Project description:These data are raw mass spec files and corresponding mzXML files for time series mass spec data from three urban lakes at Roger Williams Park in Providence, RI. Data files are described by lake location (Pleasure, Polo, Cunliff) and date of sample collection. The Microcystis _Cells file is a positive control of a cultivated strain from the UTEX culture collection (M. aeruginosa UTEX #LB2385) - a known microcystin-LR producer. Information on LC-MS/MS method can be found in the published work.

let-7 and lin-46 are the essential targets of the LIN28 RNA-binding protein in temporal patterning [smallRNA-seq TC2]

Project description:We examined the levels of small RNAs in wild-type and lin-28(xe192) animals throughout postembryonic development (0-44 h) with hourly resolution. The first time points (0h to 23h) of this experiment were published previously and are accessible under the accession GSE245900 (Nahar et al. 2024). In that previous submission, all samples were sequenced twice to increase coverage (two fastq files per sample on SRA). The new samples published here (24h-44h) were only sequenced once and are thus compatible with the first sequencing round of GSE245900. While in this submission only the raw data of the new samples (24h-44h) are published, we included the time points 0h to 23h (considering only the first sequencing run, see above) in the processed data files. Due to the differences in sequencing depths between the two submissions, the intensity values for time points 0h to 23h are not identical even though they originate from the same biological samples.

CapMux: a Snakemake pipeline for early demultiplexing of split-pool scRNA-seq data into sample-resolved outputs

Project description:Single-cell RNA sequencing methods based on split-pool combinatorial barcoding enable high-throughput profiling, yet sample identity is often encoded during early barcoding steps rather than through the library index. Consequently, reads from multiple biological samples remain pooled, complicating per-sample analysis and selective extraction of samples of interest. Here, I present CapMux, a Snakemake-based pipeline for processing split-pool scRNA-seq data from raw sequencing files to sample-resolved outputs. CapMux supports workflows starting from either BCL files or FASTQ files and reconstructs sample identity by integrating sub-library index information with the experiment-specific barcoding plate layout. The pipeline was developed for the CapSeq method but is configurable for related scRNA-seq combinatorial barcoding designs through specification of barcode positions and experimental layout. CapMux resolves pooled data into outputs for each sample, enabling independent quality control summaries, mapping statistics, count matrices, and downstream visualizations. Runtime benchmarking indicated that secondary demultiplexing step added only a modest computational overhead. Together, these results show that CapMux provides a practical and adaptable framework for recovering sample-level resolution from split-pool scRNA-seq data.

Transcriptional regulation of germinal center B and plasma cell fates by dynamical control of IRF4 (ChIP-seq)

Project description:Temporal analysis of Irf4 and PU.1 genome binding during B cell activation and differentiation in vitro using antigen (NP-Ficoll) CD40L and IL-2/4/5 cytokines (see Molecular Systems Biology 7:495 for details of cellular system). The results provide insight in the target genes and binding specificity of IRF4 and PU.1 during coordination of different programs of B cell differentiation. Regrettably three of the FASTQ raw sequence files in our study were corrupted during storage. FASTQ data from our experimental and control groups are available for download via GEO SRA; however, two groups are missing select raw sequence files. These include one PU.1 Day 3 group file (Sample GSM1133499) and two of four input files used to generate a concatenated “super” input file (Sample GSM1133490); the raw data provided for input consists of the two input files recovered. Importantly, FASTA sequences for both of these datasets are available as supplementary data through GEO, and we can make available upon request (rsciamma@uchicago.edu) all files in our study in the ELAND-extended alignment format. Please note that GEO no longer supports this format.

10x Genomics Xenium analysis of adult and aged mouse brain control and heat stress cohorts

Project description:10x Genomics Xenium in situ targeted gene expression was performed on FFPE mouse brain tissue using the Xenium Mouse Brain Gene Expression panel (mBrain_v1.1). The staged dataset contains adult and aged cohorts with control and heat-stress sample annotations. Heat-stress mice received periodic heat exposure at approximately 40 deg C for 3 hours/day for 14-15 days. Raw files include high-resolution morphology images and decoded transcripts; processed files include transcript count matrices, cell summaries, and cell and nucleus segmentation boundaries.

Single-cell analysis of chromatin accessibility in the adult mouse brain

Project description:Here we report a comprehensive atlas of candidate cis-regulatory DNA elements (cCREs) in the adult mouse brain, generated through examination of the chromatin accessibility in 2.3 million individual brain cells from 117 anatomical dissections. The atlas includes approximately 1 million cCREs and their chromatin accessibility across 1482 distinct brain cell populations, adding over 446,000 new cCREs to the most recent such annotation in the mouse genome. Raw fastq files are demultiplexed. Out of 234 samples, fastq files for 6 samples are available in NCBI under the accession number GSE126724 (CEMBA180308_3B, CEMBA180312_3B, CEMBA180226_1A, CEMBA180227_1A, CEMBA180305_2B, CEMBA180306_2B). Processed data are SnapATAC2 (<= 2.4.0) h5ad files per sample, with raw fragments and 500-bp bmat. Important note: - Due to the break changes in SnapATAC2 >= 2.5.0, the data can not be handled rightly in SnapATAC2 >= 2.5.0. - In GSE246791_wmb_enhancer.tar.gz, the subclass-specific bedpe files can be downloaded here: https://catlas.org/catlasv1/wholemousebrain/data/pdc/.
