Project description:Abstract of associated manuscript: The Bacillus subtilis extracytoplasmic function (ECF) sigma(M) factor is activated by cell envelope stress elicited by antibiotics, and by acid, heat, ethanol and superoxide stresses. Here, we have used several complementary approaches to identify genes controlled by sigma(M). In many cases, expression is only partially dependent on sigma(M) because of both overlapping promoter recognition with other ECF sigma factors and the presence of additional promoter elements. Genes regulated by sigma(M) have a characteristic pattern of induction in response to cell envelope-acting antibiotics as evidenced by hierarchical clustering analysis. sigma(M) also contributes to the expression of the Spx transcription factor and thereby indirectly regulates genes of the Spx regulon. Cell envelope stress responses also include regulons controlled by sigma(W), sigma(B) and several two-component regulatory systems (e.g. LiaRS, YycFG, BceRS). Activation of the sigma(M) regulon increases expression of proteins functioning in transcriptional control, cell wall synthesis and shape determination, cell division, DNA damage monitoring, recombinational repair and detoxification. WT (-van) vs. WT (+van), sigM (-van) vs. sigM (+van), WT (-van) vs. sigM (-van), WT (+van) vs. sigM (+van), WT (-van) vs. spx (-van), WT (+van) vs. spx (+van). Each experiment was conducted at least twice using two independent total RNA preparations. Project description:microRNAs fine-tune the regulation of numerous biological processes by mediating gene expression post-transcriptionally. Mature miRNAs associate with argonaute (AGO) proteins to form the RNA-induced silencing complex (RISC) that binds to and blocks translation of target mRNAs. In our study, we address the function of miRNAs in regulating DNA damage responses in-vivo, by exploiting the nematode model organism Caenorhabditis elegans. Using next-generation sequencing, we obtained miRNA expression profiles of WT worms as well as mutants harboring a loss-of-function deletion of the C. elegans AGO gene alg-2 that display abnormal cell death in response to genotoxic stress. 2.5 hours after exposure to ionizing irradiation, the miRNA transcriptomes of both WT and alg-2(ok304) mutant worms were only mildly altered in comparison to their respective untreated controls. However, irrespective of treatment, alg-2(ok304) mutants exhibited noticeable dysregulation of several miRNA families with known physiological functions. Reduced levels of some of these miRNAs might explain the abnormal DNA damage response of alg-2-deficient C. elegans.

Project description:Purpose: To assess the role of NuMA (TDIF) in DNA repair, NuMA (TDIF) ChIP-seq, 4sU-seq in hydrogen peroxide treated and untreated WT and NuMA (TDIF) KD cells, and OGAP-seq in hydrogen peroxide treated and untreated WT and NuMA (TDIF) KD cells Methods: 4sU-seq was carried out in WT and NuMA (TDIF) KD (using a doxycyclin inducible system) untreated and peroxide treated duplicate RPE cells. The data was mapped using STAR, the bams coverted into bigwigs and differential expression between the conditions carried out using DE-seq2. NuMA (TDIF) ChIP-seq and OGAP-seq data was mapped using BWA. Both sets of mapped data were subsequently used to generate bigwigs showing fold-change relative to inputs using MACS2 and to generate metagene profiles using the CGAT suite of bioinformatics tools. Both sets of data were also run through FeatureCounts to count reads overlapping promoter regions. Results: Through our 4sU-seq data we identified a set of genes whose expression upon exposure to oxidative stress is dependent upon the presence of NuMA (TDIF). NuMA (TDIF) ChIP revealed increased occupancy of NuMA (TDIF) at promoters, which was increased for NuMA (TDIF)-regulated genes, paused genes and early response genes. OGAP-seq in the presence and absence of NuMA (TDIF) demonstrated that in the absence of NuMA (TDIF) there is increased damage across gene bodies and particularly promoters. Conclusions: Our study indicates that NuMA (TDIF) plays a role in the protection from and response to oxidative damage. This protective effect appears to be particularly strong at promoters regions, and may differ between distinct subsets of gene categories.

Project description:Purpose: The goal of this study is to understand what gene changes are associated with removal of Esrrg in parvalbumin-positive neurons from the mouse cortex using BAC-TRAP Methods: Cortex from mice expressing the L10a transgene used for BAC-TRAP method of RNA isolation and PVcre on either WT or ESRRG flox backgrounds, 3-4 monts of age; two hemispheres/mouse were then extracted and flash frozen on dry ice. RNA was isolated using the BAC-TRAP method and samples were sent for sequencing.
