Project description:Both high resolution skin map and longitudinal sampling across 6 weeks data are included.
All of the sampling has been conducted under UC San Diego IRB 171662. Cleaned and degassed PDMS patches have been placed on skin of a volunteer overnight and secured in place with waterproof bandage. After sampling, the bandage was removed, patches placed into 2 mL borosilicate vials using clean tweezers and capped with a crimp camp with silicone septum. The GC-MS analysis was carried out using the Agilent 7200 GC/QTOF equipped with robotic sampler system.

Project description:S. coelicolor spore stocks were diluted to 2x108 cfu/mL and 0.5ul was spotted onto a 60x15mm petri dish with 4ml ISP2 agar, resulting in agar approximately 2 mm thick. For interactions, 0.5 ul of an Amycolatopsis sp. AA4 stock (8x108 cfu/mL) was spotted 0.75 cm away from the S. coelicolor spot. Interactions were grown for 4 days at 30°C, then imaged or harvested for RNA isolation. Biomass was collected after 4 days of growth at 30°C using a cell scraper. For the patches growing alone, the entire patch was collected and one sample consists of three whole patches combined. For the patches in interactions, only half of the patch, the side closest to the initiator strain, was collected and one sample consists of five half patches. Precaution was taken to not scrape up any of the interacting strain.

Project description:C. albicans (strain CAI4-CIp10) was grown according to CRISP SOP. An overnight culture was started from a single colony in YPD-Tris,(100mM Tris.HCl) pH 7.4 and incubated overnight at 30C in shaking incubator. The next day, 500 ul culture was inoculated into 50 ml YPD-Tris, pH 7.4. The following day a fresh culture was inoculated in YPD-Tris to an OD600 of 0.2 and grown to OD600 of 0.8 at 30C in a shaking incubator. At this point the culture was split, diluted back to OD600 of 0.2 in fresh medium and stress agents added at time =0 (XS = 5mM H2O2, OS = 1M NaCl or a combination, OSXS). After 10 min the cultures were harvested by centrifugation and cell pellets flash frozen in liquid nitrogen. Three independent cultures were grown for RNA extraction for each isolate at each condition.<br><br>The control sample was obtained from cells with no stress agents added, harvested at time=0. RNA was extracted and transcript profiling carried out by microarray analysis using custom microarrays (Eurogentec).

Project description:Transcript profiles of Phanerochaete chrysosporium grown on carbon-limited medium, nitrogen-limited medium and replete medium. Array design based on the DoE's Joint Genome Institute's v2.1 annotation. Goal is to define genes involved in lignin degradation. Keywords: gene expression under three different culture conditions From a data set of 10,004 unique alleles, each Roche NimbleGen (Madison, WI) array featured 12 unique 60mer probes per gene, all in triplicate. (Seven gene models composed mostly of repetitive DNA were represented by only 2 to 11 60mers.) Total RNA was purified from the five abovementioned media. In short, cultures were harvested by filtering through Miracloth (Calbiochem, EMD Biosciences, Gibbstown, NJ), squeeze dried and snap frozen in liquid nitrogen. Pellets were stored at -80 C until use. Extraction buffer was prepared by combining 10 ml 690 mM para-aminosalicylic acid (sodium salt) (Sigma-Aldrich, St. Louis, MO) with 10 ml 56 mM triisopropylnapthalene sulfonic acid (sodium salt) (Sigma-Aldrich), and placed on ice. To this was added 5 ml 5X RNB (1.0 M Tris, 1.25 M NaCl, 0.25 M EGTA). The pH of the 5X RNB was adjusted to 8.5 with NaOH. The mixture was kept on ice and shaken just before use. Frozen fungal pellets were ground to a fine powder with liquid nitrogen in an acid washed, pre-chilled mortar and pestle. The ground mycelia were transferred to Falcon 2059 tubes (VWR International, West Chester, PA), and extraction buffer was added to make a thick slurry. The samples were vortexed vigorously and placed on ice until all samples were processed. One half volume TE-saturated phenol (Sigma-Aldrich) and ¼ volume chloroform (Sigma-Aldrich) were added to each sample and vortexed vigorously. Samples were spun at 2940 x g in a fixed-angle rotor for 5 minutes. The aqueous layer was removed to a new tube, and phenol:chloroform extractions were repeated until the interface between the aqueous and organic layers was clear. The tubes were shaken vigorously and stored overnight at -20˚C. The tubes were spun 1 hour at 2940 x g, the supernatants were decanted, and the pellets were resuspended in 4 ml RNase-free H2O. Total RNA was purified using the RNeasy Maxi kit (Qiagen, Valencia, CA) according to the manufacturer’s protocol for RNA cleanup. RNAs were eluted from the RNeasy spin columns using two spins, for a final volume of 2 ml. The eluted RNAs were ethanol precipitated and stored overnight at -20˚C. The RNAs were spun 1 hour at 2940 x g, washed 1x with 70% ethanol, and resuspended in 50-100ul RNase-free H2O. Three biological replicates per medium were used (15 separate arrays). RNA was converted to double-strand cDNA and labeled with the Cy3 fluorophore sample for hybridization to the array by Roche NimbleGen (Iceland). In brief, 10ug of total RNA was incubated with 1X first strand buffer, 10 mM DTT, 0.5mM dNTPs, 100 pM oligo T7 d(T)24 primer, and 400U of SuperScript II (Invitrogen) for 60 min at 42˚C. Project description:A total of 63 volunteers were recruited and selected with a stronger than normal underarm malodor, as determined by a trained odor panel. The volunteers were using bacterial sprays and placebo sprays in the underarm to verify the effect on the underarm odor. Odor analysis was done using hedonic value measurement by a trained odor panel, as well as GC/MS analysis. Cleaned and degassed PDMS patches were placed on the underarm skin of the volunteer for 4h and secured in place with a large cotton bandage. Project description:We used DNA microarrays to investigate the impact of indole and 7-hdroxyindole on P. aeruginosa PAO1.For the microarray experiments, 10 g glass wool (Corning Glass Works, Corning, N.Y.) were used to form biofilms in 250 mL in 1 L Erlenmeyer shake flasks which were inoculated with overnight cultures of P. aeruginosa PAO1 diluted that were 1:100. For P. aeruginosa with 7-hydroxyindole and indole, 500 uM 7-hydroxyindole in 250 uL DMF, 1000 uM indole in 250 uL DMF, or 250 uL DMF alone were added to cells grown in LB. The cells were shaken at 250 rpm and at 37oC for 7 h to form biofilms on the glass wool, and RNA was isolated from the biofilm cells. Project description:Chronic Otitis Media (OM) develops after sustained inflammation and is characterized by secretory middle ear epithelial metaplasia and effusion, most frequently mucoid. Non-typeable Haemophilus influenzae (NTHi), the most common acute OM pathogen, is known to activate inflammation and mucin expression in vitro and in animal models of OM. The goals of this study were to: examine expression profiling epithelial effects of NTHi challenge in murine middle ears. We used microarrays to detail examine the global programme of gene expression underlying epithelial effects of NTHi challenge in murine middle ears during this study. Weekly transtympanic inoculation of Balb/c mice with 300 µg/ml of NTHi lysates vs saline was performed. Bacteria were grown on chocolate agar at 37ºC in 5% CO2 overnight and inoculated in brain heart infusion (BHI) broth supplemented with 3.5 mg of nicotinamide adenine dinucleotide per ml. After overnight incubation, bacteria were subcultured into 5 ml of fresh brain heart infusion (BHI) and upon reaching log phase growth, NTHi were washed and suspended in phosphate-buffered saline (PBS) followed by sonication for lysis. Three transtympanic inoculation of 6 Balb/c mice middle ears (3 animals, 6 ears) with 50 uL of 300 ug/ml of NTHi bacterial lysate and 6 Balb/c mice middle ears (3 animals, 6 ears) with 50 uL of 1X phosphate buffered saline (PBS) were carried out weekly over 4 weeks (injection on days 7, 14, and 21). On day 28, the mice were euthanized and their bullae harvested. Expression microarray analysis was performed at 1 and 7 days. Microarray findings were validated in independent animal samples and in a cultured murine middle ear epithelial cell (mMEEC) line.
