Extracellular vesicles microRNA cargo in porcine follicular fluids: the potential association with oocyte quality

Project description:The objective of this study was to identify miRNA expression profiles of extracellular vesicles (EVs) from porcine follicular fluids (FFs) in association with oocyte quality. Antral follicles were aspirated individually and oocytes were stained with 0.5% Lissamine Green B stain (LB), a vital stain for oocyte quality. Each oocyte was classified separately according to the stain into high-quality (unstained; HQ) and low-quality (stained; LQ). Oocyte corresponding FFs were pooled together into HQ and LQ groups and their EV-miRNAs were isolated and sequenced. Sequencing analysis revealed that a total of 295 known miRNAs were commonly detected in both groups. MiR-27b-3p, miR-140-3p, miR-29a-3p, miR-202-5p, and miR-16 were the top highly abundant miRNAs in both groups. Differentially expression (DE) analysis exhibited that 19 miRNAs (including miR-193a-5p, miR-125b, and miR-320) were up- while 22 (including miR-9, miR-6516, and miR-206) were down-regulated in the HQ compared to the LQ group.

Brucella melitensis-infected HeLa cells gene expression

Project description:In a time course study, we characterized global gene expression profile of B. melitensis-infected epithelium-like cells at the onset of infection. B. melitensis-infected HeLa cells exhibited a down-regulated expression profile at 4 h (48 up- and 109 down-regulated genes) that transitioned to an activated transcriptional profile at 12 h post-infection (733 up- and 224 down-regulated genes). The analysis of the results indicates that infected cells undergo an adaptation period during the first 4 h p.i. that is overcome by 12 h p.i., permitting Brucella to replicate intracellularly while minimally affecting host physiological processes. Specific genes and biological processes identified in this study will further help elucidate how both host and Brucella interact during the early infectious process to the eventual benefit of the pathogen and to the detriment of the naM-CM-/ve host. Keywords: Time course study of gene expression profile of Brucella melitensis-infected HeLa cells We generated 4 different samples: A) RNA isolated from Brucella melitensis-infected HeLa cells at 4 h p.i.; B) RNA isolated from non-infected HeLa cells at 4 h p.i. of the A samples; C) RNA isolated from Brucella melitensis-infected HeLa cells at 12 h p.i., and D) RNA isolated from non-infected HeLa cells at 12 h p.i. of the D samples. The B. melitensis-infected HeLa cells gene expression was compared with gene expression from non-infected HeLa cells treated similarly. There are four biological replicates of each sample and time point (n=16). ORFs were single spotted on each microarray. Each replicate was normalized against labeled universal human reference RNA.

Cag pathogenicity island-specific responses of gastric epithelial cells to Helicobacter pylori infection.

Project description:TC1: gastric epithelial (AGS) cells infected with wild type H. pylori (G27) and isogenic mutants in cagA and vacA for 0, 0.5, 3, 6, and 12 hours. Total RNA was used to make single stranded Cy5 labelled probe and compared to Cy3 labelled probe from uninfected AGS cells. Hybridizations of G27 (trial 4) and cagA- (trial 3) timecourses were done in parallel. A technical replicate of the G27 time course (trial 5) and hybridization of vacA- (trial 3) time course were done in parallel. The cagA 6 and 12 hour time points were technically replicated (trial 4) (the cagA 6 hour sample of trial 3 was lost). TC2: Biological replication and expansion of TC1, using more isogenic mutants and timepoints. AGS cells were mock infected, infected with G27, and isogenic mutants in cagN, cagA, cagE, and a deletion of the cag PAI for 0. 1, 3, 6, 12, and 24 hours. Probe synthesis and hybridization was done as in TC1. Note: there may have been a sample mix-up with PAI 12, swapping it with G27 or cagN 12. Identification of a gene expression signature for survival prediction in type I endometrial carcinoma

Project description:Endometrial cancer is the most common malignancy of the female reproductive tract. In many cases the prognosis is favourable, but 22% of affected women die from the disease. We aimed to study potential differences in gene expression between endometrioid adenocarcinomas from survivors (5-year survival) and non-survivors. Forty-five patients were included in the investigation, of which 21 were survivors and 24 were non-survivors. The tumours were analysed with genome-wide expression array analysis, represented by 13526 genes. Distinct differences in gene expression were found between the groups. A t-test established that a set of 218 genes were significantly differentially expressed (P < 0.001) between the two survival groups, and in a cross validation test 40 of the 45 (89%) tumours were classified correctly. The 218 differentially expressed genes were subjected to hierachical clustering analysis which yielded two clusters both exhibiting over 80% homogeneity with respect to survival. When the additional constraint of fold change (FC>2) was added the hierachical clustering yielded similar results. Tumour cDNA from both groups (survivors vs. non-survivors) were hybridised together with the same reference, and we were able to calculate the relative expression level value for the sample Stage I tumours are expected to have a favourable prognosis. However, in our tumour material there were six non-survivors with stage I tumours. Five out of six stage I non-survivors clustered in the non-survival fraction. Our findings suggest that a subgroup of early stage endometroid adenocarcinomas can be correctly classified as potentially aggressive by using molecular biology in combination with conventional markers, thereby providing a tool for a more accurate classification and risk evaluation of the individual patient.

The miRNA expression profiles in three subtypes of lung carcinomas

Project description:To identify unique miRNA profiles in lung carcinomas, we evaluated the expression levels of 723 miRNAs in LCM-selected small cell lung carcinoma(SCLC), adenocarcinoma(AC) and squamous cell carcinoma(SQ) cells derived from 82 snap-frozen surgical specimens using microarrays. Hierarchical clustering analysis showed that 16 of 16 SCLC, 28 of 36 AC, and 29 of 30 SQ were correctly classified using 16 differentially expressed miRNAs.

Tolerance associated gene expression following allogeneic hematopoietic cell transplantation

Project description:Biologic markers of immune tolerance may facilitate tailoring of immune suppression duration after allogeneic hematopoietic cell transplantation (HCT). In a cross-sectional study, peripheral blood samples were obtained from tolerant (n=15, median 38.5 months post-HCT) and non-tolerant (n=17, median 39.5 post-HCT) HCT recipients and healthy control subjects (n=10) for analysis of immune cell subsets and differential gene expression. There were no significant differences in immune subsets across groups. We identified 281 probe sets unique to the tolerant (TOL) group and 122 for non-tolerant (non-TOL). These were enriched for process networks including NK cell cytotoxicity, antigen presentation, lymphocyte proliferation, and cell cycle and apoptosis. Differential gene expression was enriched for CD56, CD66, and CD14 human lineage-specific gene expression. Differential expression of 20 probe sets between groups was sufficient to develop a classifier with > 90% accuracy, correctly classifying 14/15 TOL cases and 15/17 non-TOL cases. These data suggest that differential gene expression can be utilized to accurately classify tolerant patients following HCT. Prospective investigation of immune tolerance biologic markers is warranted.
