Project description:We developed the Quartet as a bulk of proteome reference materials with built-in truth, and distributed the same aliquots to 15 laboratories in six cities of China with nine conventional LC-MS/MS platforms. Relative protein abundances from over 12,000 proteins on 816 MS files were obtained and compared for reproducibility among the different instruments and laboratories to ultimately generate proteomics benchmark datasets.

Multi-omics Characterization of NIST Seafood Reference Materials

Project description:The National Institute of Standards and Technology (NIST) has prepared four seafood reference materials (RMs) for use in food safety and nutrition studies: wild-caught and aquacultured salmon (RM 8256 and RM 8257) and wild-caught and aquacultured shrimp (RM 8258 and RM 8259). These materials were characterized using genetic, metabolomic (1H-NMR, nuclear magnetic resonance and LC-HRMS/MS, liquid chromatography high resolution tandem mass spectrometry), lipidomic and proteomic methods to explore their use as matrix-matched, multi-omic differential materials for method development towards identifying product source and/or as quality control in untargeted omics studies. The results from experimental replicates were reproducible for each reference material and analytical method, with the most abundant features reported. Additionally, differences between the materials could be detected, where wild-caught and aquacultured seafood could be distinguished using untargeted metabolite, lipid and protein analyses. Further processing of the fresh frozen RMs by freeze-drying revealed the freeze-dried seafoods could still be reliably discerned. These results demonstrate the usefulness of these reference materials as tools for omics instrument validation and measurement harmonization in seafood-related studies. Furthermore, their use as differential quality control materials, regardless of preparation method, may also provide a tool for laboratories to demonstrate proficiency at discriminating between products based on source/species.

Comparing two acetification profiles from natural raw materials: a quantitative approach in Komagataeibacter europaeus

Project description:The present work aims to compare two acetification profiles coming from the same starter culture but using different raw materials. For this purpose, the composition and natural behavior of the microbiota present throughout both processes were compared employing a metaproteomic analysis and, especially, focusing on the protein profile of K. europaeus from anexhaustive quantitative approach. A comparison of vinegar profiles using two natural raw materials (fine wine and craft beer) under a strategy that employs a submerged culture and a semi-continuous operating mode could improve the current knowledge about the influence of the raw materials on the organoleptic properties and quality of industrially elaborated vinegars.

Sparse feature selection methods identify unexpected global cellular response to strontium-containing materials

Project description:Despite the increasing sophistication of biomaterials design and functional characterization studies, little is known regarding cells' global response to biomaterials. Here, we combined nontargeted holistic biological and physical science techniques to evaluate how simple strontium ion incorporation within the well-described biomaterial 45S5 bioactive glass (BG) influences the global response of human mesenchymal stem cells. Our objective analyses of whole gene-expression profiles, confirmed by standard molecular biology techniques, revealed that strontium-substituted BG up-regulated the isoprenoid pathway, suggesting an influence on both sterol metabolite synthesis and protein prenylation processes. This up-regulation was accompanied by increases in cellular and membrane cholesterol and lipid raft contents as determined by Raman spectroscopy mapping and total internal reflection fluorescence microscopy analyses and by an increase in cellular content of phosphorylated myosin II light chain. Our unexpected findings of this strong metabolic pathway regulation as a response to biomaterial composition highlight the benefits of discovery-driven nonreductionist approaches to gain a deeper understanding of global cell-material interactions and suggest alternative research routes for evaluating biomaterials to improve their design.
