GNPS - Marine heterotroph isolates for microbeMASST

ABSTRACT: A selection of marine heterotroph isolates. Isolates were grown overnight in marine broth and extracted in cold methanol (1:1). Samples were run on a data dependent method to contribute to microbeMASST.

RNA-seq of Staphylococcus aureus isolates from chronic rhinosinusitis patients (CSS) against healthy individuals

Project description:S. aureus isolates from chronic rhinosinusitis patients and healthy individuals were cultured overnight. The strains belonged to clonal complexes CC7 (CSS66 and MIN142) and CC15 (CSS126 and MIN93) that are both prevalent in Germany. These isolates have previously been characterized in Tuchscherr, L., et al., Reduced Glycolysis and Cytotoxicity in Staphylococcus aureus Isolates from Chronic Rhinosinusitis as Strategies for Host Adaptation. Int J Mol Sci, 2024. 25(4). Cultures were diluted in TSB broth to an optical density (OD600) of 0.05 the following day, and samples were collected at 3- and 6-hours post-dilution. Total RNA was extracted at these time-points and subjected to RNA sequencing (RNA-seq).

Project description:This study uses microarray analyses to examine baseline gene expression profiles for Mycobacterium tuberculosis complex clinical isolates relative to reference strain CDC1551 during log phase growth in vitro in 7H9 broth. For this in vitro analyses, log-phase mycobacteria in starter cultures grown to mid-log from frozen stocks were inoculated into 7H9-OADC medium in 25-cm2 vented flasks at an OD of ~0.05 and grown without shaking for ~1 week to an OD of ~0.5-0.6.

Gene expression profile in the pectoralis muscle of penguin before and after acclimatisation to marine life

Project description:In the present study, we were interested in gene expression changes in the pectoralis muscle of juvenile king penguins during the transition from terrestrial to marine life. Strictly terrestrial during their first year after hatching, king penguin chicks must then depart to sea to reach nutritional emancipation and pectoralis muscle is largely involved in penguin adaptation to the marine environment. To compare these transcriptomic profiles, we realized heterologous hybridization on Affymetrix GeneChip Chicken Genome Arrays, as the chicken is the closest model species for which microarrays are available. The development of a new algorithm, MaxRS, allow us to determine differentially expressed genes implicated in energetic metabolism or involved in cellular defense against reactive oxygen species and associated injuries. We compared muscle sample biopsy from 4 penguin juveniles captured just before they undergone their first immersion to cold water (named NI for Never Immersed) and 3 penguin juveniles that had completly accomplished their acclimation to marine life (named SA for Sea Acclimated).

Escherichia coli O157:H7 Isolates Related to the 2006 Spinach-associated Outbreak Exhibit Distinct Transcriptional Profiles

Project description:We compared the transcriptional profiles of 12 E. coli O157:H7 isolates grown to stationary phase in LB broth. These isolates possess the same two enzyme PFGE profile and are related temporally or geographically to the above outbreak. These E. coli O157:H7 isolates included three clinical isolates, five isolates from separate bags of spinach, and single isolates from pasture soil, river water, cow feces, and a feral pig. Twelve condition experiment, 12 E. coli O157:H7 isolates. Two biological replicates for isolates RM6067, RM6069, RM6101, RM6102, RM6103, RM6149, RM6655, RM6658, RM9992, RM9997, RM9998 and RM10002 independently grown to stationary phase in LB at 37°C and harvested. One replicate per array. A type 2 gene expression experimental design was used, with fluorescently labeled genomic DNA as a reference channel in each experiment as described by Lucchini, S., et al. 2005. Expression data from Burkholderia multivorans cystic fibrosis clinical isolates

Project description:Burkholderia cepacia complex (Bcc) comprises opportunistic bacteria infecting hosts such as cystic fibrosis (CF) patients. Bcc long-term infection of CF patient airways has been associated with emergence of phenotypic variation. Here we studied two Burkholderia multivorans clonal isolates (D2095 and D2214) displaying different morphotypes from a chronically infected CF patient in order to evaluate traits development during lung infection. For expression profiling, overnight cultures of the mucoid D2095 and the nonmucoid D2214 isolates grown in SM medium were diluted to an initial OD640 nm of 0.1 into the same medium. Triplicate samples were cultured at 37ºC with 250 r.p.m. agitation for 17 h and RNA extracted from the two bacterial isolates.

Deep sequencing of WNV isolates collected in Harris County, TX 2013-2016

Project description:Harris County, Texas experienced its largest outbreak of West Nile (WNV) disease in 2014. Characterization WNV isolates from the outbreak using next generation sequencing approaches, phylogeny, and animal studies revealed a novel genotype characterized by selection of an amino acid substitution, NS2A-R188K. Retrospective analysis of Genbank showed this genotype was first identified in New York and Connecticut in 2008 and then in Texas subsequently. Thus, we have termed this the Northeast 2008 (NE/WN08) genotype. Emergence of this genotype in Texas likely involved the displacement of the SW/WN03 genotype. Quasispecies diversity revealed significant variation occurred among viral isolates, but no phenotypic changes were observed in terms of temperature sensitivity and mouse virulence, suggesting that despite WNV being in North America for 15 years there are strong mutational robustness among naturally occurring WNV isolates. Examination of Genbank showed that convergent evolution of NS2A-R188K was also taking place worldwide.
