SNP data from hepatocellular carcinoma PDX

ABSTRACT: Hepatocellular carcinoma samples were obtained after patients provided written informed consent and with the approval of the institutional research ethics board at the Liver Cancer Institute of Zhongshan Hospital, Fudan University (Shanghai, China). Fresh tumor tissues were implanted in NOD/SCID mice. Tumor lines were successfully maintained through multiple rounds of serial transplantation. We used microarrays to evaluate the genotype similarity between patient tumor and patient-derived xenograft (PDX).

Project description:Specimens were collected from esophageal adenocarcinoma patients undergoing esophagectomy for adenocarcinoma at the University of Michigan Health System between 1991 and 2004. Written consent was obtained from each patient according to the approval and guidelines of the University of Michigan institutional review board. Patients receiving treatment with chemotherapy and/or radiotherapy prior to surgery were excluded. Tissue samples were fresh-frozen in liquid nitrogen and stored at −80 °C until use. Cellularity of metaplastic, dysplastic, and tumor samples were assured to be greater than 70% before sample RNA was isolated. RNA from 31 Barrett’s and 15 adenocarcinoma samples was extracted and processed for hybridization on Affymetrix HG-U133A microarrays.

Expression data for Cediranib in Metastatic ASPS

Project description:Gene expression from pre- and post- Cediranib treated patients with metastatic Alveolar Soft Part Sarcoma (ASPS) Paired tumor biopsies from 6 patients were collected. Samples were collected at baseline and 3 to 5 days following treatment. The patients are all enrolled in the replicate cohort of a National Cancer Institute (NCI)-sponsered investigational new drug application with institutional review board approval, and all participants provided written informed consent. ClinicalTrials.gov number, NCT00942877. The timing of the tumor biopsies was based on clinical observations of increased tumor pain associated with an inflammatory-like response in peripheral tumor lesions, usually within the second week of treatment. Tumor biopsies were obtained in the first week of treatment before the development of clinical signs and symptoms to evaluate gene expression changes. The time points are labeled "pre" and "post" to denote their relationship to treatment.

Reverse phase protein array based protein profiling of breast cancer specimens

Project description:Expression levels of proteins and phosphoproteins, covering major cancer signaling pathways with a special focus on breast cancer biology, were obtained for a series of 109 breast cancer tumor specimens with positive estrogen receptor status. Tumor specimens from patients diagnosed with primary invasive breast carcinoma were collected at the time of surgery between 2008 and 2010 at the Department of Gynecology and Obstetrics / National Center for Tumor Diseases Heidelberg. None of the patients had received neoadjuvant therapy. Institutional Review Board approval was received as ethics vote no. S039/2008 and informed consent was obtained from all patients. Tumor specimens were processed within 20 min after surgery. Samples were stored snap frozen at -80M-BM-0C until further use. Only tumor samples with > 70% tumour cells and positive estrogen receptor status (immunoreactive score M-bM-^IM-% 3) as assessed by routine immunohistochemistry were selected for this study (n = 109). Tumor lysates were printed on a series of nitrocellulose coated glass slides and probed with 128 different primary antibodies directed against proteins and phosphoproteins of interest. Primary antibodies were selected to recognize proteins involved in major cancer signaling pathways with a special focus on breast cancer biology.

Transcriptome profiling of 57 LUAD samples and 11 peritumoral normal lung tissues

Project description:RNA was extracted from 57 LUAD patients hospitalized from 2004 to 2010 at the Pasteur Hospital (Departments of Pulmonary Medicine, and Thoracic Surgery, CHU de Nice, France) and 11 normal lung tissue specimens taken from areas at standard distance (3 cm) from the same cohort of patients.The diagnosis of LUAD patients was based on examination of all tumor specimens using the 7th pTNM classification and on the last histological classification of NSCLC. Written informed consent was obtained from participants after explaining the nature of the study, which was approved by the research ethics board of the Nice University hospital and was performed according to the guidelines of the Declaration of Helsinki. The main clinical and pathological data are summarized. Enrollment of patients in our study was conditioned by stringent criteria such as obtained signed consent, availability of resected surgical specimens, good quality RNA and time of follow-up for surviving patients (min 40 months for surviving patients).
