LncRNA expression of in NPC and para carcinoma tissues

ABSTRACT: Nasopharyngeal carcinoma is a common epithelial carcinoma with high occurrence and metastatic rates in Southern China. The assessment of the metastatic potential of NPC is vital for determining prognosis and treatment, and more targeted treatments are needed for NPC.To identify new biomarkers to evaluate metastatic potential of NPC, a comparative genomic expression profiling of NPC tumors and para-carcinoma tissues were assayed by Arraystar human lncRNA array 2.0

Project description:Nasopharyngeal carcinoma (NPC) is a common cancer in southern China and South East Asia where more than 50,000 new cases are diagnosed each year. We used microarrays to identify down or upregulated genes in NPC compared with non-malignant controls. Experiment Overall Design: Snap frozen nasopharyngeal biopsies from 25 patients with histologically confirmed undifferentiated NPC were included in the microarray analysis. Controls were obtained from 3 patients with no evidence of malignancy.

m6A-seq and RNA-seq of 4 pairs NPC tissues with or without metastasis

Project description:Nasopharyngeal carcinoma (NPC), which arises from the nasopharyngeal pharynx, is a metastasis-prone malignancy highly prevalent in East and Southeast Asia, especially southern China. Despite progress in chemo-radiotherapeutic strategies, about 20% of NPC patients still suffer from distant metastasis, thus developing new therapeutic strategies for NPC is of vital importance. N6-methyladenosine (m6A) RNA modification, the most abundant epitranscriptomic modification in eukaryotic mRNA, has attracted great attention in cancer research because of its vital biological functions. However, little is known about the underlying molecular mechanisms between m6A modification and NPC progression. We aimed to identified differential m6A peaks by analyzing the m6A modification profile in NPC with paired tissues with or without metastasis using m6A-seq. For RNA-seq and ChIP-seq, we aimed to identified the downstream targets of CBX1 in NPC.

Genome-wide analysis of DNA methylation between nasopharyngeal carcinoma tissues and normal nasopharyngeal epithelial tissues

Project description:Nasopharyngeal carcinoma (NPC) is rare malignancy in most parts around the world but common in Southern China and Southeast Asia, Annually, approximately 80,000 new NPC cases and 50,000 deaths are reported worldwide. In NPC, recent advances have shown that many genes that are predominantly or even exclusively silenced by DNA methylation in epithelial cells during pathogenesis of NPC. However, the causal relationship between DNA methylation status and outcome in NPC remains not well understood. To investigate this problem, we used Illumina 450K BeadChips to examined methylation patterns and survival in NPC. and ultimately provided insight into prognostic value of DNA methylation in NPC clinical management. We employed Illumina Human Methylation450K Beadchip to analyze a genome-wide of DNA methylation in a cohort of 48 samples (between 24 nasopharyngeal carcinoma tissues and 24 normal nasopharyngeal epithelial tissues) to identify aberrant methylation genes.

mRNA expression profiling of ebv-miR-BART7-expressing NPC cells

Project description:Nasopharyngeal carcinoma (NPC) is endemic in Southeast Asia and southern China. The primary treatment for NPC is radiotherapy. Despite of the encouraging results of radiotherapy, local recurrence or distant metastases of NPC after the initial therapy is frequently found due to radioresistance. Therefore, there is an urgent need to identify genes that control radiosensitivty, aiming to reduce disease recurrence. Epstein-Barr virus (EBV) infection was closely associated with undifferentiated NPC. EBV-encoded microRNAs (miRNAs) played crucial roles in the pathogenesis of NPC. Ebv-miR-BART7 belongs to the 44 EBV BART miRNAs and was found to be up-regulated in NPC tissues and plasma. Forced expression of ebv-miR-BART7 enhanced the radiosensitivity of NPC cells. However, the mechanisms underlying the sensitizing effect of ebv-miR-BART7 on radiation remain largely unknown. Given that miRNA exerts biological functions by regulating its targets, we used microarray to identify the targets of ebv-miR-BART7 that regulate radiosensitivity of NPC cells.

The RNA sequencing analysis of nasopharyngeal carcinoma (NPC) cell line S18 upon circIPO7 knockdown

Project description:The development of therapeutic resistance and metastatic dissemination takes place in 20-30% patients with nasopharyngeal carcinoma (NPC), resulting in poor survival. Hence, a better understanding of the underlying molecular mechanisms will help improve clinical outcome. We have identified a novel circRNA, circIPO7, as a promoter of metastasis and cisplatin chemoresistance in NPC cells. High-throughput RNA sequencing analysis was performed in the human nasopharyngeal carcinoma cell line S18 after transfection with control siRNA or circIPO7 siRNA.
