Project description:<p>The biogeography of tropical Andean plants and the effects of altitudinal barriers as evolutionary constraints have been the focus of great debate. Although genetic markers have provided evidence for the geographic isolation of Andean-endemic groups, even highly variable molecular markers commonly used to assess biogeography do not have the resolving power needed for a fine geographic discrimination in some Andean taxa. We present a metabolomics approach based on ultrahigh-performance liquid chromatography-mass spectrometry combined with multivariate statistical methods and machine learning algorithms of multiple species and populations of Espeletiinae (Asteraceae) to provide metabolomic evidence for biogeographic segregation in this Andean-endemic subtribe. Our approach allows the discrimination of Espeletiinae taxa at different geographic scales with characteristic metabolic fingerprints related to their country of origin on a global scale, to their páramo massifs on a regional scale and to their páramo complexes on a local scale, revealing inter- and intraspecific metabolic variations. Project description:Spatial patterns of gene expression span many scales, and are shaped by both local (e.g. cell-cell interactions) and global (e.g. tissue, organ) context. However, most in situ methods for profiling gene expression either average local contexts or are restricted to limited fields of view. Here we introduce sci-Space, a scale-flexible method that retains single cell resolution while resolving spatial heterogeneity in gene expression at larger scales. As a proof-of-concept, we apply sci-Space to the developing mouse embryo (E14), capturing the approximate spatial coordinates of profiled cells from whole embryo serial sections.

Project description:Fish scales are an important reservoir of calcium and phosphorus and together with the skin function as an integrated barrier against environmental changes and external aggressors. Histological studies have revealed that the skin and scales regenerate rapidly in fish when they are lost or damaged. In the present manuscript the histological and molecular changes underlying skin and scale regeneration in fed and fasted sea bream (Sparus auratus) were studied using a microarray 3 and 7 days after scale removal to provide a comprehensive molecular understanding of the early stages of these processes. Histological analysis of skin/scales revealed 3 days after scale removal re-epithelisation had occurred and the scale pocket had formed. In animals with scales removed, there was significant up-regulation of genes involved in cell cycle regulation, cell proliferation and adhesion, immune response and antioxidant activities. The expression profiles of the fasted animals centred on maintaining energy homeostasis. The utilisation of fasting as a treatment emphasised the competing whole animal physiological requirements with regard to barrier repair, infection control and energy homeostasis. Gene expression of sea bream (Sparus auratus) skin and scales was analysed in normal and treated animals. Three different treatments were applied: 1. scales removal at day 0 of the experiment; 2. unfed fish 7 days prior the start of the experiment; and 3. scales removal at day 0 of the experiment of unfed fish 7 days prior the start of the experiment. Fish were sampled at two different days: day 3 and day 7 after scale removal. Five individuals from control and experimental groups were analysed for both sampling days (3 and 7), resulting in a total of 40 samples analysed by microarray.

Project description:Here, we investigate the genetic mechanisms that underlie thermal specialization of closely-related vibrios isolated from coastal water at the Beaufort Inlet (Beaufort, NC, USA). This location experiences large seasonal temperature fluctuations (annual range of ~20°C), and a clear seasonal shift in vibrio diversity has been observed (Yung et al. 2015). This previous study suggested that the mechanisms of thermal adaptation apparently differ based on evolutionary timescale: shifts in the temperature of maximal growth occur between deeply branching clades but the shape of the thermal performance curve changes on shorter time scales (Yung et al. 2015). The observed thermal specialization in vibrio populations over relatively short evolutionary time scales indicates that few genes or cellular processes may contribute to the differences in thermal performance between populations. In order to understand the molecular mechanisms that underlie adaptation to local thermal regimes in environmental vibrio populations, we employ genomic and transcriptomic approaches to examine transcriptomic changes that occur within strains grown at their thermal optima and under heat and cold stress. Moreover, we compare two closely-related strains with different laboratory thermal preferences to identify in situ evolutionary responses to different thermal environments in genome content and alleles as well as gene expression.

Project description:Birds and other reptiles possess a diversity of feather and scale-like skin appendages. Feathers are commonly assumed to have originated from ancestral scales in theropod dinosaurs. However, most birds also have scaled feet, indicating birds evolved the capacity to grow both ancestral and derived morphologies. This suggests a more complex evolutionary history than a simple linear transition between feathers and scales. We set out to investigate the evolution of feathers via the comparison of transcriptomes assembled from diverse skin appendages in chicken, emu, and alligator. Our data reveal that feathers and the overlapping ‘scutate’ scales of birds share more similar gene expression to each other, and to two types of alligator scales, than they do to the tuberculate ‘reticulate’ scales on bird footpads. Accordingly, we propose a history of skin appendage diversification, in which feathers and bird scutate scales arose from ancestral archosaur body scales, whereas reticulate scales arose earlier in tetrapod evolution. We also show that many “feather-specific genes” are also expressed in alligator scales. In-situ hybridization results in feather buds suggest that these genes represent ancestral scale genes that acquired novel roles in feather morphogenesis and were repressed in bird scales. Our findings suggest that the differential reuse, in feathers, and suppression, in bird scales, of genes ancestrally expressed in archosaur scales has been a key factor in the origin of feathers – and may represent an important mechanism for the origin of evolutionary novelties.

Project description:The zebrafish scale is a thin membranous bone embedded in the skin and consists of osteoblasts, osteoclasts, and bone matrix, providing an elegant model to understand bone metabolisms. we developed an in vivo model system using zebrafish scales to investigate the effect of extremely low-frequency-electromagnetic fields (ELF-EMFs) on fracture healing. In this study, we have performed RNA-seq analysis on intact scales, fractured scales not exposed to ELF-EMFs, and fractured scales exposed to 10 militesra (mT) of ELF-EMFs.

Project description:Transcription generates local topological and mechanical constraints along the DNA fiber, driving for instance the generation of supercoiled chromosomal domains in bacteria. However, the global impact of transcription-based regulation of chromosome organization remains elusive. Notably, the scale of genes and operons in bacteria remains well below the resolution of chromosomal contact maps generated using Hi-C (~ 5 - 10 kb), preventing to resolve the impact of transcription on genomic organization at the fine-scale. Here, we combined sub-kb Hi-C contact maps and chromosome engineering to visualize individual transcriptional units (TUs) while turning off transcription across the rest of the genome. We show that each TU forms a discrete, transcription-induced 3D domain (TIDs). These local structures impose mechanical and topological constraints on their neighboring sequences at larger scales, bringing them closer together and restricting their dynamics. These results show that the primary building blocks of bacteria chromosome folding consists of transcriptional domains that together shape the global genome structure.

Project description:Epidermal keratinocytes form cornified skin appendages such as scutate scales on the legs of birds. Here, we investigated the molecular pathways of keratinocyte differentiation in chicken scutate scales by single cell transcriptomics. We identified two distinct populations of differentiated keratinocytes. The first type of differentiated keratinocytes is characterized by mRNAs encoding scale-type corneous beta-proteins (CBPs), also known as beta-keratins and cysteine-rich keratins, indicating that these cells form hard scales. The second type of differentiated keratinocytes contains mRNAs encoding keratinocyte-type CBPs and cysteine-poor keratins, indicating that these cells form the soft interscale epidermis. Immunostaining with a newly raised antibody confirmed that keratin 9-like cysteine-rich 2 (KRT9LC2) or Hard Acid Sauropsid-specific 2 (HAS2) keratin, which is a marker of the first type of keratinocytes, is expressed in the suprabasal epidermal layers of scutate scales but not in interscale epidermis. Furthermore, mRNA of CTNN1B, previously implicated in scale placode formation, was enriched in differentiated scale keratinocytes, whereas genes involved in lipid metabolism, such as ELOVL4 and FADS1 were enriched in keratinocytes of the interscale epidermis. In conclusion, this study defines the gene expression programs that build the scutate scales and interscale epidermis of birds.
