Gene expression in protoapothecia from Ascodesmis nigricans

ABSTRACT: The aim of this analysis was to analyze gene expression in young fruiting bodies (protoapothecia) of the filamentous ascomycete Ascodesmis nigricans. Young fruiting bodies were isolated by laser microdissection, RNA was extracted, amplified and used for RNA-sequencing. The resulting data were compared to data from total vegetative and sexual mycelium.

Project description:RNA-seq analysis of developmental stages from the filamenous ascomycete Sordaria macrospora. Using laser capture microdissection, we separated protoperithecia (young fruiting bodies) from the surrounding hyphae. RNA isolation and amplification from 150 protoperithecia yields enough material for RNA-seq analysis. The resulting data were compared to RNA-seq data from whole mycelial exctracts (total vegetative and total sexual mycelium) to characterize the genome-wide spatial distribution of gene expression during sexual development. We analyzed total vegetative mycelium, total sexual mycelium, and protoperithecia from the wild type as well as protoperithecia from the sterile mutant pro1. Additionally, we used the RNA-seq information to improve the predicted S. macrospora gene models, and annotated UTRs for more than 50 % of the genes.

Project description:This transcriptome analysis accompanies the genome sequencing of Pyronema confluens for purposes of annotation and gene expression quantification. P. confluens is a basal filamentous ascomycete that forms primitive fruiting bodies (apothecia) to generate its sexual spores. We have performed RNA-seq for two growth conditions allowing only vegetative growth and one condition allowing sexual development to identify genes that are differentially regulated during fruiting body formation. The samples sex (sexual development), DD (growth in darkness, no sexual development), and vegmix (pool of several conditions, no sexual development) were sequenced as paired-end reads on an Illumina HiSeq 2000, two independent biological replicates for each sample, two technical replicates for each biological replicate (each library was sequenced twice in two independent flow cells).

Hi-C analysis of the Sordaria macrospora wild type and developmental mutant delta-asf1 [HiC]

Project description:Chromatin organization of the wild type and delta-asf1 mutant of the filamentous ascomycete Sordaria macrospora was analyzed by Hi-C. The delta-asf1 mutant lacks the conserved histone chaperone ASF1 and is unable to produce sexual fruiting bodies. It was hypothesized that the lack of the histone chaperone ASF1 in the mutant might lead to differences in short- or long-distance interactions of chromatin. Furthermore, it was hypothesized that chromatin organization might change during sexual development in the wild type as a prerequisite for the drastic transcriptome changes during development that were observed in earlier studies.

Laser capture microdissection and microarray analysis of ectomycorrhizas formed by the ascomycete Tuber melanosporum reveal functional heterogeneity between mantle and Hartig net compartments

Project description:The aim of this analysis was to better understand the complex symbiotic stage of Tuber melanosporum by combining the use of laser capture microdissection and microarray gene expression analysis. We isolated the fungal/soil (i.e. the mantle) and the fungal/plant (i.e. the Hartig net) interfaces from transverse sections of T. melanosporum/Corylus avellana ectomycorrhizas and identified the transcriptional landscape associated with each compartment. We compared these data to the transcriptome of ectomycorrhizal root tips, free-living mycelium and fruiting bodies of Tuber melanosporum (Series GSE17529).

Coprinopsis cinerea transcriptome in response to hyphal damage, nematode predation or bacterial co-cultivation

Project description:We have recently shown that the coprophilous model mushroom Coprinopsis cinerea transcribes a broad array of genes encoding defense proteins in the vegetative mycelium and fruiting bodies that target bacterial competitors and animal predators challenging the respective tissues of this fungus. In addition, we have demonstrated in previous work that two nematotoxic defense proteins from Coprinopsis, CGL1 and CGL2, were induced in vegetative mycelium challenged with the predatory nematode Aphelenchus avenae; however, the specificity and broadness of this response remained unclear. In order to resolve these issues, we sequenced the poly(A)-positive transcriptome of vegetative mycelium of C. cinerea confronted with nematode predation, hyphal mechanical damage or bacterial co-culture.
