Project description:Transcriptional profiling of the zebrafish embryonic host response to a systemic bacterial infection with Salmonella typhimurium (strain SL1027); comparison between traf6 knock-down and control morpholino treated embryos. Two-way factorial dual colour design with factor 1 'infection with Salmonella enterica serovar Typhimurium (S. typhimurium)' and factor 2 'morpholino knock-down of traf6' using a common reference made from the sample pool. All infection experiments were performed using mixed egg clutches of ABxTL strain zebrafish. Embryos injected with traf6 morpholino or a 5bp mismatch control morpholino were staged at 27 hours post fertilization (hpf) by morphological criteria and approximately 250 cfu of DsRed expressing Salmonella bacteria were injected into the caudal vein close to the urogenital opening. As a control an equal volume of PBS was likewise injected. Pools of 20-40 infected and control embryos were collected 8 hours post infection (hpi). For the microarray analysis, the whole procedure was preformed in triplicate on separate days. The triplicates are marked 1,2 and 3.

Project description:Microarray measurements are susceptible to error caused by cross-hybridization and bulk hybridization. To characterize the effect of these off-target interactions, we analyzed samples made from baseline (S. cerevisiae) alone or mixed with a high-concentration 1kb spike. The spike is a 1 kb sequence amplified from the Schizosaccharomyces pombe gene SPAC27D7.10c, with an added oligo(dT)-T7 promoter. The baseline and spike samples were mixed at the double-stranded cDNA stage.

Project description:We sequenced the total RNA from a tissues mixed sample (inflorescences, rosette leaves, cauline leaves and stems) of Arabidopsis thaliana. After total RNA extraction, the same amount of tissue RNA were mixed. Ribosomal RNAs were deleted from the mixed tissue total RNAs using RiboMinus™ Plant Kit repeated three times. We also sequenced 9 poly(A)- RNAs from seedlings treated with different stress conditions at different times. The poly(A)- RNAs were collected by removing poly(A)+ RNAs four times . Then rRNAs were removed from poly(A)- RNAs three times.

Project description:Coordinated regulation of protection mechanisms against environmental abiotic stress and pathogen attack is essential for plant adaptation and survival. Initial abiotic stress can interfere with disease resistance signaling. Conversely, initial plant immune signaling may interrupt subsequent ABA signal transduction. However, the processes involved in cross talk between these signaling networks have not been determined. By screening a 9,600 compound chemical library, we identified a small molecule [5-(3,4-Dichlorophenyl)Furan-2-yl]-Piperidin-1-ylMethanethione that rapidly down-regulates ABA-dependent gene expression and also inhibits ABA-induced stomatal closure. Transcriptome analyses show that DFPM also stimulates expression of plant defense-related genes. Plate grown 12-day-old seedlings were transferred into 6 well plates with 1:5000 (V/V) DMSO in water as a control, 30uM DFPM, and 10uM ABA in water as a treatment for 6 hours. DFPM was added 30 min prior to ABA treatment. RNA was extracted using Trizol (Invitrogen, Carlsbad, CA, USA) and further purified using RNeasy Plant RNA purification kit (QIAgen, Valencia, CA, USA). Three biological replicates of ATH1 oligonucleotide arrays were hybridized with labeled samples from 1) wild-type Columbia (WT) untreated, 2) WT with 30uM DFPM treatment, 3) WT with 10uM ABA treatment, 4) WT with 30uM DFPM and 10uM ABA treatment. Each biological replicate was prepared by combining 7 independently-treated samples.

Project description:Gelsemium sempervirens L. (Gelsemium) is a traditional medicinal plant which at ultra-low doses is employed as anxiolytic and antidepressant, but consistent evidence is lacking and the possible mechanisms involved at the level of nervous system are largely unknown. In this study we have investigated the gene expression of a human neurocyte cell line treated in vitro with increasing dilutions of Gelsemium extract. Starting from a crude extract containing the active principle gelsemine at the concentration of 6.5×10−4 M, six centesimal (c) dilutions of Gelsemium were prepared according to the French homeopathic pharmacopoeia: 2c, 3c, 4c, 5c, 9c and 30c. Human neuroblastoma cells SHSY5Y were exposed for 24h to Gelsemium and their transcriptome was compared with control cells treated with the corresponding vehicle solutions. RNA from cells treated with Gelsemium/controls dilutions was isolated and analyzed by microarray. Four biological replicates were tested for each condition. The exposure to the Gelsemium 2c dilution (the highest dose employed, corresponding to 6.5x10-9 M gelsemine) significantly changed the expression of 56 genes, 49 of which were down-regulated and 7 were overexpressed. These genes belong to G-protein coupled protein signalling pathways, calcium homeostasis, inflammatory response and neuropeptide receptors. Cytotoxicity was excluded by WST-1 viability test. The mean fold change of the Gelsemium-downregulated geneset was negative compared to controls in each treatment condition. Although the effect in general decreased with increasing drug dilutions, cluster analysis allowed to identify some groups with typical profile of changes with different dilutions. Among the 49 genes down regulated by Gelsemium 2c, most showed decreased expression after treatment with all dilutions of Gelsemium and comparison with respective controls (Wilcoxon test) was highly significant: 47 genes were down regulated with 3c (p<0.0001), 42 with 4c (p<0.0001), 38 with 5c (p<0.0001), 30 with 9c (p<0.0001), 27 in 30c (p<0.0001). No significant differences of gene expression due to Gelsemium were found in a randomly chosen geneset of the whole cell trascriptome. In conclusion this study showed that Gelsemium, a medicinal plant used in traditional medicine, modulates several genes possibly involved in neuronal function. High throughput microarray technology allowed to detect a small but statistically significant response to extremely low doses/high dilutions, thus revealing an extreme sensitivity of human genome to this kind of pharmacological regulation.
