Project description:<p>Rapid evaporative ionisation mass spectrometry (REIMS) has been demonstrated capable of bacterial speciation by differentiation of their metabolic/lipidomic profiles. Previous work has shown the use of hand-held probes [1,2], and this dataset makes use of a robotic sampling probe which allows for high-throughput analysis [3]. This dataset consists of 651 isolates spanning 38 bacterial (564 isolates) and 6 (87 isolates) fungal species. Project description:The spatiotemporal regulation of morphogenetic signals, along with their interaction with local tissue mechanics, guides morphogenesis and determines the shape and form of the embryo (Valet et al., 2022 PMID: 34754086; Pfeifer et al., 2024 PMID: 38181658). However, how these signals precisely integrate into developmental circuits remains poorly understood. Here, we took advantage of a light-inducible strategy (De Santis et al., 2021 PMID: 34799555) to induce BMP4 signaling with precise spatial coordinates to study epiblast symmetry breaking and its interplay with tissue mechanics at the onset of gastrulation. Light-controlled BMP4 induced SMAD1-5 phosphorylation, resulting in the differentiation of extra-embryonic amnion cells and relied on a tension-dependent induction of the WNT (Muncie et al., 2020 PMID: 33207224) and NODAL pathways for mesoderm and endoderm differentiation. In micropattern gastruloids (Warmflash et al., 2014), tissue tension signals through YAP1 (Totaro et al., 2018, PMID: 30050119). In response to BMP4 stimulation, YAP1 localizes to the nucleus where it represses WNT3 mRNA (Estras et al., 2017, PMID: 29269485), thereby regulating the induction of the three germ layers. Based on these findings, we developed a new mathematical model that integrates tissue mechanics into morphogen dynamics, quantitatively explaining cellular and tissue-scale responses to BMP4 signaling. In all, light induction of the morphogen BMP4 in human embryo models unveiled how embryonic patterning is organized in relation to specific tissue architecture and mechanics at the onset of gastrulation.

Project description:Preparation of sequencing libraries and sequencing analysis using Illumina HiSeq 3000 platform (50 bp single-read module) were conducted at the Genomics Core of UT Health San Antonio. Sequencing reads were preprocessed by Trim Sequences tools in CLC Genomics workbench. Remaining reads were then aligned to mouse GRCm38(mm10) reference genome using RNA-Seq Analysis module in CLC Genomics workbench. To determine differentially expressed genes, exact test were performed after filtering lowly expressed gene (counts per million < 1 in more than three samples across the dataset) using edgeR package (Robinson, McCarthy et al. 2010). Gene Ontology (GO) analysis were performed using DAVID (Dennis, Sherman et al. 2003) and then visualized by GOplot (Walter, Sanchez-Cabo et al. 2015).

Project description:The TNF superfamily is large, including TNF ligands (n = 19) and TNF receptors (n = 29),as determined following the completion of large-scale sequencing of the human and mouse genomes. These members not only function in immune cells but are also involved in respiratory and intestinal diseases, and some members may act as a double-edged sword. Tumor necrosis factor-like cytokine 1A (TL1A, also known as TNFSF15) is the only known death receptor 3 (DR3, also known as TNFRSF25) ligand (Meylan et al., 2011). The TL1A/DR3 axis plays a role in the regulation of intestinal immunity and fibrosis (Valatas et al., 2019), asthma airway remodeling (Zhang et al., 2022; Herro et al., 2010), and other autoimmune and inflammatory diseases (Herro et al., 2021), exacerbating disease progression. However, some researchers have proposed that the TL1A/DR3 axis has a protective role in some disease models. A novel role for TL1A/DR3 in protection against intestinal injury was reported by Jia et al (Jia et al., 2016). Yang et al. revealed a protective effect of TL1A against intracerebral hemorrhage-induced secondary brain injury and infection (Yang et al., 2021). In addition, TL1A maintains the blood–retinal barrier by modulating SHP-1-Src-VE-cadherin signaling in diabetic retinopathy, as verified by Li et al (Li et al., 2021). However, the role of TL1A/DR3 in ARDS has not been explored.

Project description:In chicken DT40 cells, there are six linker histone H1 variants and 12 of coding genes. We have previously reported of 11 out of 12 H1 knock out DT40 cells (Takami et al., Genes to Cell 1997 [PMID:9491804]) but complete H1 null DT40 cells could not established, so far. We identified one of the H1 variant, H1R was involved in genomic instabilities (Hashimoto et al., DNA repair (2007) [17613284]), so we re-introduced floxed H1R-eGFP and mer-cre-mer into 11 out of 12 H1 knock out DT40 cells. Then we targeted last enedogenous H1, we successfully established conditional H1 KO cells (K11). Next we treated with tamoxifen to loop out floxed H1R-eGFP, and cloning H1 completely null cells (K11-5, and K11-7).
