Compound-centric chemical proteomics to screen fructose binding proteins

Project description:To identify protein targets of fructose, we performed a compound-centric chemical proteomics (CCCP) experiment on podocytes with P-fructose. Briefly, podocytes were incubated with P-fructose, and the cellular proteins that directly bind to fructose were covalently crosslinked to P-fructose by UV irradiation. After orthogonal conjugation was achieved with azide-biotin via click chemistry and affinity purification was performed, the P-fructose-enriched proteins were analyzed by liquid chromatography coupled with tandem mass spectrometry (LC‒MS/MS).

Promoter methylomes of monochorionic twin placentas reveal intrauterine growth restriction specific methylation profiles

Project description:Intrauterine growth restriction (IUGR) is one of the most common adverse pregnancy outcomes with high risk of perinatal morbidity and mortality, and affects up to 7% of pregnancies. Here, seven pairs of placentas were employed for whole genomic promoter DNA methylation profiling and some of the candidate differentially methylated promoters were further validated in additional twelve pairs of samples. Consistent with previous report, our results further indicated that IUGR associated placentas harbored a distinct promoter DNA hypomethylation pattern and the result was further confirmed byultra-performance liquid chromatography/tandem mass spectrometry (UPLC-MS/MS)

Tuberculosis alters immune-metabolic pathways resulting in perturbed IL-1 responses [metabolomics]

Project description:Tuberculosis (TB) remains a major public health problem and we lack a comprehensive understanding of how Mycobacterium tuberculosis (M. tb) infection impacts host immune responses. We compared, at two timepoints, the induced immune response to TB antigen, BCG and IL-1β stimulation between latently M. tb infected individuals (LTBI) and active TB patients. The immune response was assessed using the TruCulture system with a Null stimulation. samples were tested by Ultrahigh Performance Liquid Chromatography-Tandem Mass Spectroscopy (UPLC MS/MS) for a total of 696 metabolites.

Comparative transcriptional analysis of Acinetobacter baumannii strain ATCC 17978 and strain 17978hm

Project description:In this study the transcriptomes of Acinetobacter baumannii strains ATCC 17978 and 17978hm were compared. Strain 17978hm is a hns knockout derivative of strain ATCC 17978. Strain 17978hm displays a hyper-motile phenotype on semi-solid Mueller-Hinton (MH) media (0.25% agar). ATCC 17978 and 17978hm from an 37C overnight culture were transferred to the centre of the semi-solid MH plate and incubated at 37C for 8 hours. Only 17978hm cells displayed a motile phenotype and covered the complete surface of the plate. These motile 17978hm cells and the non-motile wild-type ATCC 17978 cells were harvested and RNA was isolated. The comparative transcriptome analysis was performed using the FairPlay labeling kit and a custom made Agilent MicroArray with probes designed to coding regions of the ATCC 17978 genome. The data was analyzed using Agilent GeneSpring GX9 and the significance analysis of microarray MS Excel add-on.

Genome wide analysis of glucose brassinosteroid interaction in Arabidopsis

Project description:Arabidopsis thaliana seeds after imbibition were inoculated in ½ MS medium supplemented with 0.8% agar and 1% sucrose. Once the plant material was uniformly germinated, the experimental conditions were applied. 5d old light-grown uniformly germinated seedlings were washed seven times with sterile water with last wash given by ½ MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ½ MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22oC for 24 h and then 3 h treatment was given with liquid ½ MS without glucose and liquid ½ MS supplemented with BR (0.1 ?M EBR), glucose (3%), glucose (3%) + BR (0.1 ?M EBR). Seedlings were harvested after 3h and preceded for RNA isolation and Microarray analysis.

Gene expressions data of Multiple Sclerosis stages, Clinical Isolated Syndrome and healthy controls

Project description:Clinically Isolated Syndromes (CIS)represent the first clinical episode of an inflammatory demyelinating disorder suggestive of MS. Most CIS will develop relapsing-remitting MS (RR), characterized by clinical and inflammatory attacks followed by periods of recovery and stability. With time, most RR-MS subjects will evolve to secondary progressive MS (SP), with advancing neurological impairment in absence of recognizable relapses. A small fraction of MS subjects experience worsening of neurologic function from the onset and are thus defined primary progressive MS (PP). We analysed PBMC transcriptomes relative to 41 healthy subjects, 47 CIS, 49 RR, 22 SP and 27 PP patients and applied a semi-automated pipeline in R Bioconductor platform to perform preprocessing and differential expression analysis.
