GNPS Gulf_War_Syndrome_UntargetedMetabolomics_Study

ABSTRACT: We performed an untargeted metabolomics analysis on plasma of three animal cohorts. 1) Control rats, 2) Toxins-treated rats (model of the Gulf War Syndrome), and 3) toxins-treated rats+(-)-epicatechin (Flavanol). Metabolites were extracted with ethanol:methanol (50:50) and data acquired by LC-MS/MS (Eksigent nanoLC 400 system -TripleTOF 5600, AB Sciex).

Project description:To discover ESCC related proteins, we used SWATH to quantify the protein abundance between ESCC and adjacent tissues. Briefly, we pooled 10 ESCCtissues and their corresponding adjacent tissues for SWATH acquisition with three replicates.Three DDA repeats were also acquired with the pooled 10-paired ESCC tissue.The trypsin digested peptide mixture was analyzed by AB SCIEX 5600 (AB SCIEX).The database searching procedure was achieved using ProteinPilot v4.5 (AB Sciex). The database is IPI_homo_sapiens_V3.87.

Proteome of CBR1 transgenic SK-OV-3 and OVCAR-2 cells

Project description:Cell lysis samples containing 20 μg total protein determined by BCA method were precipitated with acetone. The precipitates were denatured with 50% trifluoroethanol. Disulfide bonds in proteins were reduced with DTT and alkylated with iodoacetamide followed by trypsin digestion. After desalting and purification of the resulting peptides, the samples were subjected to LC-MS/MS using a nanoLC system (Eksigent 400, AB Sciex) coupled online to a mass spectrometer (TripleTOF6600, AB Sciex). Database searching for acquired spectra was performed using a ProteinPilot 5.0.1 software (AB Sciex). Positive identification threshold was set at a false discovery rate of 1% or less. The resulting library file and SWATH (data independent acquisition) files were processed by PeakView (ver. 2.2.0, AB Sciex), and exported to MarkerView (ver. 1.3.0.1; AB Sciex). Peak areas of individual proteins were normalized relative to the sum of the peak areas of all detected proteins.

Untargeted serum metabolomics of ulcerative colitis patients vs healthy subjects using ultra-high performance liquid chromatography-quadrupole time-of-flight mass spectrometry

Project description:Metabolic profiling of serum samples were performed on an Agilent 1290 infinity system (Agilent technologies, Santa-Clara, California, USA) coupled to an AB SCIEX Triple TOF 6600 System (AB SCIEX, Framingham, MA, USA) with an electrospray ion (ESI) source in both positive and negative ion modes. There were 30 differential metabolites under positive ion mode and 23 differential metabolites under negative ion mode, respectively.

iTRAQ MS of mouse LbetaT2 cells transfected with Galphas siRNA vs. scrambled siRNA

Project description:Twenty million LbetaT2 cells were transfected with either control or Galphas siRNA, then were seeded in 100-mm cell culture plates in DMEM + 10% FBS. Two days later, cells were washed twice with pre-warmed PBS. Conditioned media was harvested another 24 h later, and centrifuged at 20,000 g for 10 min at 4°C to remove cell debris. To enrich secreted proteins in the conditioned media, conditioned media samples were centrifuged using Amicon centrifugal filters with a 3kDa cutoff (Millipore, Billerica, MA). A total of 8 concentrated conditioned media samples were independently prepared: 4 samples from control siRNA-treated cells, and 4 samples from Galphas siRNA-treated cells. Samples were stored at –70°C until they were sent to the Mount Sinai Proteomics Core Facility.HPLC-isobaric tags for relative and absolute quantitation mass-spectrometry (iTRAQ MS) - Data analysis ProteinPilot 3.0 (AB Sciex) was used to search the MS/MS spectra for protein identification and quantitation with its searching algorithm Paragon 3.0.0.0 (*Reference). The protein database used for searching was Uniprot mouse fasta file (release-2010_11). The search parameters include quantitation for iTRAQ 8-plex (peptide-labeled), MMTS for cysteine alkylation, trypsin for enzyme digestion, biological modifications for ID focus, and taxonomy set for Mus musculus. The detected protein threshold was set to 1.3 (95% confidence). Additionally, we converted our AB Sciex mass spectral data (TOF/TOF data) into an mzML format, using the AB Sciex MS Data Converter (beta version 1.3) tool. Finally, we used the command line tool group2xml, which is included with ProteinPilot Software, to convert the .group search engine result file to an XML file.

Identifcation of Adiponectin and Evidence for Post-Translational Modifications in the Bottlenose Dolphin (Tursiops truncatus)

Project description:A Multiple Affinity Removal System (MARS) Human 14 spin cartridge was used to deplete a dolphin serum which was then digested with trypsin and analyzed without prior fractionation by nanoLC-MS/MS. These files are associated with "2011-9-25_Neely-DolphinSerum." Data analysis: raw data generated by the AB Sciex 5600 were converted to a peak list using the AB Sciex MS Data Converter (v. 1.1 beta, July 2011). Protein identifications were made using Mascot (v. 2.3.02) searching against the Ensembl (release 64) turTru1 dolphin genome assembly protein database [16,598 sequences] and the common Repository of Adventitious Proteins database (cRAP; 2012.01.01; the Global Proteome Machine) using the following parameters: trypsin was selected as the enzyme and three missed cleavages were allowed; carbamidomethylation (Cys) was specified as a fixed modification; glucosylgalactosyl (Lys), oxidation (Met, Pro), and 2-succinyl (Cys) were specified as variable modifications; a precursor tolerance of 10 ppm and fragment ion tolerance of 0.5 Da; instrument type was ESI-QUAD-TOF. Additionally, a non-depleted dolphin sera that had been digested followed by quasi-fractionation using SPE, was analyzed by nano-LC-MS/MS which lead to an additional peptide identification, KGEPGESAYVYR, and these files are associated with "2012-12-12 Dolphin IDA".
