Project description:Our study is a large-scale evaluation of de novo peptide sequencing tools using both publicly and proprietary heterogeneous datasets spanning multiple species, mass spectrometers, post-translational modifications, and a wide range of use cases. This dataset contains a publicly available subset of this dataset. The dataset includes raw MS/MS spectra in their original vendor formats as well as in mzML and Mascot Generic Format (MGF). Additionally, peptide spectral hits (PSMs) identified through a database search and rescoring workflow, along with the dataset-specific protein databases used for annotation, are provided.

Palmitate drives mitochondrial and ER stress through disruption of the CD73-Adenosine axis

Project description:Bulk RNA sequencing was used to characterize transcriptional changes associated with the dysfunctional metabolic state in murine gingival fibroblasts (mGF). The mGF were treated with BSA control, palmitate, IL-1β, or palmitate plus IL-1β. Gene ontology analysis demonstrated enrichment of pathways related to innate immune activation, oxidative stress, mitochondrial dysfunction, ER stress, and purine metabolism. Palmitate disrupts the Cd73-adenosine axis while promoting mitochondrial dysfunction, oxidative stress, and Perk-mediated ER stress in gingival fibroblasts. Adenosine signaling protects against lipotoxic-induced ER stress, highlighting the relevance of the Cd73-adenosine pathway for metabolic and inflammatory diseases.

DNA methylation profiles of human blood samples from a severe developmental disorder and controls

Project description:Human DNA methylation Beadchip v1.2 was used to obtain n=113 Illumina DNA methylation array from whole blood samples. The main goal of the study was to measure the epigenetic age (also known as DNA methylation age) of subjects with a severe developmental disorder (known as syndrome X) and controls. To measure DNA methylation age, we used the epigenetic clock software described in Horvath S (n=2013) DNA methylation age of human tissues and cell types. Genome Biology.2013, 14:R115. DOI: 10.1186/10.1186/gb-2013-14-10-r115 PMID: 24138928. The data set contains 5 affected female subjects who exhibit a pure form of syndrome X. Further, the study includes two syndrome X-like subjects who also have Down syndrome and Ring- X Turner syndrome, respectively. For the diseased subjects, we collected several family members (parents and possibly siblings). We also collected several control families who do not have an affected child. Apart from family data, we also analyzed 62 blood samples from healthy controls.

Search for Susceptibility Genes for Diabetic Nephropathy in Type 1 Diabetes (GoKinD study participants), GAIN

Project description:Genetics of Kidneys in Diabetes (GoKinD) study is an initiative aimed at identifying susceptibility genes for diabetic nephropathy in type 1 diabetes. A large number of individuals with type 1 diabetes were screened to identify two subsets, one with clear-cut kidney disease and another with normal renal status despite long-term diabetes. Those who met additional entry criteria and consented to participate were enrolled. When possible, both parents were also enrolled to form family trios. Altogether, GoKinD includes 3043 participants comprising 931 cases, 944 singletons, 268 pairs of parents of cases, and 316 pairs of parents of control. Accessible as a GAIN database are 905 of the cases, 890 of the controls, 10 pairs of parents of cases and 10 pairs of parents of controls. The other parents and the remaining cases and controls are available by a separate application process through NIDDK (dbGaP <a href="./study.cgi?id=phs000088">phs000088</a> Search for Susceptibility Genes for Diabetic Nephropathy in Type 1 Diabetes (GoKinD study participants and parents), NIDDK). Novel insights into retinal microvascular endothelial cells revealed through single cell RNA-seq analysis.

Project description:Purpose: To better characterise the population structure of primary bovine retinal microvascular endothelial cells (RMECs) based upon their individual transcriptomes. Methods: Individual RMECs were captured on the Fluidigm C1 system (Fluidigm), cDNA libraries were prepared using a Nextera XT kit and sequencing performed on a NextSeq (Illumina). Results: Application of a single cell RNA-seq analysis workflow showed that RMECs form a relatively homogeneous population in culture, with the main subgroup being proliferating cells. Expression of markers from along the arteriovenous tree suggests that most cells originate from capillaries. An in silico model of the blood retinal barrier was created, including junctional proteins not previously reported within the retinal vasculature. Numerous alternative splicing events involving exons within microvascular barrier genes were observed and in many cases individual cells expressed exclusively one isoform. Conclusions: We have optimised a workflow for single-cell transcriptomics in primary RMECs. Our results have provided fundamental insights into the genes involved in retinal microvascular barrier formation.
