Project description:The data sets of human IgG and human fibrinogen are used as test data for the publication of glyXtoolMS (https://github.com/glyXera/glyXtoolMS). GlyXtoolMS is an open-source analysis software for the (semi)automated targeted analysis of glycopeptide mass spectrometry data using OpenMS/TOPPAS as a framework and pipeline engine. The proteins were selected to show the successful analysis of both N-glycopeptide and O-glycopeptide samples. The samples were measured by nano reversed phase liquid chromatography coupled online to an electrospray ionization orbitrap mass spectrometer (nano RP-LC ESI- OT-MS/MS; LTQ Orbitrap Elite, Thermo Scientific, Waltham, MA, USA) with HCD fragmentation.

Project description:Molecular characterization of antibodies M7, and M11.7, as well as the antiTNF alpha antibody in addition to the synthetic peptides P11-P17 and P21-P32. The M7 and M11.7 anti-human cardiac Troponin T (antihcTnT) antibodies from Roche Diagnostics Deutschland GmbH (Mannheim, Germany) and the antiTNF alpha antibody from Thermo Fisher Scientific (Waltham, MA, USA, cat.no. 28401) were reconstituted and diluted with 200 mM ammonium acetate, pH 6.7, for nano-electrospray mass spectrometry. Molecular masses were determined. Synthesized peptides P11-P17 and P21-P32, delivered by 'Peptide&Elephants' (Henningsdorf, Germany), were dissolved in 200 mM ammonium acetate, pH 6.7, and also forwarded to nano-electrospray mass spectrometric analysis. Molecular masses and amino acid sequences were determined by mass spectrometric fragmentation of precursor ions. ITEM TWO: The antibodies M7, M11.7 and antiTNF alpha were incubated with selected synthesized peptides to generate solutions which contained the antibody and one synthesized peptide, dissolved in 200 mM ammonium acetate, pH 6.7. Antibody – peptide solutions were subjected to nano electrospray mass spectrometric ITEM-TWO analyses to investigate the binding behavior of the antibody and synthesized peptides, such as the apparent binding energies and dissociation constants of the complex dissociation reactions in the gas phase.

Project description:To investigate the molecular pathological mechanisms of irritable bowel syndrome with diarrhea (IBS-D) and elucidate the effects of acupuncture on IBS-D colonic mucosa protein abundance in rats, a label-free high-throughput liquid chromatography-tandem mass spectrometry (LC-MS)-based proteomics analysis was used to survey the global changes of colonic mucosa proteins between different groups. A Nano flow Ultimate 3000 HPLC (Dionex Corp, Sunnyvale, CA) coupled online to a Q-Exactive Plus mass spectrometer (Thermo Fisher Scientific, Waltham, MA, USA) was used in this project.

Temperature-dependent Proteome Study of Thermoanaerobacter tengcongensis

Project description:Comprehensive and quantitative information of the thermophile proteome is an important source for understanding of the survival mechanism under high growth temperature. Thermoanaerobacter tengcongensis (T. tengcongensis), a typical anaerobic thermophilic eubacterium, was selected to quantitatively evaluate its protein abundance changes in response to four different temperatures. Thermoanaerobacter tengcongensis proteins were trypsine digested, separated with high-pH RP, and identified with MS/MS analysis. The raw MS/MS data were converted into MGF format by Proteome Discoverer 1.2 (Thermo Fisher Scientific, Waltham, MA, USA). And the exported MGF files were searched by Mascot 2.3.02 (Matrix Science, Boston, MA, USA) against the database with all 2588 predicted proteins in T. tengcongensis downloaded from NCBI (NCBI reference sequence: NC_003869.1). An automatic decoy database search was performed. Several parameters in Mascot were set for peptide searching, tolerance of one missed cleavage of trypsin, Carbamidomethyl (C),iTRAQ8plex (K) and iTRAQ8plex (N-term) as fixed modification, iTRAQ8plex (Y),Oxidation (M) as variable modification. The precursor mass tolerance was 10 ppm, and the product ion tolerance was 0.02 Da.
