Project description:To better understand how yeast adapt and respond to sequential stressors, an industrial yeast strain, URM 6670 (also known as BT0510), which is highly flocculent, tolerant to ethanol, osmotic and heat shock stresses, was subjected to three different treatments: 1. osmotic stress followed by ethanol stress, 2. oxidative stress followed by ethanol stress, 3. glucose withdrawal followed by ethanol stress. Samples were collected before the first stress (control), after the first stress and after the second stress (ethanol). RNA was extracted and analyzed by RNAseq.

MicroRNA expression in control vs. ethanol exposed MCF-7 breast cancer cells in culture

Project description:This is the microRNA experiment from the study of ethanol effects on the cultured cell line MCF-7, which is derived from a human malignancy. Cells were cultured in 6 well plates for a period of 4 weeks in the presence or absence of 25 mM ethanol. Cells were washed once with phosphate buffered saline pH 7.4, and RNA was extracted using the Mirvana kit for total RNA extraction. RNA samples were analyzed for microRNA prevalence by LC Sciences of Houston, Tx, USA. The results from 2 separate experiments were normalized and collected as the MultiArray Analysis Data presented here. The miR values are on an arbitrary scale.

Fast and chronic ethanol tolerance - time course

Project description:To better understand the molecular mechanisms underlying ethanol action we have developed an assay system to study sensitivity and fast and chronic tolerance to the sedative effects of ethanol. Flies developed fast ethanol tolerance after single exposure to 50% of ethanol vapor for 40 min. Flies can also develope chronic ethanol tolerance after 5x 40 min exposure to 50% ethanol vapor interspersed with 4x 80 min exposure to 10% ethanol vapor. We used microarray analysis to identify genes involved in the development of fast and chronic ethanol tolerance in Drosophila. More than 600 hundred genes were found to have changed their expression level in response to different ethanol treatment. Among these genes, Homer was picked for further study and is demonstrated that its expression in ellipsoid body is critical for the normal sensitivity and fast toleance to ethanol. Project description:Genome wide DNA methylation profiling of nasal-epithelial swabs collected from vaping and non-vaping (within 6 months) adolescents from Denver, Aurora, and Pueblo, CO . The Illumina Infinium Human Methylation 850K beadchip profiling microarray was used to obtain DNA methylation profiles across approximately 868,000 CpGs. Samples included 11 swabs from adolescents who had vaped in the last 6 months, and 37 who had not.

Real time quantitative PCR analysis of serum circulating miRNAs from patients with head and neck tumors. [exp2]

Project description:The samples were drawn from patients with diagnosed oropharyngeal cancer. We used blood samples (10ml) collected from patients after diagnosis, before treatment. Blood was centrifuged for 10 min, after which serum was aspirated, aliquoted in RNAse-free tubes, stored at −80°C until required for further processing and did not undergo more than two freeze-thaw cycles. MicroRNA was extracted from 200 μL serum using miRCURY RNA Isolation kit (Qiagen) following the manufacturer’s protocol and stored at −80°C.

Next Generation Sequencing to Identify Targets of the C. albicans Dfi1 Pathway

Project description:Purpose: To identify downstream genetics targets of the Dfi1 pathway during Dfi1 activating conditions. Methods: WT and dfi1 null cells were grown in minimal media, then treated with either 4uM of the calcium ionophore A23187 or an equal volume of 100% ethanol vehicle. After 30 min of treatment, cells were collected for RNA extraction and analysis. RNA was extracted using the Qiagen RNAeasy kit, then sent to the Tufts University Core Facility for library prep and sequencing. Results: Analysis of this data resulted in the identification of a number of possible targets of the Dfi1 pathway, as reported in the manuscript "Bypass of Dfi1 regulation of Candida albicans invasive filamentation by iron limitation".
