Project description:All samples were collected on cotton then placed into 2 mL borosilicate vials. The GC MS analysis was carried out using the Agilent 7200 GC QTOF Agilent Technologies Santa Clara CA. equipped with a robotic sampler system. The separation was conducted on an HP 5MS column (30 m x 0.25 mm x 0.25 micro m). The patch within the vial was heated for 25 min. at 200 C to desorb volatiles from the patch and 0.5 mL of headspace injected (injector temperature set at 250 C) into the instrument with a headspace syringe heated to 145 C. The GC protocol analysis included starting temperature 45 C min oven ramp (hold of 2 min), 15 C per min oven ramp to 300 C (hold of 3 min), and 50 C per min oven ramp to 320 C purge the column. The helium carrier gas was set to constant 1.2 mL per min flow and a spitless injection mode was applied. The purge flow to split vent rate was 50 ml per min at 1 min. The scanned m z range was 35-400 with the acquisition rate of 10 spectra per s. The empty vial blanks were interspersed with the samples to assess the background signal.

Project description:All of the sampling has been conducted under UC San Diego IRB #171662. Cleaned and degassed PDMS patches have been placed on skin of a volunteer overnight and secured in place with waterproof bandage. After sampling, the bandage was removed, patches placed into 2 mL borosilicate vials using clean tweezers and 150 uL of HPLC grade methanol added for extraction. The extraction was carried out overnight at room temperature. After extraction, the sample was transferred into a 200 uL insert in a 2 mL vial and the vial capped with a crimp camp with silicone septum. The GC-MS analysis was carried out using the Agilent 7200 GC/QTOF equipped with robotic sampler system.

Differential gene expression following exposure to rivals in male Drosophila melanogaster.

Project description:We used RNAseq to detect differential gene expression in Drosophila melanogaster males exposed to rival males or not for a period of 2, 26 or 50h. Dahomey wild type males were raised at a density of 100 larvae per vial on SYA medium. Upon eclosion, males were stored 10 per vial and then at 1d old placed in individual vials for 5days. Rival wild type males were then introduced to the focal males for 2, 26 or 50h. The focal males were then snap frozen in liquid nitrogen. Prior to RNA extraction, males were separated into abdomen and Head+Thorax body parts. RNA was extracted (MiRVana kit) from pools of n = 40 male body parts and sent for RNA sequencing (Illumina HiSeq, 50 cycles, non directional, 4 samples per lane). We then followed a set of careful QC procedures and analysed the data for differential gene expression due to the presence or absence of rival males over time. Differential expression of transcrits was validated by using qRT-PCR on the same biological samples.

GPATCH4 regulates rRNA and snRNA 2’-O-methylation in both DHX15-dependent and -independent manners [RiboMeth-seq]

Project description:Strict regulation of RNA helicase activity, often accomplished by protein cofactors, is essential to ensure target specify within the complex cellular environment. The largest family of RNA helicase cofactors are the G-patch proteins, but the cognate RNA helicases and cellular functions of numerous human G-patch proteins remain elusive. Here, we discover that GPATCH4 is a stimulatory cofactor of DHX15 that interacts with the helicase in the nucleolus via residues in its G-patch domain. We reveal that GPATCH4 associates with pre-ribosomal particles, and crosslinks to the transcribed ribosomal DNA locus and precursor ribosomal RNAs as well as binding to small nucleolar- and small Cajal body-associated- RNAs that guide rRNA and snRNA modifications. Global analysis of rRNA and snRNA 2’-O-methylation revealed that lack of GPATCH4 impairs methylation at various sites. We further demonstrated that the regulation of 2’-O-methylation by GPATCH4 is both dependent on, and independent of, its interaction with DHX15. Intriguingly, the ATPase activity of DHX15 is necessary for efficient methylation of DHX15-dependent sites, suggesting a function of DHX15 in regulating snoRNA-guided 2’-O-methylation of rRNA that requires activation by GPATCH4. Overall, our findings extend knowledge on RNA helicase regulation by G-patch proteins and also provide important new insights into the mechanisms regulating installation of rRNA and snRNA modifications, which are essential for ribosome function and pre-mRNA splicing.
