Optimization of Higher-Energy Collisional Dissociation Fragmentation Energies for Intact Protein-level Tandem Mass Tag Labeling

Project description:Isobaric chemical tag labeling (e.g., iTRAQ and TMT) is a commonly used approach in quantitative proteomics research. Typically, peptides are covalently labeled with isobaric chemical tags, and quantification is enabled through detection of low-mass reporter ions generated after MS2 fragmentation. Recently, we have introduced and optimized a platform for intact protein-level TMT labeling that demonstrated >90% labeling efficiency in complex sample with top-down proteomics. Higher-energy collisional dissociation (HCD) is a commonly utilized fragmentation method for peptide-level isobaric chemical tag labeling because it produces accurate reporter ion intensities and avoids the loss of low mass ions. HCD energies have been optimized for peptide-level isobaric chemical tag labeling; however, fragmentation energies have not been systematically evaluated for TMT-labeled intact proteins for both protein identification and quantitation. In this study, we report a systematic evaluation of normalized HCD fragmentation energies on TMT-labeled HeLa lysate with top-down proteomics. Our results suggested that reporter ions often require higher collisional energy for higher ion intensities while most of intact proteins fragment when normalized HCD energies are between 30% and 50%. We further demonstrated that a stepped HCD fragmentation scheme with energies between 30 and 50% resulted in the optimized quantitation and identification for TMT-labeled intact HeLa protein lysate by providing average reporter ion intensity as > 3.60 E4 and average PrSM as > 1000 PrSM counts with high confidence.

Improving quantitative glycoproteomics by systematic evaluation of different glycopeptide enrichment, quantification, and mass spectrometry strategies

Project description:In this study, we conducted a systematic investigation into a glycoproteomic workflow. Firstly, Label-free and TMT labeling strategies were utilized for intact N-glycopeptide quantification. A total of 2,924 unique intact N-glycopeptides can be quantified after being labeled using TMT approach. Compared to label-free method, TMT labeling for its high precision with the CV averaging 8% and multiplex analysis capabilities. Subsequently, we compared the capacity of ZIC-HILIC and MAX enrichment methods, revealing that the ZIC- HILIC method demonstrated superior performance in enriching intact N-glycopeptides, which can identify 3,004 GPSMs from a single injection of patient-derived xenograft (PDX) sample. Furthermore, we systematically evaluated different higher-energy collisional dissociation (HCD) collision energies, determining that the stepped collision energy HCD (sceHCD) settings of 25, 35, and 45 was the optimal for both the identification and quantification of intact N-glycopeptides.

TMT data from ovarian cancer cells

Project description:In this project we want to compare ovarian cell cancer treated or non treated with cis-platinum. As acquisition strategy we have used a Real Time Search MS3 method in an Orbitrap Eclipse. The acquisition cycle began with an MS1 scanwhere the most intense ions were selected for fragmentation in the ion trap using CID. MS2 spectra were searched in real time with data acquisition using the sp-human database. MS2 spectra with an Xcorr greater than or equal to 1 and less than 10 ppm precursor mas error, triggered the submission of an MS3 spectrum to the instrument. MS3 spectrum, were collected using the multinotch MS3-based TMT method, in a way were ten MS2 fragment ions were captured in the MS3 precursor population using isolation waveforms with multiple frequency notches

Northern elephant seal outer blubber layer proteome

Project description:Proteins were extracted from the outer (closer to skin) blubber layer of 4 northern elephant seals (Mirounga angustirostris) using either 1) A standard detergent lysis buffer containing 1% sodium deoxycholate, 8 M urea, 5 mM DTT in 50 mM ammonium bicarbonate (SDC method) or 2) the phenol and guanidine thiocyanate reagent Qiazol (QIA method). Mass spectrometry analysis was performed using an Orbitrap Fusion Tribrid mass spectrometer in DDA mode. Briefly, full MS1 scans were resolved by the orbitrap, and ions were selected for MS2 using DDA. These precursor ions were quadrupole filtered and subsequently fragmented using stepped collision HCD. MS2 product ions were resolved by the orbitrap. MS/MS data was analyzed using Proteome Discoverer v2.2.

Ac-IP tag enables multiplexed proteome quantification in data-independent acquisition mode

Project description:We propose the isotopically labeled Ac-IP (acetyl-isoleucine-proline) tag for multiplexed quantification of peptides at the MS1 level in the data-independent acquisition (DIA) mode. Differentially labeled peptides have distinct precursor ions carrying the quantitative information but identical MS2 spectra. The isotopically labeled Ac-Ile part leaves as a neutral loss upon collision-induced dissociation (CID) while fragmentation of the peptide backbone generates information for peptide identification.
