MRNA-seq comparison of L1 larvae experiencing osmotic and starvation-induced arrest

ABSTRACT: Wild-type (N2) C. elegans embryos were plated with or without E. coli OP50 as food and with 100mM or 500mM NaCl at 25C (4 conditions). They were allowed to develop for 24hr and collected as L1 larvae for RNA-seq.

Project description:Synchronized C. elegans cultures of three geontypes -- wildype N2, daf-2(e1370) and sma-6(wk7) -- were prepared using standard techniques (http://cmgm.stanford.edu/~kimlab/index_methods.html). Live young adult worms were split between NG plates pre-seeded with the non-pathogenic E. coli strain OP50 or the Pseudomonas aeruginosa clinical isolate PA14 and incubated at 25C for 4 or 24 hours before harvesting. This experiment was repeated at least three times on independent occasions. cDNA probes were prepared from experimental samples and from reference mRNA extracted from mixed stage wild type worms grown at 25C, and were labeled with Cy3 or Cy5, as indicated. A reference experiement design type is where all samples are compared to a common reference. Analysis of gene expression between monomethyl branched-chain faatty acid deficient (elo-5) and wild type N2 C. elegans L1 larvae hatched on food-free NMG plates

Project description:Gene expresssion is not globally shut down in elo-5 as compared to N2 Many changes in metabolic and regulatory gene expression were detected between elo-5 and N2 L1 larvae. RNA samples for hybridization with the C. elegans Affymetrix Gene Chips were prepared as follows. elo-5(gk208) and N2 control animals were grown from eggs for one generation on NGM plates spotted with 300Âµl OP50 overnight liquid culture supplemented with 1mM C17ISO in DMSO at 20Â°C. Gravid adults were washed off the plates with M9 and bleached. Eggs were plated on OP50/NGM plates supplemented with 1mM of either C13ISO or C17ISO and maintained at 20Â°C to obtain gravid adults. Adults were washed off the plates and bleached, and eggs were then plated on food-free NGM or OP50/NGM plates at 20Â°C. Twenty-four hours later, L1s from food-free plates were collected for RNA isolation with Trizol and Qiagenâ??s RNAse Easy Kit, according to the manufacturersâ?? protocols. On the following days, animals on OP50/NGM were checked for phenotypes to confirm C17ISO-deficiency in elo-5(gk208) grown with C13ISO supplement. Two biological replicates were prepared for each condition; elo-5(gk208) with C13ISO and C17ISO supplements and a control N2 with C13ISO supplement. Data analysis was performed with dChip analytical software (Li and Wong, 2001).

Caenorhabditis elegans infection with Candida albicans

Project description:N2 young adult animals were analyzed four hours after exposure to wild-type Candida albicans DAY185, heat-killed C. albicans DAY185 and heat-killed Escherichia coli OP50, all on Brain Heart Infusion (BHI) agar. It was necessary to use heat-killed E. coli OP50 as a control for these experiments because live E. coli OP50 (the normal nematode food source) is pathogenic to nematodes on BHI agar. These data identify the C. elegans genes that are differentially regulated during nematode infection with a human fungal pathogen.

Project description:The hermaphrodite strain N2 (Bristol), fed with Escherichia coli OP50, was maintained and synchronized. Young adults were thoroughly washed before incubations for 5 h or 24 h in M9 buffer. Between 35,500 and 158,000 worms were used for each experiment. After incuabtion, supernatants were processed by differential centrigugation/ultracentrifugation to pellet extracellular vesicles and characterization of the protein contents by mass spectrometry.
