RNAseq transcriptomic data of MCF10A cells following long-term exposition to BMP2 and IL6

Project description:RNAseq transcriptomic analysis of MCF10A-CT, MC26 and M1B26 cell lines. MCF10A cells are human not transformed mammary stem-like cells that do not form colonies in soft-agar assay and do not engraft in immunocompromised mice. MC26 are MCF10A derivatives that were submitted to long-term culture in presence of human recombinant BMP2 and IL6 for several weeks until colony formation in soft-agar was detected. M1B26 are MCF10A derivatives that were sorted for high expression of the BMPR1b BMP receptor prior to BMP2 and IL6 treatment and expanded from several soft-agar colonies. M1B26 are more transformed than MC26 based on the frequency of soft-agar colonies forming cells and on the ability to engraft in mice. As a control, MCF10A-CT were kept in culture for similar length of time than MC26 and M1B26 but without BMP2 and IL6 and do not generate soft-agar colonies or engraft in mice. This study aims to document the transcriptomic changes associated with early transformation events mediated by abnormal exposure to BMP2 and inflammatory signal.

Whole genome sequencing of aureobasidin A adaptors derived from SC5314 during short time exposure to sub-MIC concentration of aureobasidin A

Project description:Candida albicans lab strain SC5314 was grown in YPD broth supplemented with sub-MIC concentration (5 ng/ml) of aureobasidin A (AbA) for 24h. The culture was then washed and diluted with distilled water. Approximately 200 cells were spread on YPD agar plate. Randomly 40 colonies were tested with spot assay for tolerance to AbA. 21 colonies were tolerant and were sequenced.

Morphological differentiation and secondary metabolism responses of Streptomyces coelicolor A3(2) to simulated microgravity based on comparative transcriptomics (2-color)

Project description:In order to gain a better understanding of the effects of Streptomyces coelicolor A3(2) wild type strain exposed to simulated microgravity condition by clinorotation, we constructed a whole genome microarray to screen simulated microgravity sensitive genes using the Agilent eArray 5.0 program. The genechip was custom designed according to the manufacturer’s recommendations (Agilent, 8*15K). The genome sequences were downloaded from: http://www.ncbi.nlm.nih.gov/genome?Db =genome&Cmd = Search&Term = NC_003888, NC_003903.1, NC_003904.1. Each gene was represented by one 60-nt oligonucleotide probe, and 680 genes associated with morphological differentiation and secondary metabolism out of the total 8116 genes were replicated 9 times each. Cells of Streptomyces coelicolor A3(2) wild type strain were harvested from the colonies grown in JCM42 agar medium at 28°C for 144h (6d) under simulated microgravity (by a rotating clinostat) and 1g control conditions respectively. Total RNA was extracted to conduct the microarray hybridization experiments for two color (Cy3/Cy5).

Whole genome sequencing of spontaneous revertants derived from aneuploid Candida albicans strains

Project description:In Candida albicans, aneuploids are unstable. When grown on YPD-agar plates, aneuploids exhibit colony size variations. In this study, 6 aneuploid strains were spread on YPD-agar plates. The large colonies from each strain were sequenced. The small colonies were sequenced in another project.

H99 derived uniconzole (0.25ug/mL and 2ug/mL) adaptors

Project description:H99 derived 2 ug/mL uniconazole adaptors: Approximately 1 million cells of Crypotoccus neoformans lab strain H99 were spread on YPD-agar plate supplemented with 2 ug/mL uniconazole. After 5 days incubation of the plate at 30℃, randomly 30 adaptors were chosen. 21 adaptors were resistant and were sequenced. H99 derived 0.25 ug/mL uniconazole adaptors: Cells of H99 were adjusted to 2500 cells/mL. The culture was supplemented with 0.25 ug/mL uniconazole. After 72 h incubation, the culture was washed, diluted and approximately 200 cells were spread on YPD-agar plate. Randomly 95 colonies were tested for resistance to uniconazole. One colony (TJ3832) was resistant and was sequenced.
