RNA sequencing of lncRNAs knockdown in human pancreatic cancer cell lines

Project description:We silenced FAM83H-AS1 shRNAs in cell line MCF7 carried a ~75% silencing compared to thenegative control (NC). We evaluated the role of FAM83H-AS1 on oncogenic phenotypes in the MCF7 breast cancer cell line model. The knockdown of FAM83H-AS1 was achieved with ~75% of silencing efficiency. A complete transcriptomic analysis after silencing of FAM83H-AS1 revealed an impact on the global expression.

Transcriptome profiling of human pancreatic cancer cell line Panc1, MiaPaCa2, AsPC1 transfected with NFATc1-siRNA against siRNA of scrambled sequence

Project description:Genome-wide studies on pancreatic adenocarcinoma (PDAC) have indicated that numerous genes involved in carcinogenesis are highly methylated in their promoter regions but nevertheless strongly transcribed. It has been proposed that transcription factors may specifically bind to methylated promoters and up-regulate transcription. Screening a protein microarray presenting 658 transcription factors, we found that molecules of the NFAT (Nuclear Factor of Activated T-Cells) family preferentially bound to methylated promoter sequences. One family member – NFATc1 – was also strongly expressed in PDAC compared to control samples. To further identify targets of NFATc1 and study involved pathways, we have used siRNA to knockdown NFATc1 in three pancreatic cancer cell lines (Panc1, MiaPaCa2, AsPC1) with the help of the illumina beadchip arrays and we compared the transcriptional profiles of the cell lines under different knockdown conditions. We identify ALDH1A3 as direct targets of NFATc1, that NFATc1 binds the methylated promoter of ALDH1A3 and accelerate PDAC progression.

Gene expression analysis of Panc1 pancreatic cancer cells with shRNA mediated control (GFP) or ZEB1 knockdown

Project description:Epithelial-to-mesenchymal transition (EMT) is a fundamental process in development and disease. If aberrantly activated it is a trigger for tumour progression and metastasis (Thiery et al 2009 Cell). It is now known that EMT activation is also associated with the maintenance of stem-cell properties (Mani et al. 2008 Cell). Since Zinc-finger enhancer binding transcription factor 1 (ZEB1) is a crucial EMT activator, we analyzed the changes in the gene expression profile that accompany shRNA mediated loss of ZEB1 in Panc1 pancreatic cancer cells. Panc1 is a cell line that exhibits relatively high ZEB1 levels and changes to a more benign phenotype upon ZEB1 knock down (Wellner et al. 2009 Nature Cell Biology). Panc1 cells were stably transfected with control (GFP) or ZEB1 shRNA. Upon puromycin selection, single cell clones were picked and characterized. Cells from two control versus two ZEB1 knockdown clones were harvested, total RNA was isolated and processed to hybridization.

HOXC6 drives a therapeutically targetable pancreatic cancer growth and metastasis pathway via stimulating MSK1 kinase and suppressing PPP2R2B protein

Project description:Pancreatic ductal adenocarcinoma (PDAC) is one of the deadliest cancers, which lacks effective therapies. We demonstrated that the transcription factor, HOXC6, was overexpressed in most PDACs, and its inhibition blocked PDAC tumor growth and metastasis. HOXC6 transcriptionally activated the tumor-promoting kinase MSK1. To identify the phosphorylation targets of MSK1 and the mediators of its function in PANC1 cells, we utilized an unbiased TMT10-based phosphoproteomics analysis. To do so, we treated AsPC1 cells with MSK1 inhibitor SB-747651A and performed TMT10-based quantitative phosphoproteomics analysis and identified MSK1 phosphorylation targets.
