into its response to oxidative stress is limited. To better understand the genetic response in soybean to oxidative stress, an RNA-seq analysis of two soybean cultivars was performed comparing an ozone intolerant cultivar and an ozone resistant cultivar after being exposed to ozone. A cursory analysis of the transcriptome data revealed differences between cultivars in the expression levels of genes previously implicated in oxidative stress responses, indicating unique cultivar-specific responses. An examination of the timing of gene responses over the course of ozone exposure showed expression of cuticle wax genes in the intolerant line over all sampled time points, whereas the tolerant line only expressed this pathway in the first time point. The ozone tolerant cultivar has a thicker leaf structure and we believe this lends a passive benefit to the plant which the intolerant cultivar is attempting to supplement via cuticle wax synthesis. These results suggest that differences in genetic responses work in concert with physiological differences to explain differences in ozone tolerance between soybean cultivars.

Expression of Arabidopsis WRI1 and DGAT1 during soybean embryo development alters oil and carbohydrate composition

Project description:Soybean (Glycine max [L.] Merr.) is the largest feedstock for protein and second largest source of vegetable oil in the world. In order to evaluate whether the expression of ATWRI1 and AtDGAT1 could direct carbon flow towards lipid accumulation, we generated three independent transformation events (WD-1, -2, and -3). The transgenic events were evaluated in three field trials (2018, 2019, and 2020) as well as greenhouse conditions. RNAseq analysis was performed in immature embryos of both transgenic events grown under greenhouse conditions. We discovered that Glycolysis and FA metabolism enzymes are enriched in WD differentially expressed genes during seed development.

Project description:Tropospheric ozone (O3) is a secondary air pollutant and anthropogenic greenhouse gas. Concentrations of tropospheric O3 have more than doubled since the Industrial Revolution, and are high enough to damage plant productivity. Soybean (Glycine max L. Merr.) is the worldâs most important legume crop and is sensitive to O3. Current ground-level O3 are estimated to reduce global soybean yields by 6% to 16%. In order to understand transcriptional mechanisms of yield loss in soybean, we examined the transcriptome of soybean flower and pod tissues exposed to elevated O3 using RNA-Sequencing.
