Project description:HepG2 cells grown for 9 passages in DMEM with 10% FBS and PenStrep antibiotics (A) or non-antibiotics (N) conditions. Cells were seeded at the same density from the same parent passage. Samples are named, e.g., P1_A5N1_3. P1 represents Plate 1, P2 represents Plate 2. The middle code represents conditions, e.g., grown in antibiotics-containing media for 5 passages then switched to non-antibiotic containing media for 1 passage. The final code represents the replicate (e.g., well #3 of a six well plate for this passage). KFB just represents a blank containing only beads during SP3 sample prep, no lysate. Multilayered-proteomics analysis of insulin signaling in insulin sensitive and resistant HepG2 IGF1R KO cell line

Project description:This is a mass spectrometry (MS)-based proteomics dataset, generated to study insulin signaling in a hepatocellular cell model (HepG2 insulin-like growth factor knock-down), at the IR interactome, phos-phoproteome, and proteome level. To induce insulin sensitivity and resistance in HepG2 IGF1R KO cells, the following protocol, established based on a previously published study by Dall’Agnese et al. (https://doi.org/10.1038/s41467-022-35176-7), was used. The day after cell seeding, culture medium was changed to serum-free low glucose DMEM for 48 hours. Following the serum washout, cells were treated for 48 hours in low glucose DMEM with 1.25 % HSA (human serum albumin) and either a phys-iologic level of 0.1 nM insulin and a pathologic level of 3 nM insulin, to make the cells either sensitive or resistant to insulin. Insulin sensitive and resistant HepG2 IGF1R KO cells, were subjected to an insulin wash-out over 35 minutes, with 7 media exchanges. Afterwards, the cells were stimulated for 5 minutes with varying insulin concentrations (0, 0.1, 3, or 100 nM) in low glucose DMEM with 1.25% HSA. Note that 0.1 nM is named 100 pM in the files. We performed 5 biological independent experiments, which were used to study the IR interactome, phosphoproteome, and a reference single-shot proteome. These cells were lysed in a co-immunoprecipitation (IP)-lysis buffer, preserving protein-interactions. Additional-ly, we generated SDS-based label-free DIA-MS single-shot proteome dataset, from four independent experiments of the insulin sensitive and resistant HepG2 IGF1R KO cells, directly after the insulin-resistance inducing procedure.

Project description:We initiated this study with the aim of systematically identifying the biomarkers driving tumorigenesis and maintaining tumor dedifferentiation in human ovarian cancer. To achieve that goal, SKOV3 cells were seeded in ultra-low-attachment 96-well plates in DMEM/F12 medium supplemented with 2% B27 serum replacement to allow the formation of floating spheres. Then, these spheres were collected and recultured in a 6-well plate in DMEM with 10% FBS to allow the cells in the spheres to differentiate and attach to the bottom surface, and the genes in which transcription patterns were altered during the transition from OCSCs to differentiated cells.

Whole genome gene expression level changes have been compared in hepatocellular carcinoma cell line hepG2 in regular culture, hepG2-slug in regular culture and hepG2-slug on Matrigel. Roche NimbleGen micro-array analysis was employed to assess global genome expression in HepG2 in regular culture, HepG2-slug in regular culture and HepG2-slug on Matrigel. The results demonstrated that the up-regulated genes and the down-regulated genes increased significantly when HepG2-slug cells with VM forming ablity were cultured on Matrigel and formed VM.

Proteomic response of HepG2 cells with SC-43 treatment

Project description:HepG2 cells were seeded in six-well plates at a density of 1×106 cells per well. The cells were divided into the control group and the SC-43 group. The cells were exposed to a DMEM culture medium containing DMSO in the control group. The SC-43 group with the added SC-43 (4-hour node CC50 concentration) was then incubated for another 2h. Subsequently, the cells were rinsed twice with pre-cooled PBS and harvested with cell lysis buffer. The lysis buffer contained protease inhibitors and phosphatase inhibitors. The lysates were centrifuged at 12000 rpm for 10 minutes, 4℃, and the resulting supernatants were gathered as protein specimens. The protein reduction, alkylation and tryptic digestion were followed as filter-aided sample preparation (FASP). The digestion products were analyzed with liquid chromatography-electrospray ionization-tandem mass spectrometry (LC-ESI-MS/MS), followed by label-free quantitative analysis. The MS experiment was performed on a Q Exactive Plus mass spectrometer.
