Project description:Type VI secretion systems (T6SS) are widely distributed among Vibrio species, yet their roles in the coexistence of toxigenic and non- toxigenic strains remain unclear. Here, we report a novel orphan T6SS effector-immunity module, TseVs-TsiVs, primarily harbored by non- toxigenic Vibrio cholerae. TseVs exhibits robust vibriocidal activity, specifically targeting susceptible Vibrios (lacking TsiVs). TseVs forms dual-membrane, ion-selective pores that collapse Na⁺/K⁺ homeostasis, resulting in membrane depolarization and ATP depletion. Remarkably, non-Vibrio bacteria evade TseVs through proton motive force (PMF)-dependent resilience, uncovering a previously unrecognized immunity-independent defense strategy. Furthermore, tseVs+ non- toxigenic V. cholerae strains are globally distributed and have dominated in recent decades, highlighting TseVs’s ecological significance in Vibrio population dynamics. By linking TseVs’s bioenergetic assassination to Vibrio population shifts, we demonstrate how T6SS effectors shape microbial genetic diversity. Our findings suggest that TseVs represents a promising model for precision antimicrobial strategies, minimizing collateral damage to commensal microbiota.

Project description:Brown macroalgae holds an enormous potential as a future feedstock because it rapidly forms large biomasses and has high carbohydrate content (35% of its dry weight consists of alginate and mannitol). However, utilization of brown macroalgae by conventional microbial platforms (e.g., Escherichia coli and Saccharomyces cerevisiae) has been limited due to the inability of these platforms to metabolize alginate. Although recent studies engineered them to utilize alginate, their growth rates and metabolic activities are still too low for industrial applications, likely due to the unoptimized expression of multiple xenogeneic genes. Here, we isolated Vibrio sp. dhg, a novel, fast-growing bacterium that has been naturally evolved for efficient alginate assimilation (growth rate = 0.98 h-1). Especially, both the growth rate and sugar uptake rate of V. sp. dhg are substantially higher than the rates of E. coli for most biomass-derivable sugars. Based on our systematic characterization of its metabolism and gene expression architecture, we were able to develop a genetic toolbox for its engineering. By using this microorganism, we successfully demonstrated its ability to produce a broad spectrum of chemicals from alginate-mannitol mixtures with high productivities (1.1 g ethanol/L/h, 1.3 g 2,3-butanediol and acetoin/L/h, and 0.69 mg lycopene/L/h). Collectively, the V. sp. dhg strain is a powerful platform for the conversion of brown macroalgae sugars whose usage will dramatically accelerate the production of value-added biochemicals in the future.

Project description:Full-scan, data-dependent acquisition (DDA), and data-independent acquisition (DIA) are the three common data acquisition modes in high resolution mass spectrometry-based untargeted metabolomics. It is an important yet underrated research topic on which acquisition mode is more suitable for a given untargeted metabolomics application. In this work, we compared the three data acquisition techniques using a standard mixture of 134 endogenous metabolites and a human urine sample. Both hydrophilic interaction and reversed-phase liquid chromatographic separation along with positive and negative ionization modes were tested. Both the standard mixture and urine samples generated consistent results. Full-scan mode is able to capture the largest number of metabolic features, followed by DIA and DDA (53.7% and 64.8% respective features fewer on average in urine than full-scan). Comparing the MS2 spectra in DIA and DDA, spectra quality is higher in DDA with average dot product score 83.1% higher than DIA in Urine(H), and the number of MS2 spectra (spectra quantity) is larger in DIA (on average 97.8% more than DDA in urine). Moreover, a comparison of relative standard deviation distribution between modes shows consistency in the quantitative precision, with the exception of DDA showing a minor disadvantage (on average 19.8% and 26.8% fewer features in urine with RSD < 5% than full-scan and DIA). In terms of data preprocessing convenience, full-scan and DDA data can be processed by well-established software. In contrast, several bioinformatic issues remain to be addressed in processing DIA data and the development of more effective computational programs is highly demanded.

Project description:<p>Despite the growing popularity of liquid chromatography-mass spectrometry (LC-MS)-based metabolomics, no study has yet to systematically compare the performance of different data acquisition modes in the discovery of significantly altered metabolic features, which is an important task of untargeted metabolomics for identifying clinical biomarkers and elucidating disease mechanism in comparative samples. In this work, we performed a comprehensive comparison of three most commonly used data acquisition modes, including full-scan, data-dependent acquisition (DDA), and data-independent acquisition (DIA), using a metabolomics study of human plasma samples from leukemia patients before and after one-month chemotherapy. After optimization of data processing parameters, we extracted and compared statistically significant metabolic features from the results of each data acquisition mode. We found that most significant features can be consistently found in all three data acquisition modes with similar statistical performance as evaluated by Pearson correlation and receiver operating characteristic (ROC) analysis. Upon comparison, DDA mode consistently generated fewer uniquely found significant features than full-scan and DIA modes. We then manually inspected over 2000 uniquely discovered significant features in each data acquisition mode and showed that these features can be generally categorized into four major types. Many significant features were missed in DDA mode, primarily due to its low capability of detecting or extracting these features from raw LC-MS data. We thus proposed a bioinformatic solution to rescue these missing significant features from the raw DDA data with good reproducibility and accuracy. Overall, our work asserts that data acquisition modes can influence metabolomics results, suggesting room for improvement of data acquisition modes for untargeted metabolomics.</p>

Project description:Mouse zygotes are suspected to mount adaptive responses (e.g. physiology, metabolism, gene expression) to the environment, which can be the natural environment of the female genital tract or the artificial environment of a culture medium. The jury is still out when it comes to the possible long-term effects of culture media on embryo development. In 2016 the ESHRE took a stance about this subject, saying that the environment the early embryo is exposed to can cause reprogramming of embryonic, fetal and postnatal development, with negative consequences for the conceptus (Sunde et al., Hum Reprod. 31(10):2174-82, 2016). Of course, in order to possibly measure these long-term effects, the embryo has to develop to term. On the one hand, the impact of prior adaptive responses on postimplantation development is contingent on the presence of sufficient cells in the epiblast compartment of the blastocyst-stage embryo. In mice the viable epiblast number is considered to have a minimum at 4 (Morris et al., Cell Rep. 2(4):756-65, 2012) and a maximum at 8 (Soriano and Jaenisch, Cell 46(1):19-29, 1986). On the other hand, regular embryos have reserve capacities and lie well above the minimum level, whereby detrimental effects of culture conditions are probably underestimated. In plain words, there are embryos that might have suffered from in vitro culture, but they make it because they already secured the minimum epiblast number. We reasoned that these effects may be exposed if the embryos had half the number of total cells, thereby bringing them closer to the critical minimum epiblast threshold. These half embryos live on the knife’s edge: if they make it above the threshold, then they can survive, otherwise they fail. Therefore, if any adaptation during embryo culture were to occur, it could either raise the half embryos above the critical threshold or deliver the final blow. This would give us the opportunity to work with a clear dichotomy and to measure clear responses in terms of development vs. no development. We used the model system of mouse half-embryo system to assess the adaptive responses to culture media in terms of gene expression. After in vivo zygote production and short culture in KSOM(aa) medium to complete the first cell cycle, 2-cell embryos were split, and the individual blastomeres were cultured in KSOM(aa), GM501 or SAGE 1step medium. Resultant blastocysts were compared and contrasted with each other. Transcriptome analysis revealed differences of gene expression due to culture media.
