Project description:We initiated this study with the aim of systematically identifying the biomarkers driving tumorigenesis and maintaining tumor dedifferentiation in human ovarian cancer. To achieve that goal, SKOV3 cells were seeded in ultra-low-attachment 96-well plates in DMEM/F12 medium supplemented with 2% B27 serum replacement to allow the formation of floating spheres. Then, these spheres were collected and recultured in a 6-well plate in DMEM with 10% FBS to allow the cells in the spheres to differentiate and attach to the bottom surface, and the genes in which transcription patterns were altered during the transition from OCSCs to differentiated cells.

Project description:Background: Glioblastoma multiforme (GBM) is the most common and malignant primary brain tumor in adults. Radiotherapy is together with surgery the mainstay treatment in management of patients with GBM, however, infiltrative growth pattern and radioresistance of glioma cells impedes therapeutic effects. Our study sought to investigate 1) whether GBM invasive cells render them resistant to radiotherapy and 2) what are the potential molecular mechanisms underlying the radioresistance via gene expression profiling. <br>Procedures: In-vitro selection of invasive cells using matrigel-coated transwell assay: U87 cells were starved 8h prior to seeding. 5x105 cells in 2 mL serum-free DMEM medium were plated in the upper transwell inserts of a 6-well Boydem chamber. 10% FCS was added in the medium of the lower chamber. After 20h incubation, non-invasive cells on the surface of the membrane were scratched and recovered. Invasive cells migrating through matrigel due to the gradient of attractant were recovered by trypsin/EDTA after the membrane was washed with PBS twice and swabbed by cotton tips. Evaluate the invasiveness of selected phenotype of U87 cells by time-lapse wound-healing assay: 5x104 cells in 100μL serum-free DMEM medium were seeded in a 96-well ImageLock plate with each well was pre-coated with matrigel. Wounds were scratched using a 96-pin WoundMaker and gently washed with 2xPBS. After cooling equilibration, the wounds were coated with a second layer of matrigel. The microplate was incubated at 37oC and 5% CO2 for 30min. Cell invasion was recorded by living-image microscopy over 48h. Microarray: after confirmation of enhanced invasive ability, invasive and non-invasive cell populations were used for RNA isolation, cDNA transcription, and chip hybridization.

The deletion strains (TJ926 and TJ927) were spread on YPD plate supplemented with 1μg/ml fluconazole. Randomly 96 adaptors derived from TJ926 and 96 adaptors derived from TJ927 were tested with disk diffusion assay. Among the resistant adaptors, randomly 15 adaptors (A4-A18) and 48 adaptors (A19-A66) derived from TJ926 were sequenced.

Project description:Despite the continuous emergence of multi-drug resistant pathogens, the number of new antimicrobials reaching the market is critically low. Natural product peptides are a rich source of bioactive compounds, and advances in mass spectrometry have achieved unprecedented capabilities for the discovery and characterization of novel molecular species. However, traditional bioactivity assay formats hinder the discovery and biochemical characterization of natural product antimicrobial peptides (AMPs), necessitating large sample quantities and significant optimization of experimental parameters to achieve accurate/consistent activity measurements. Microfluidic devices offer a promising alternative to bulk assay systems. Herein, a microfluidics-based bioassay was compared to the traditional 96-well plate format in respective commercially-available hardware. Bioactivity in each assay type was compared using a Viola inconspicua peptide library screened against E. coli ATCC 25922. Brightfield microcopy was used to determine bioactivity in microfluidic channels while both common optical and fluorescence-based measurements of cell viability were critically assessed in plate-based assays. Exhibiting some variation in optical density and fluorescence-based measurements, all plate-based assays conferred bioactivity in late eluting V. inconspicua library fractions. However, significant differences in the bioactivity profiles of plate-based and microfluidic assays were found, and may be derived from the materials comprising each assay device or the growth/assay conditions utilized in each format. While new technologies are necessary to overcome the limitations of traditional bioactivity assays, we demonstrate that off-the-shelf implementation of microfluidic devices is non-trivial and significant method development/optimization is required before conventional use can be realized for sensitive and rapid detection of AMPs in natural product matrices.

Project description:Purpose: The goals of this study are to use NGS to perform transcriptome profiling (RNA-seq) to find the difference of the transcriptomes of chemically induced neurons from wild type (WT), Actb+/- (HET) and Actb-/- (KO) mouse embryonic fibroblasts. Methods: MEFs were reprogramed into neurons by small chemical cocktails. Small chemical molecules were dissolved and diluted in DMSO and used at the following final concentrations: ISX9: 20 mM; Forskolin: 50 mM; CHIR99021: 20 mM; and I-BET151: 2 mM. In addition to the small molecules, the neuron induction medium (Neurobasal Medium) contains the following supplements: N2 (1X) and B27 (2X) supplements, GlutaMAX (1X), penicillin-streptomycin (100 µg/ml), bFGF (20 ng/ml), 100 µM cAMP, Non-essential Amino Acid (1X) and Trace element B (1X). MEFs were seeded to Matrigel-coated plate (1:30 dilution in pre-cold PBS and coat overnight at 4 oC, at a density of 200,000 cells per well in 6-well plate and 10,000 cells/well in 96 well plate. The MEFs were cultured in DMEM until confluent. When the cells are confluent, the DMEM was replaced with neuron induction medium with 4 small molecules. The induction medium was refreshed every two days for the first week and every 3 days for the remaining induction period until day 20. 3 biological replicates of total RNA were used for RNA-seq library preparation. Results: Using an optimized data analysis workflow, we identified neuronal gene programs induced during direct reprograming. The induction of neuronal programs were impaired in neurons from Actb-/- mouse embryonic fibroblasts. Conclusions: Our study shows that neuronal program induction was impaired in chemically induced neurons from Actb-/- mouse embryonic fibroblasts.

Project description:Preclinical cancer drug discovery efforts have employed two-dimensional (2D)-cell-based assay models, which fail to forecast in vivo efficacy and contribute to a lower success rates of clinical approval. Three-dimensional (3D) cell culture models are recently expected to bridge the gap between 2D and in vivo models. We have developed novel 3D culture method that improves the growth of spheroid-forming cancer cells under anchorage-independent condition by leveraging a feature of FP001. Gene microarrays were used to observe the global gene expression in A549 cells cultured with normal adhesion plate (2D, control) or with low adhesion plate (+FP001) and identified distinct classes of up or down-regulated genes.

Project description:Fetal wounds repair by regeneration rather than wound healing and the environment is dominated by amniotic fluid. We are looking at early transcriptional regulation of keratinocytes cultured in amniotic fluid in vitro. Keratinocytes were isolated and expanded to passage three after which they were starved in DMEM for 12h then cultured for 24h in human amniotic fluid (50%), fcs (50%) or DMEM alone for another 24h. N=2, pooled replicates per CEL-file.
