Transcriptomic profiles of D29, StarStuff and L5

ABSTRACT: The gene expression profiles of mycobacteriophage D29 and StarStuff were analyzed 15min, 30min, 60min and 150min post-infection (MOI=3), as well as a StarStuff lysogen. The gene expression profiles of 30min and 150min post-induction of an L5 thermo-inducible lysogen, as well as the L5 lysogen itself.

The RNA response to IL-7 and RNA decay rates were then modeled and calculated, to infer the m6A/Mettl3 effects.

Project description:Using a highly efficient and strand-specific RNA-seq method combined with a highly accurate and robust algorithm and tool we developed, TruHMM for assembling full-length transcriptomes, to profile the transcriptome of E.coli K12 under different culture conditions and growth phases, we showed that the dynamic transcriptome structures appears to be culture condition and growth phases dependent. mRNA profiles of E.coli K12 cultured under different treaments including LB (OD=0.87), Heatshock (15min, 30min, 60min), and MOPS-P(0h,2h,4h).

Targeted transcriptome analysis of the SigB regulon in Bacillus subtilis

Project description:Bacillus subtilis is exposed to a wide range of transitory stress and starvation conditions. Here we investigate the expression changes observed in the B. subtilis wild type strain 168 and its isogenic sigB mutant(BSM29) with respect to each stress condition tested. Gene expression was queried for the stress conditions: ethanol-, butanol-, osmotic- and oxidative stress, heat shock, low temperature growth, glucose as well as oxygen limitation. For butanol-, ethanol-, osmotic-, and oxidative stress as well as heat shock : time points (0min, 5min, 10min, 15min and 20min) ; for glucose limitation and oxygen limitation : time points (0min, 15min, 30min, 45min, 60min or 90min) and for low temperature growth, samples for recording of expression values were taken during mid-exponential growth at OD540 0.9 and 1.0.
