A strain-specific genomic island encodes regulatory proteins to activate type VI secretion system expression in the squid symbiont Vibrio fischeri.

Project description:We used the bioluminescent squid symbiont, Vibrio fischeri, to identify essential regulatory factors that control expression and function of a strain-specific T6SS encoded within a genomic island. Random transposon mutagenesis revealed that three genes located on the T6SS2-encoding genomic island are necessary to activate expression of a T6SS reporter. We used a proteomics approach to identify proteins that were differentially abundant in mutant strains compared to the wild type when cells were grown in a high-viscosity media.

Foxp3 DNA binding in HDAC6-KO vs wild type Regulatory T cells

Project description:We used NimbleGen Mouse ChIP-chip 3 × 720K RefSeq Promoter Arrays (NimbleGen Roche, Madison, WI). Briefly, we isolated three independent samples of gender and age matched HDAC6KO and WT control CD4+CD25+ Treg, isolated, cross-linked and processed genomic DNA as above. DNA-protein complexes were bound with Foxp3 mAb, and enriched through immunoprecipitation, which a control sample is retained without immunoprecipitation (input). Both input and Foxp3-IP enriched samples underwent whole-genome amplification or ligation mediated-PCR to obtain adequate amounts of DNA for labeling. Foxp3-IP enriched samples were labeled with Cy5, and input samples with Cy3, and the arrays submitted to NimbleGen for analysis. Data were analyzed using Partek GS (Partek Inc., St Louis, MO) and the Broad Institutes Interactive Genome Viewer (Version 2.3.32) (Robinson et al., 2011). Raw data underwent Loess normalization, and Student t-testing with a false discovery rate of 0.1 (p-value cutoff 0.0029). For visualization, we generated IGV files using NimbleGen mapping information from the SignalMap GFF files.

Gene expression profiles in the colon of APC and Olfm4 double mutant mice

Project description:APC mutant mice develop polys in the intestine, but not carcinoma. We found that additional deletion of Olfm4 gene induced carcinoma formation in the distal colon. To explore the molecular mechanism, we performed cDNA microarray to understand the gene expression files in the tumor tissues compared with WT, APC mutant and Olfm4 mutant mice.
