Project description:Reactive oxygen species (ROS) are involved in the regulation of diverse physiological processes in plants, including various biotic and abiotic stress responses. Thus, oxidative stress tolerance mechanisms in plants are complex, and diverse responses at multiple levels need to be characterized in order to understand them. The MS raw data files were converted to mzXML files using massWolf (version 4.3.1). The MS mzXML and MASCOT xml files were parsed and processed with a program developed in-house. Briefly, each scan was subjected to smoothing using Savitzky-Golay filtering (second order polynomial, five data points, two iterations) and peak areas were calculated after noise reduction. Peak mass was set to the average of the three highest data points for each peak. Unique peptides identified with MASCOT were matched to the parsed MS data using the parameters detected m/z, charge state and retention time, using a retention time window of ± 1.0 min. Charge states were calculated by using the first three isotopic peaks of a peptide and the same mass tolerances for detecting the mono isotopic peak as in the MASCOT search.

Project description:Affinity purification-mass spectrometry (AP-MS) datasets of eleven human histone deacetylases (HDACs). Affinity-tagged (GFP) HDACs were expressed in a human CEM-T cell line. For label-free analysis, proteins were digested by trypsin in-solution and peptides separated across a linear 180 min gradient by a one-dimensional LC-MS/MS analysis. For label-free analysis, MS data (RAW files) were converted into mzXML format using the Proteowizard conversion tool. mzXML files were searched using the X!Tandem/k-score database search tool against the human subset of the UniProt protein sequence database, appended with a list of common sample contaminants. The search results were processed using PeptideProphet and ProteinProphet tools. The data from individual experiments across 7 biological replicates of GFP controls and 23 HDAC-GFP-tagged biological replicates were merged, and the spectral counts were extracted using the software, ABACUS. The combined list of protein identifications (protein groups) was filtered to achieve a protein-level FDR of less than 1%. When computing the spectral counts in individual experiments, proteins were quantified (i.e. spectra counted) if they were identified with a probability equal or greater than 0.9 in that particular replicate. For metabolic labeling IDIRT experiments, isolated proteins were separated by SDS-PAGE, digested by trypsin in-gel, and peptides were separated across a linear 90 min gradient. RAW files were processed and peptides were identified (less than 1% FDR) and quantified using SEQUEST/Percolator in the Proteome Discoverer software (v1.3). IDIRT protein ratios were normalized by the median SILAC protein ratio determined from 1D-LC-MS/MS analysis of input lysates. Protein interactions have been submitted to the IMEx consortium through IntAct with the identifier IM-18733.

Project description:Protein complexes and protein interaction networks are essential mediators of most biological functions. Complexes supporting transient functions such as signal transduction processes are frequently subject to dynamic remodeling. Currently, the majority of studies into the composition of protein complexes are carried out by affinity purification and mass spectrometry (AP-MS) and present a static view of the system. Therefore, to better understand inherently dynamic biological processes, methods to reliably quantify temporal changes of protein interaction networks are essential. In this study we used affinity purification combined with SWATH mass spectrometry (AP-SWATH) to study the dynamics of the 14-3-3B scaffold protein interactome after stimulation of the insulin/PI3K/AKT pathway.. The consistent and reproducible quantification of 1967 proteins across all stimulation time points provided new insights into the 14-3-3B interactome and its dynamic change following IGF1 stimulation. We therefore establish AP-SWATH as a tool to quantify dynamic changes in protein complex interaction networks. Data analysis: Profile mode wiff files from shotgun data acquisition were centroided and converted to mzML using the AB Sciex Data Converter v1.3, and further converted to mzXML using ProteoWizard67 MSConvert v3.04.238. Mass spectra were queried against the canonical UniProt complete proteome database for human (July 2011) appended with common contaminants and reversed sequence decoys (40,548 protein sequences including decoys) using XTandem with kscore plugin46, and additionally XTandem with native scoring47. Carbamidomethyl was set as fixed modification for cysteines, and methionine oxidation and phosphorylation on serine/threonine/tyrosine were set as variable modification. Semi-tryptic peptides and peptides with up to 2 missed cleavages were allowed, and mass error was set as 30 ppm and 75 ppm for precursor and product ions respectively. Results from both search engines were individually converted to the pepXML format using Tandem2XML v4.6.0, analysed with PeptideProphet48 v4.6.0, and combined using iProphet49 v4.6.0 including false identification rate calculation. Phosphosite localisation probabilities were estimated using PTMProphet v4.6.1 .

Project description:We profile transcriptome, proteome and phosphoproteome in a panel of non-small cell lung cancer (NSCLC) cell lines in order to reconstruct targetable networks associated with KRAS dependency. We develop a two-step bioinformatics strategy addressing the challenge of integrating these disparate datasets. We first define an “abundance-score” combining transcript, protein and phospho-protein abundances to nominate differentially abundant proteins and then use the Prize Collecting Steiner Tree algorithm to identify functional sub-networks. We identify three modules centered on KRAS and MET, LCK and PAK1 and Beta-catenin. We validate activation of these proteins in KRAS-dependent cells and perform functional studies defining LCK as a critical gene for cell proliferation in KRAS-dependent but not KRAS-independent NSCLCs. These results are the first evidence that suggest LCK as a potential druggable target protein in KRAS-dependent lung cancers. Data analysis: Raw spectra files were converted to mzXML using ReadAW. The mzXML files were searched using X!Tandem with the k-score plug-in. The proteomic searches were performed using the following options: allow up to 2 missed tryptic cleavages, a parent ion tolerance window of -1 to +4 Daltons, and a fragment ion tolerance of 0.8 Da. The following variable modifications were allowed: phosphorylation of Serine, Threonine, and Tyrosine (+79.966331@[STY]), oxidation of Methionine (+15.994920@M), and carbamidomethylation of Cysteine (+57.021460@C). All protein searches were performed using the Human Refseq protein database (release 47). Appended to this database were common proteomic contaminants and reversed protein sequences to serve as decoys. The X!Tandem results were then post processed with PeptideProphet and ProteinProphet.

Project description:In this study, we have integrated shotgun proteomics approach to compare the protein expression profiles of 3 human colon cancer cell lines (LIM1215, LIM1899 and LIM2405) representing alternative forms of colorectal cancer. We have performed detailed analysis of our proteomics data (coupled with RNA-Seq data, database identifiers not available), which has identified several cancer-associated proteins with differential expression patterns. We have also identified some protein networks which appear dysregulated in these cell lines. Protein Identification and Data Analysis: Spectra files were converted to mzXML format and processed through the global proteome machine software (GPM) (version 2.1.1), an open source protein identification system that uses the X!Tandem algorithm. For each experiment, 16 fractions were processed sequentially with output files for each individual fraction and a merged, non-redundant output file generated for protein identifications with Log (e) values less than –1. Peptide identification was determined using a parent ion mass error of +3 Da and –0.5 Da and fragment ion tolerance of 0.4 Da.30 Mass spectra were searched based on peptide trypticity with up to three missed cleavages. Carbamidomethyl was considered as a complete modification and partial modifications were also considered, including oxidation of methionine and threonine, and deamidation of asparagine and glutamine. MS/MS spectra were searched against the Homo sapiens database (Database derived from SwissProt, Ensemble, and NCBI) and reverse database searching was used to estimate false discovery rates (calculated at less than 1%).31 Data were analyzed using various bioinformatics tools, including DAVID Functional Annotation Tool (http://david.abcc.ncifcrf.gov/), Pathway Commons (http://www.pathwaycommons.org) and GeneCards (www.genecards.org).

Project description:Single analyses of a Zebrafish whole plasma digest were analyzed by both CE-MS/MS and LC-MS/MS. The identified peptides and their corresponding retention or migration times were used to train a 'blind' retention/migration time model using linear regression. This trained model provided us with information on the migration/retention coefficients resulting from the individual amino acids. All acquired tandem mass spectrometry data was processed in the Trans-Proteomic Pipeline (TPP) embedded in the Taverna scientific workflow manager. The raw data was converted to mzXML using compassXport 3.0 (Bruker) and searched with X!Tandem. The X!Tandem scores were then converted to pepXML, modeled and translated to probabilities for each peptide-spectral match by PeptideProphet. The X!Tandem search was here performed allowing a random error ±0.5 Da, +1 or +2 Da isotopic error, carbamidomethylation as fixed and oxidation as variable modification and the k-score plug-in.

Project description:The following are raw Illumina sequencing files for 14-day genome-wide CRISPR interference screens conducted in a T-cell lymphoma cell culture. This submission contains the results of two sets of genome-wide screens conducted at the University of North Carolina at Chapel Hill School of Medicine, in the lab of Adam Palmer. SU-DHL-1 cells stably expressing dCas9-KRAB (Addgene # 110820) were transduced with pCRISPRi-v2 genome-wide library (Addgene #84832) and treated for 14-days with either pralatrexate, romidepsin, oxaliplatin, gemcitabine, or bortezomib. Deposited here are the raw high-throughput sequencing files, and the processed gene tables with phenotype scores, generated using the CRISPR interference screen data analysis pipeline originally published by Max Horlbeck from the lab of Jonathan Weissman.

Project description:The objective of Human Y Chromosome Proteome Project is to map and annotate all proteins encoded by genes on the MSY sequences. Lysine (K)-specific demethylase 5D (KDM5D) is located on the AZFb region of Y chromosome and encode for a JmjC-domain-containing protein. Changes in KDM5D transcript level in prostate cancer have shown in various studies. To investigation the function of KDM5D in prostate cancer, we knocked down the expression of KDM5D in human prostate cancer cell (DU-145) using siRNA approach. Down-regulation of KDM5D was confirmed by qRT-PCR and western-blot analyses. Cell cycle analysis and MTS assay revealed that down-regulation of KDM5D induces cell proliferation. Furthermore, we observed that KDM5D down-regulation could effectively decrease apoptosis, as measured by the propidium iodide flow cytometric assay. To further our study, we investigated the dynamic of KDM5D protein network using shotgun label free quantitative proteomics approach in knockdown and control cell line. In summary, 102 down-regulated and 107 up-regulated proteins were detected from 894 total proteins. Up-regulated proteins mainly activated ribosome biogenesis whereas down-regulated genes were mainly involved in proteolysis, cell death and metabolic process. The result raw files were converted to mzXML format and processed through the global proteome machine (GPM) software (version 2.1.1) of the X!Tandem algorithm (freely available at http://www.thegpm.org). The 16 gel fractions were processed serially for each experiment and the output files were generated as non-redundant, merged files with protein identifications with log (e) values less than -1, for each individual gel fraction. A protein database compiled from NCBI (Homo sapien) was used in GPM to search the tandem mass spectra; the database also included common trypsin and human peptide contaminants. False discovery rates (FDR) were evaluated by searching against a reversed sequence database. Search parameters included MS and MS/MS tolerances of +2 Da and +0.2 Da, carbamidomethylation of cysteine as fixed modifications, oxidation of methionine as variable modifications and tolerance of two missed tryptic cleavages and K/R-P cleavages.
