Small RNA-seq of Ler. WT and Ler; 35S-HA-RICE1 D52A transgenic plant

ABSTRACT: We examined global miRNA profiles of 3-weeks old 35S-HA-RICE1 D52A transgeneic plants compared to Ler wild-type using illumina sequencing. We conclude that, in general, both miRNA and miRNA* expression levels are downregulated in catalytically-defective RICE1 transgenic plants compared to Ler wild type.

Expression differences in wild type and 35S::CLE41 Arabidopsis stems

Project description:Arabidopsis CLE41 regulates vascular organisation, cell division and xylem differentiation. 35S::CLE41 lines are characterised by an increase in the number of undifferentiated cells in vascular bundles and by radial patterning defects. To identify further genetic components involved in controlling vascular development, we compared the transcriptomes of one 35S::CLE41 line with that of wild type counterparts using microarray analysis. Inflorescence stem tissue was compared in 5 weeks old plants 1 cm above the rosette leaves where vascular bundles of 35S::CLE41 plants contained an average of 100.7 ± 9.1 undifferentiated cells compared to 59.5 ± 5.5 in wild type counterparts. Genes with a putative role in vascular development demonstrate changes in gene expression between the two genotypes tested.

Gene expression analysis of 35S::JMJ30-HA overexpression transgenic lines grown at 22Â°C under long day conditions

Project description:Analysis of overexpression of JMJ30 in Arabidopsis thaliana (Col). JMJ30 encode the histone demethylases that contain the catalytic JmjC domain. The trimethylation of Histone H3 lysine 27 (H3K27me3) plays a key role in gene repression and developmental regulation. It is actively and dynamically deposited and removed in plants. However, while the H3K27 methyltransferases had been extensively studied, findings on the H3K27 demethylase were few. Here, we show that JMJ30 encodes a H3K27me3 demethylase, and genes up-regulated in 35S::JMJ30-HA transgenic lines are enriched for H3K27me3 targets. Columbia wild-type (Col WT) and 35S::JMJ30-HA transgenic plants were grown at 22Â°C under long day conditions, and seedling samples were collected at 13 day-after-germination (DAG). Two independent sets of WT and 35S::JMJ30-HA seedling mRNA samples were used for this array.

Project description:Purpose: To understand the molecular mechanism between PNET2 and NTLs, we generated 35S:NTL-SRDX in pnet2_ab mutants to suppress NTL gene expression and performed the whole genome transcriptome analysis on 4-week-old plants of WT, pnet2_ab, 35S:NTL6-SRDX pnet2_ab, 35S:NTL9-SRDX pnet2_ab, and 35S:NTL12-SRDX pnet2_ab. Conclusions: PNET2 regulates diverse responses by associating with a family of membrane-bound transcriptional factors.

Project description:Transcript profile of apices of 20 days-old Arabidopsis plants over expressing miR396b. We used ATH1 Affymetrics microarrays to obtain the transcription profile of plants overexpressing miR396b. We compared the transcriptome of 35S:miR396b plants vs wild-type plants (Col-0 accession), using ATH1 Affymetrics microarrays. For these experiments we collected vegetative apices together with the leaf primordia from plants of 20 days growth in short-day. For each genotype (Col-0, 35S:miR396b) we collected two samples.

Project description:Transcriptome analysis was used to identify genes differentially expressed in transgenic plants expressing At14a-Like1 (AFL1, At3g28270)) YFP fusion protein compared to wild type. Transcriptome analysis was performed using seedlings grown under either control conditions or low water potential stress with the objective of identifying genes associated with the increased growth caused by AFL1 overexpression under stress. The analysis identified 172 genes up-regulated and 525 genes down regulated in 35S:AFL1-YFP relative to wild type in control condtions. In the stress treatment 398 genes were up regulated and 722 down regulated in 35S:AFL1-YFP plants relative to wild type. The criteria used to identify up and down regulated genes was fold change greater than 1.5 and corrected p value ≤0.05.

Expression data from tobacco expressing 35S-AtHMA4 compared to the wild-type plants grown in the presence of Cd

Project description:Cd levels in the shoots, as well as in the roots were unexpectedly reduced in 35S:AtHMA4-expressing tobacco. Obtained results indicate that in the generation of the Cd-related phenotypes of transgenic plants substantial modifications of the host plant transcriptome was involved. Microarray based analysis was performed to compare expression profiles of the roots from tobacco expressing 35S-AtHMA4 with the wild-type (WT) plants, which were grown in the presence of 0.25 µM Cd. An effort was undertaken to understand which processes were modified in tobacco as a result of the expression of 35S:AtHMA4, which lead to decreased Cd uptake and lower accumulation in the shoots. Knowing underlying mechanisms is important for developing strategies to grow low cadmium tobacco.
