GNPS - heterologous production of acylhomoserine lactones from orphaned AHL synthases from myxobacteria

ABSTRACT: Analysis of Archangium gephyra and 2 heterologous strains of E. coli expressing AHLs synthases AgpI and VitI. Control samples include E. coli strain and E. coli strain + empty expression plasmid pET28b. We determine myxobacterial AHL synthases produce acylhomoserine lactones C8-AHL and C9-AHL when heterologously expressed. No AHL metabolites observed in A. gephyra extracts.

Project description:Heterologous gene expression to expand the native genetic capability of E. coli is the backbone of protein expression and metabolic engineering. The goal of this study was to determine how the identity of the heterologous gene expressed affected the host cell transcriptome. We generated a library of E. coli expressing 46 heterologous genes through an identical rhamnose inducible expression system and perform high throughput RNAseq as well as independent component analysis to elucidate the major variances in the transcriptome. We find that the major variations during heterologous gene expression can be divided into 5 main cellular responses: Fear vs greed, metal homeostasis, respiration, protein folding and amino acid and nucleotide metabolism.

Investigating the impact of heterologous expression of the Micrococcus luteus FabH on global transcription in Escherichia coli

Project description:Investigation of whole genome gene expression level changes in a E. coli fatty acid overproducing strain with or without heterologous expression of the M. luteus FabH. The strain expressing M. luteus FabH produces more methyl ketones. This study will be further described in Goh, E.B., E.E.K. Baidoo, J.D. Keasling, and H.R. Beller. Engineering of bacterial methyl ketone synthesis for biofuels. A 11 microarray study using total RNA recovered from six separate control cultures of Escherichia coli K-12 DH1 fatty acid overproducing strain with empty vector and five separate cultures of test strain, Escherichia coli K-12 DH1 fatty acid overproducing strain with vector overexpressing M. luteus FabH. Each chip measures the expression level of 4,254 genes from Escherichia coli K-12 with eight 60-mer probe pairs (PM/MM) per gene, with 2-fold technical redundancy.

Deciphering Host Stress Responses for Predictable Heterologous Gene Expression in E. coli

Project description:Predictable expression of heterologous genes remains a key challenge in biotechnology, largely due to cellular stresses imposed on the production host. Here, we systematically dissect stress responses across Escherichia coli strains expressing diverse proteins under varying promoters and translation efficiencies. Using independent component analysis on new and existing large transcriptomic datasets, we identify distinct responses to transcriptional and translational stresses: excessive heterologous mRNA triggers a cold shock response that controls mRNA stability (cspA-I, deaD), while protein production activates a heat shock response involving proteolysis and chaperone functions. We further identify a broad adaptation response, consistently co-activated with the heat shock response during protein production, that provides stationary phase regulation (rspAB) and osmoregulation (betABIT). Targeting these latter functions through strain and media modifications significantly increases eGFP production. Other host stress responses depend on the protein being expressed; for example, we find production of cysteine-rich proteins to uniquely activate functions regulating iron- and redox homeostasis and oxidative stress responses. This work demonstrates a holistic, systems-level view of cellular stresses to heterologous gene expression by considering transcriptional, translational, and product-specific contributions, paving the way toward predictable and optimized expression strategies.

Genome-wide transcriptional response of Aspergillus nidulans to heterologous protein production

Project description:Filamentous fungi are important factories in the production and secretion of homologous and heterologous lignocellulolytic enzymes, however the regulation of protein secretion in these organisms need to be further explored. In order to investigate this regulation, Aspergillus nidulans recombinant strains were analyzed by transcriptomics. We designed three A. nidulans recombinant strains producing the following heterologous proteins: alpha-arabinofuranosidase (AbfA), beta-glucosidase (BglC) and thermophilic mannanase (1542). The heterologous genes abfA and bglC were highly expressed, while the levels of 1542 mRNA were similar to the reference gene. An indirect relationship between mRNA and the levels of protein secretion was observed, suggesting that transcription is not a bottleneck in these systems. Based on the general analysis of RNA-seq of the recombinant strains, it was possible to observe a predominant up-regulation response. Moreover, biological processes related to metabolism, protein with binding function and cellular transport were overrepresented. We also observed the unconventional splicing of hacA for the recombinant A. nidulansAbfA and A. nidulans1542, indicating some level of unfolded protein response. The global analysis showed mild stress at 2 h induction of heterologous protein production, which was normalized after 8 h. Our results provide insights to understand how A. nidulans adapts to the overproduction of heterologous proteins.

Characterizing heterologous protein burden in Komagataella phaffii

Project description:In this study, we explore the molecular response of various K. phaffii strains that produce either the human insulin precursor or Mambalgin-1, examining changes in transcription and changes in intra- and extracellular protein levels. Our findings provide valuable insights into the molecular mechanisms that regulate the behaviour of K. phaffii production strains under the stress of producing different heterologous proteins. We believe that these results will serve as a foundation for identifying new genetic targets to improve strain robustness and productivity
