Label-free quantification in ion-mobility enhanced data-independent acquisition proteomics

Project description:Data-dependent acquisition (DDA) methods are a well-established tool for proteome analysis and have greatly expedited the field of shotgun proteomics. However, their serial and stochastic nature restricts their reproducibility and limits the detectable dynamic range to the peptides that ionize best. Unbiased data-independent acquisition (DIA) strategies strive to overcome this limitation and have gained increased popularity over recent years. The integration of ion-mobility separation (IMS) into DIA workflows provides an additional dimension of separation and increases the achievable analytical depth of DIA approaches. Here we provide a detailed protocol for a label-free quantitative proteomics workflow based on ion-mobility enhanced DIA, which uses drift time specific collision energies to improve precursor fragmentation efficiency. The protocol comprises a detailed description of all major steps including sample preparation, LC-IMS-MS analysis, and data processing. Our protocol can handle proteome samples of any complexity and enables a highly reproducible and accurate label-free quantitation of up to 5,600 proteins across multiple runs in complete cellular lysates. Depending on the number of samples to be analysed, the protocol takes a minimum of three days to complete from proteolytic digest to data evaluation.

FluoroMatch IM: An Interactive Software Leveraging Homologous Series and CCS Matching for PFAS Analysis by Ion Mobility Spectrometry

Project description:This is a dataset that containing raw .d files analyzed in the following manuscript. FluoroMatch IM An Interactive Software for PFAS Analysis by Ion Mobility Spectrometry Abstract. Per- and polyfluoroalkyl substances (PFASs) are often present as complex mixtures at trace levels in environmental samples, posing difficulties for analytical chemists. Ion mobility offers highly replicable identifiers, enabling the use of community-based libraries for PFAS annotation in non-targeted analysis. Currently, limited software exists to leverage the capabilities of liquid chromatography ion mobility high resolution mass spectrometry (LC-IM-HRMS) for non-targeted PFAS analysis. FluoroMatch IM is a vendor neutral tool for rapid annotation of LC-IM-HRMS datasets. Annotation algorithms include CCS matching, formula prediction, homologous series detection, mass defect filtering, and accurate mass matching with a database of 194 PFAS ions which can continuously be expanded by the community. Results from FluoroMatch IM were compared to a targeted approach with a laboratory-prepared mix of 63 PFASs and real wastewater samples. FluoroMatch IM revealed additional likely PFASs (n is 3) while confirming most targeted annotations (9/10). Validation of the standard mix showed a low false negative rate of 5 percent and a 0 percent false positive rate for features included in the CCS library. This study demonstrates the promise of FluoroMatch IM for streamlining PFAS analysis workflows and maintaining accuracy in non-targeted analysis.

Proteome profile of peripheral myelin in healthy mice and in a neuropathy model

Project description:Using the sciatic nerve as a model, we biochemically purified peripheral nervous system (PNS) myelin and systematically assessed its proteome by dedicated, partly ion mobility-enhanced data-independent acquisition (DIA) workflows with alternating low and elevated energy (MSE) modes. Specifically, we used MSE for correct quantification of highest-abundance proteins, UDMSE for deep quantitative proteome coverage, and dynamic range enhancement (DRE)-UDMSE for comparative analysis, the latter mode providing a good compromise between dynamic range, identification rate and instrument run time for routine differential myelin proteome profiling. We found that integration of the proteome data with the total nerve transcriptome is suited to determine comprehensive molecular profiles in healthy nerves and in myelin-related disorders. This work provides the most comprehensive proteome resource thus far to approach development, function and pathology of peripheral myelin, and a straightforward, accurate and sensitive workflow to address myelin diversity in health and disease.
