Cancer cell sedimentation in 3D cultures reveals active migration regulated by self-generated gradients and adhesion sites

Project description:Cell sedimentation in 3D culture environments refers to the vertical migration of cells towards the bottom of the space. This occurs despite the use of hydrogel materials in 3D cell cultures, which would be expected to prevent this behavior. To better understand and explain these experimental observations, we conducted a multiscale experimental and mathematical examination of 3D cancer growth and sedimentation in triple negative breast cancer cells. The migration of cells towards the bottom was examined in the presence and absence of the migrastatic drug Paclitaxel, as well as in a low adhesion environment and the presence of fibroblasts. The observed behaviour was modeled mathematically by hypothesizing self-generated chemotactic gradients. Our results reveal that active migration mechanisms, specifically collective migration regulated by the MAPK and TGF-β pathways, play an important role in sedimentation. The mathematical model was able to describe the experimental data in the absence and presence of Paclitaxel, suggesting the inhibition of random motion and advection mechanism in the latter case. Low adhesion environment and multiple cell type experiments resulted in an inhibition of sedimentation. Overall, our results suggest that cells, initially uniformly distributed in the 3D space, actively migrate towards the bottom due to the presence of signals produced by cells already attached to it, providing mechanistic insights into this unexpected behavior.

Connected gene communities underlie transcriptional changes in Cornelia de Lange Syndrome

Project description:Cornelia de Lange syndrome (CdLS) is a complex multisystem developmental disorder caused by mutations in cohesin subunits and regulators. While the precise molecular mechanisms are not well defined, they point toward a global deregulation of the transcriptional gene expression program. Indeed, cohesin is associated with the boundaries of chromosome domains in addition to enhancers and promoters connecting the 3D genome organization with transcriptional control and gene expression. Here we show that connected gene communities, built with noncoding regulatory elements and genes physically interacting in the 3D chromosomal space, provide a molecular explanation for the pathoetiology of CdLS. Indeed, NIPBL and cohesin are important constituents of connected gene communities, both being centrally positioned at active noncoding regulatory elements. Interestingly, mutations in SMC1A and NIPBL lead to coordinated gene expression changes in connected communities. Our findings suggest a model where CdLS is explained by coordinated modulation of connected gene communities.

The Expression Profiles of Zebra Mussel Byssus Genes along Byssogenesis

Project description:To identify the expression profiles of zebra mussel byssus unique genes with the regeneration of the byssal threads, a time-course study was performed. The RNA samples from the feet of fully attached zebra mussels (maintained attachment for more than 4 weeks) were extracted as common reference. The detached mussels were allowed to re-attach on underwater surface. Then the RNA samples from feet of the mussels at different time points post detachment were taken, namely, 12 hours, 1 day, 2 days, 3 days, 4 days, 7 days, and 21 days post detachment. The comparisons of the genes expression profiles were made between different time points and reference, as well as the any two connected time points (expect for 7 days and 21 days). The dual-channel microarray hybridizations were performed as following: 12hâR, 12hâR, 1DâR, 1DâR, 2DâR, 2DâR, 3DâR, 3DâR, 4DâR 4DâR, 7DâR, 7DâR, 21DâR, 21DâR, 12hâ1D, 12hâ1D, 1Dâ2D, 1Dâ2D, 2Dâ3D, 2Dâ3D, 3Dâ4D, 3Dâ4D, 4Dâ7D, 4Dâ7D, 7Dâ21D, 7Dâ21D. The direction of the arrows stand for the way of labeling: Alexa555âAlexa647. Six biological replicates of 1D, 2D, 3D, 4D, and 7D were used; four biological repllicates of 12h and 21D were taken; fourteen biological replicates of reference were applied. The whole experiment includes 26 microarray slide hybridizations.

ZNF143 deletion alters enhancer/promoter looping and CTCF/cohesin geometry [RNA-seq]

Project description:The transcription factor ZNF143 contains seven tandem zinc fingers and is involved in 3D genome construction; however, the mechanism by which ZNF143 functions in chromatin looping remains unclear. Here, we show that ZNF143 directionally recognizes diverse genomic sites and is required for chromatin looping between these sites. In addition, ZNF143 is located between CTCF and cohesin at numerous CTCF sites and ZNF143 removal narrows the space between CTCF and cohesin. Moreover, genetic deletion of ZNF143, in conjunction with acute CTCF depletion, revealed that ZNF143 and CTCF collaborate to regulate higher-order genome organization. Thus, ZNF143 is recruited by CTCF to the CTCF sites to regulate TAD formation and genome compartmentalization whereas directional recognition of DNA motifs directly by ZNF143 itself regulates promoter activity via chromatin looping.
