Project description:miniBacillus PG10 lacks ~36% of dispensible genentic material and has been derived from B. subtilis 168 (Reuß et al. 2017; PMID: 27965289). We performed RNA-seq analysis on mid-to-late exponential cultures and stationary phase cultures that were grown in LB medium. We specifically analyzed differential gene expression levels of lipid metabolic genes to compare to the lipidomic profiles of the two strains.

Comparison of Labeling Methods for gene expression analysis on the NimbleGen platform

Project description:Comparison of ds-cDNA, Indirect and Direct Random Labeling Methods for gene expression analysis on the NimbleGen platform. Expression profiles from artemisinic acid-producing S. cerevisiae strain EPY330 and non-producing strain EPY338 are compared for each labeling method tested. The labeling methods and their comparison are described in detail in Ouellet et al., BMC Biotech 2009. Strains were described in detail previously in Ro et al. BMC Biotechnol 2008, 8(1):83 [PMID: 18983675] RNA pools from strains EPY330 (sample A) and EPY338 (sample B) were reverse-transcribed and labeled in triplicate with the ds-cDNA, the Indirect and the new Direct Random method and hybridized in parallel on NimbleGen 4-plex arrays.

Omics analyses of mouse constitutive androstane receptor (CAR) ligand TCPOBOP effects in humanized mice reveal off-target lipid metabolism disruption

Project description:In this study, we compared the metabolic effects of TCPOBOP using lipidomic, transcriptomic, and proteomic analyzes in wild-type and humanized CAR-PXR-CYP3A4/3A7 mice. In the humanized mouse model, human CAR retains its constitutive activity in metabolism regulation; however, it is not significantly activated by TCPOBOB. TCPOBOP elevated serum and liver levels of triglycerides and promoted hepatocyte hypertrophy in humanized CAR mice. Hepatic lipidomic analysis revealed a significant accumulation of triglycerides and downregulation of its metabolites in humanized CAR mice. RNA-seq analysis has shown gene expression changes mainly involved in lipid metabolic processes and in ppar, leptine, thyroid, and circadian clock pathways. In summary, we identify TCPOBOP as a lipid metabolism disruptor in humanized CAR mice

Project description:The in vivo role of a novel domain in Swi2/Snf2 required for its function was investigated using microarray analysis. The effect of domain deletions of Swi2/Snf2 on expression changes were studied. The ?SnAC strain, along with ?snf2 and wild type strains (BY4741 and Snf2-2FLAG, PSY2), were analyzed by genome-wide expression profiling with DNA microarrays. The method has been described in Chitikila et al., Mol. Cell, 10:871-882, 2002 (PMID 12419230).
