Project description:Mass spectrometry-based proteomics is increasingly employed in biology and medicine. To generate reliable information from large data sets and ensure comparability of results it is crucial to implement and standardize the quality control of the raw data, the data processing steps and the statistical analyses. The MSPypeline provides a platform for the import of MaxQuant output tables, the generation of quality control reports, the preprocessing of data including normalization and exploratory analyses by statistical inference plots. These standardized steps assess data quality, provide customizable figures and enable the identification of differentially expressed proteins to reach biologically relevant conclusions.

Human embryonic yolk sac CITE-seq data

Project description:In this study we used single cell multi-omics profiling to create an atlas of the human YS to gain insights into its haematopoietic, metabolic and nutritive functions during early embryonic development. This contains CITE-seq data (surface protein and cytosolic RNA content) data from two biological replicates. Pooled lanes were demultiplexed using SoupOrCell (for alignment and demultiplexing software and version numbers, please see accompanying manuscript and protocols within this accession). Raw count files provided are directly as output by alignment software, without any quality control applied. Quality control is described in accompanying manuscript methods. Metadata by barcode are provided as supplementary tables in accompanying manuscript.

Top-down characterization of lunasin in a commercial soybean-derived product

Project description:The presence of lunasin was investigated in two soybean products, raw soy seeds and a commercial soybean beverage powder. Lunasin from the commercial soybean derivative was purified by reverse phase high pressure liquid chromatography and bystrong anion exchange solid phase extraction. Lunasin was further characterized by Top-down mass spectrometry (MS). The top-down characterization of lunasin unraveled a wide range of post-translationally modified proteoforms.
