Adaptive laboratory evolution restores solvent tolerance in the plasmid-cured Pseudomonas putida S12; a global transcriptional analysis

Project description:Pseudomonas putida S12 is an inherently solvent-tolerant strain and constitutes a promising platform for biotechnology applications in whole-cell biocatalysis of aromatic compounds. The genome of P. putida S12 consists of a 5.8 Mbp chromosome and a 580 kbp megaplasmid pTTS12. pTTS12 encodes several genes which enable the tolerance to various stress conditions, including the main solvent efflux pump SrpABC. Removal (curing) of megaplasmid pTTS12 and subsequent loss of solvent efflux pump SrpABC caused a significant reduction in solvent tolerance of the resulting strain. In this study, we succeeded in restoring solvent tolerance in the megaplasmid-cured P. putida S12 using adaptive laboratory evolution (ALE) and molecular analysis to investigate the intrinsic solvent tolerance of P. putida S12. RNA-seq was performed to study the global transcriptomic response of the solvent-adapted plasmid-cured P. putida S12 in the presence of toluene. This analysis revealed the downregulation of ATP synthase, flagella and other RND efflux pumps, which indicates the importance of maintaining proton motive force during solvent stress.

Cross-linking/mass spectrometry (CLMS) is increasingly successful in providing residue-resolution data on static proteinaceous structures. In order to investigate the technical feasibility of recording dynamic processes using isotope-labelling for quantitation, we generated a model dataset by cross-linking human serum albumin (HSA) with the readily available cross-linker BS3-d0/d4 in different heavy/light ratios.

Molecular basis of flowering under natural long-day conditions in Arabidopsis

Project description:Plants sense light and temperature changes to regulate flowering time. The expression of the florigen gene, FLOWERING LOCUS T (FT), peaks in the morning during spring, a different pattern than we observe in the lab. Providing our lab growth conditions with a red/far-red light ratio similar to open field conditions and average natural temperature oscillation is sufficient to mimic the FT expression and flowering time in natural long days. Here, we use RNA-seq to identify and understand the molecular differences between natural growth conditions, conventional lab growth conditions, and supplemented lab growth conditions that mimic natural conditions. Project description:In this study, we used customized oligo-array in symbiotic association with the RNA-SEQ tool. Sequences generated previously in our lab through RNA-SEQ were validated on Agilent microarray platform. Gene expression in different tissues of Calotropis plant was studied. Whole plant was considered as control in this study and leaf, stem and root specific genes were mined out in reference to whole plant. Specific genes in a tissue, common genes in all the tissues as well as highly abundant genes were identified from the dataset.
