Abstract:
Background: Early cancer diagnosis is one of the most important challenges of cancer research, since in many can- cers it can lead to cure for patients with early stage diseases. For epithelial ovarian cancer (which is the leading cause of death among gynaecologic malignancies) the classical detection approach is based on measurements of CA-125 biomarker. However, the poor sensitivity and specificity of this biomarker impacts the detection of early-stage cancers.
Methods: Here we use a computational approach to investigate the effect of combining multiple biomarkers for ovarian cancer (e.g., CA-125 and IL-7), to improve early cancer detection.
Results: We show that this combined biomarkers approach could lead indeed to earlier cancer detection. However, the immune response (which influences the level of secreted IL-7 biomarker) plays an important role in improving and/or delaying cancer detection. Moreover, the detection level of IL-7 immune biomarker could be in a range that would not allow to distinguish between a healthy state and a cancerous state. In this case, the construction of solu- tion diagrams in the space generated by the IL-7 and CA-125 biomarkers could allow us predict the long-term evolu- tion of cancer biomarkers, thus allowing us to make predictions on cancer detection times.
Conclusions: Combining cancer and immune biomarkers could improve cancer detection times, and any predic- tions that could be made (at least through the use of CA-125/IL-7 biomarkers) are patient specific.

Project description:<p>Neonatal mortality is mostly due to a reduced piglet maturity. An essential question for adaptation to extra-uterine environment lies in the optimization of the crosstalk between maternal and fetal genomes for a distribution of resources that allows fetuses to express healthier phenotypes at birth. The CO-LOcATION project proposes an integrative biology approach combining transcriptomics, metabolomics, lipidomics and maturity phenotypes to answer this crucial question for both research and pig production sustainability. The project will use samples from the former ANR PORCINET project, which produced pure genotypes and reciprocal crossbreed genotypes with contrasted robustness at birth. The complexity of the maturity phenotypes will be addressed by studying the trade-off between growth and survival with a focus on endometrial-placental interactions using whole-genome approaches.</p>

Project description:Sequencing technologies, in particular RNASeq, have become critical tools in the design, build, test, learn cycle for synthetic biology. They provide a better understanding of synthetic designs and they help identify ways to improve and select designs. While this data is beneficial to design, its collection and analysis is a complex, multi-step process that has implications both on discovery and reproducibility of experiments. Additionally, tool parameters, experimental metadata, and normalization of data and standardization of file formats present challenges that are computationally intensive. This calls for high-throughput pipelines expressly designed to handle the combinatorial and longitudinal nature of synthetic biology. In this paper, we present a pipeline to maximize analytical reproducibility of RNASeq for synthetic biologists. We also explore the impact of reproducibility on the validation of machine learning models.

Project description:The KRAS peptide library is a part of our larger effort to understand peptide variants in shotgun proteomics. Herein, the interest is in discrimination of homologous peptides---a problem related to detection of peptide variants. The dataset contains MS/MS spectra of 400 synthetic peptides of form LVVVGA-XX-VGK. Each peptide is measured in separate LC-MS/MS run, thus the actual peptide for each dataset is known. In summary, the dataset contains annotated spectra of homologous peptides and can be used for development and optimization of peptide detection methods.

Project description:Feedback-regulation of gene expression in synthetic metabolic pathways can improve production titers and yields. However, the dynamic nature of metabolism makes it difficult to engineer such regulation on a rational basis. Here, we expressed enzymes in a synthetic glycerol production pathway with static or feedback-regulated promoters, and explored the consequences for E. coli metabolism. Expressing the synthetic glycerol pathway with static promoters caused a strong growth burden, resulting in low biomass-levels and low glycerol titers. We show that the growth burden is due to a regulatory interaction between fructose-1,6-bisphoshate (FBP) and the transcription factor Cra, which switches between glycolysis and gluconeogenesis in E. coli. This regulation activated gluconeogenesis at higher induction of the glycerol pathway, because FBP levels were low. Feedback-regulated promoters, in contrast, stabilized FBP levels and enabled robust expression of the synthetic glycerol pathway. We show the broad utility of this approach by engineering different feedback-regulated promoters (pBAD, pTet, pConstitutive) and by applying one of them to carotenoid production in E. coli.

Project description:Personalized cancer immunotherapies such as vaccines and T cell receptor (TCR)-transgenic T cells rely on the presentation of tumor-specific peptides by human leukocyte antigen (HLA) class I molecules to cytotoxic T cells. Such neoepitopes can for example arise from somatic mutations and their identification is crucial for the rational design of new therapeutic interventions. For their detection by liquid chromatography mass spectrometry (LC-MS), we have developed a parameter optimization workflow to tune targeted assays for maximum detection sensitivity on a per peptide basis, termed optiPRM. Optimization of collision energy using optiPRM allows for improved detection of low abundant peptides that are very hard to detect using standard parameters. Applying this for to immunopeptidomics, we detected a neoepitope in a patient-derived xenograft (PDX) from as little as 2.5×106 cells input. Application of the workflow on small patient tumor samples allowed for the detection of five mutation-derived neoepitopes in three patients. One neoepitope was confirmed to be recognized by patient T cells. In conclusion, we here present optiPRM, a targeted MS workflow reaching ultra-high sensitivity by per peptide parameter optimization, which allowed for the identification of actionable neoepitopes from sample sizes usually available in the clinic.
