ABSTRACT: A one-step solution covering the entire lipidomics data-processing workflow for LC HRMS/MS data. Simply drag the correctly named vendor files onto the interface, select an output directory, and click Run. Performs file conversion, peak picking, blank filtering, identification (using both original libraries and MS-DIAL libraries), and combining positive and negative mode data. Rule based annotation provides the correct structural resolution, and a modular version is included to work with your workflow (e.g. MZMine, XCMS, Vendor Software, MALDI, Direct infusion, etc.). MAVEN2: An Updated Open-Source Mass Spectrometry Exploration Platform

Project description:MAVEN, an open-source software program for analysis of LC-MS metabolomics data, was originally released in 2010. As mass spectrometry has advanced in the intervening years, MAVEN has been periodically updated to reflect this advancement. This manuscript describes a major update to the program, MAVEN2, which supports LC-MS/MS analysis of metabolomics and lipidomics samples. We have developed algorithms to support MS/MS spectral matching and efficient search of large-scale fragmentation libraries. We explore the ability of our approach to separate authentic from spurious metabolite identifications using a set of standards spiked into water and yeast backgrounds. To support our improved lipid identification workflow, we introduce a novel in-silico lipidomics library covering major lipid classes and compare searches using our novel library to searches with existing in-silico lipidomics libraries. MAVEN2 source code and cross-platform application installers are freely available for download from GitHub under a GNU permissive license [ver 3], as are the in silico lipidomics libraries and corresponding code repository.

Single-cell RNA-sequencing of OMP-GFP mouse olfactory sensory neurons

Project description:We sequenced the transcriptome of 34 single olfactory sensory neurons (OSNs) manually picked from OMP-GFP mice, ensuring the cells expressed high levels of GFP, a marker of mature OSNs. We pooled the olfactory mucosa from 2 male and 2 female animals, to obtain single-cell suspensions for cell picking. We only picked healthy-looking cells. From each, we constructed libraries for single-cell RNA-sequencing, to characterise the diversity of OR genes expressed.

ENCoRE: a lightweight software for CRISPR screens identifies new players in apoptosis

Project description:As CRISPR/Cas9 mediated screens with pooled sgRNA libraries in somatic cells become increasingly established, an unmet need for rapid and accurate companion informatics tools has emerged. We have developed a lightweight standalone software to easily manipulate raw large next generation sequencing (NGS) datasets derived from such screens into informative relational context with graphical support. We demonstrate the capabilities of the software to interrogate meaningful results from an in vitro viability screen using Tumor Necrosis Factor-alpha (TNFa). The results not only identified stereotypical players in extrinsic apoptotic signaling but two as yet uncharacterized members of the apoptotic cascade, Smg7 and Ces2a. We further characterized cell lines containing mutations in these genes against a panel of cell death stimuli. In summary, this software enables bench scientists without access to informatic cores to rapidly access and interpret results from large scale experiments resulting from CRISPR/Cas9 library screens.

scRNAseq analysis of four populations sorted from midbrain organoids using Flow cytometry

Project description:Midbrain organoid derived from human induced pluriopotent stem cells a new model of Parkinson's Disease. Organ specific organoids can be used to model many diseases, however little is know about these models. We created a flow cytometry workflow to identify cell types in midbrain organoids. We then selected four populations and sorted these populations: Neurons1(CD24++), Neurons2(CD56++), Astrocytes and Radial Glia, using FACS and the antibody intensity gates defined by our workflow. We then performed scRNAseq on the sorted population and identified cell types within the sorted populations.

Comprehensive evaluation of untargeted metabolomics data processing software in feature detection, quantification and discriminating marker selection

Project description:Data analysis represents a key challenge for untargeted metabolomics studies and it commonly requires extensive processing of more than thousands of metabolite peaks included in raw high-resolution MS data. Although a number of software packages have been developed to facilitate untargeted data processing, they have not been comprehensively scrutinized in the capability of feature detection, quantification and marker selection using a well-defined benchmark sample set. In this study, we acquired a benchmark dataset from standard mixtures consisting of 1100 compounds with specified concentration ratios including 130 compounds with significant variation of concentrations. Five software evaluated here (MS-Dial, MZmine 2, XCMS, MarkerView, and Compound Discoverer) showed similar performance in detection of true features derived from compounds in the mixtures. However, significant differences between untargeted metabolomics software were observed in relative quantification of true features in the benchmark dataset. MZmine 2 outperformed the other software in terms of quantification accuracy and it reported the most true discriminating markers together with the fewest false markers. Furthermore, we assessed selection of discriminating markers by different software using both the benchmark dataset and a real-case metabolomics dataset to propose combined usage of two software for increasing confidence of biomarker identification. Our findings from comprehensive evaluation of untargeted metabolomics software would help guide future improvements of these widely used bioinformatics tools and enable users to properly interpret their metabolomics results.
