Project description:Advances in the synthesis and screening of small-molecule libraries have accelerated the discovery of chemical probes for studying biological processes. Still, only a small fraction of the human proteome has chemical ligands, and the full complement of proteins with potential to be targeted by small molecules remains unknown. Here, we describe a platform that marries fragment-based ligand discovery with quantitative chemical proteomics to map thousands of reversible small molecule-protein interactions directly in human cells, many of which can be site-specifically determined. We advance this knowledge to create ligands that affect the activity of proteins heretofore lacking chemical probes and to identify by phenotypic screening small molecules that promote adipocyte differentiation by engaging the poorly characterized membrane protein PGRMC2. Fragment-based screening in human cells thus provides an extensive proteome-wide map of protein ligandability and facilitates the coordinated discovery of bioactive small molecules and their molecular targets.

Project description:Brassica oleracea and Brassica napus are comprised of diverse cultivars that collectively constitute an important global food source. Of those, the Brassica oleracea convar. acephala cultivar group containing var. sabellica and var. palmifolia and Brassica napus var. pabularia, collectively known as kale, are nutritious leafy greens consumed for their abundance of vitamins and micronutrients. Typified by their curly, serrated or wavy leaves, kale varieties have been primarily defined based on their leaf morphology and geographic origin, despite maintaining complex genetic backgrounds. With changes in the diel molecular environment directly tied to multiple agronomic traits across the food production landscape (e.g. time-of-day nutritional content) and kale representing a candidate crop for vertical farming, we selected nine diverse kale varieties encompassing a wide swath of consumer kale varieties for growth under LED lights using precise real-world dawn/dusk growth conditions followed by quantitative GC-MS metabolomic and LC-MS proteomic analyses. With plant growth and development driven by the day-to-day molecular activities of plants, we harvested kale leaf tissue at end-of-day (ED) and end-of-night (EN) time-points for all metabolomic and proteomic analyses. Our results reveal that kale forms 2 distinct groups, defined by their diel metabolome and proteome signatures primarily involving amino acids and sugars along, with proteome changes in carbon and nitrogen metabolism, mRNA splicing, protein translation and light harvesting. Together, our analysis have derived robust quantitative insights into the diel growth and development landscape of kale, significantly advancing our fundamental understanding of this nutritious leafy green for next-generation breeding and biotechnology.

Project description:Appropriate soil nutrient management is critical for modern Canola (Brassica napus L.) varieties and hybrids to meet their yield potentials. Canola fields are typically supplemented by the application of nitrogen, phosphorus, sulphur, and to a lesser extent, potassium fertilizers to maximize yield, while deficiency in these key macronutrients can result in severe growth phenotypes and significant yield losses. To date, our understanding of canola nutrient deficiency responses is disparate, encompassing a large number of varieties using a variety of technologies and assessment criteria, with seminal understanding of the overlaps between nutrient deficiencies responses, having not yet been defined, placing limitations on our ability to increase the nutrient efficiency of this critical oil seed. To address this, we performed a comparative quantitative proteomics analysis of both shoot and root tissue harvested from soil-grown Canola plants experiencing either nitrogen, phosphorus, potassium, or sulphur deficiency. Our results show intriguing similarities in plant responses to deficiency in multiple nutrients. We also find very distinct proteome-level changes between shoot and root tissue of plants experiencing nutrient stress, suggesting the presence of highly organ-specific responses to nutrient deficiency. Our results pave the way for a more comprehensive understanding of the shared and distinct response mechanisms of plants to multiple essential nutrients.

Project description:The hemibiotrophic fungal pathogen Leptosphaeria maculans is the causal agent of blackleg disease in Brassica napus (canola, oilseed rape) and causes significant losses in crop yields worldwide. While genetic resistance has been used to mitigate the disease, little information about the genes and gene regulatory networks underlying blackleg resistance is currently available. High-throughput RNA sequencing and rigorous bioinformatics approaches revealed dynamic changes in the host transcriptome and identified plant defense pathways specific to the host-pathogen incompatible LepR1-AvrLepR1 interaction.

Project description:The mapping and functional analysis of quantitative traits in Brassica rapa can be greatly improved with the availability of physically positioned, gene-based genetic markers and accurate genome annotation. In this study, deep transcriptome RNA sequencing (RNA-Seq) of Brassica rapa was undertaken with two objectives: SNP detection and improved transcriptome annotation. We performed SNP detection on two varieties that are parents of a mapping population to aid in development of a marker system for this population and subsequent development of high-resolution genetic map. An improved Brassica rapa transcriptome was constructed to detect novel transcripts and to improve the current genome annotation. Deep RNA-Seq of two Brassica rapa genotypesâR500 (var. trilocularis, Yellow Sarson) and IMB211 (a rapid cycling variety)âusing eight different tissues (root, internode, leaf, petiole, apical meristem, floral meristem, silique, and seedling) grown across three different environments (growth chamber, greenhouse and field) and under two different treatments (simulated sun and simulated shade) generated 2.3 billion high-quality Illumina reads. In this experiment, two pools were made, with one pool consisting of 66 samples collected from growth chamber and another pool consisting of 60 samples collected from greenhouse and field. Each pool was sequenced on eight lanes (total 16 lanes) of an Illumina Genome Analyzer (GAIIx) as 100-bp paired end reads.

Project description:Oil rapeseed (Brassica napus L.) is a typical winter biennial plant, with high cold tolerance during vegetative stage. In recent years, more and more early-maturing rapeseed varieties were planted across China. Unfortunately, the early-maturing rapeseed varieties with low cold tolerance have higher risk of freeze injury in cold winter and spring. Little is known about the molecular mechanisms for coping with different low-temperature stress conditions in rapeseed. In this study, we investigated 47,328 differentially expressed genes (DEGs) of two early-maturing rapeseed varieties with different cold tolerance treated with cold shock at chilling (4°C) and freezing (−4°C) temperatures, as well as chilling and freezing stress following cold acclimation or control conditions. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis indicated that two conserved (the primary metabolism and plant hormone signal transduction) and two novel (plant-pathogen interaction pathway and circadian rhythms pathway) signaling pathways were significantly enriched with differentially-expressed transcripts. Our results provided a foundation for understanding the low-temperature stress response mechanisms of rapeseed. We also propose new ideas and candidate genes for genetic improvement of rapeseed tolerance to cold stresses.
