GNPS - Untargeted Metabolomic Profiling of Streptomyces and Nocardia from Oligotrophic Ecosystems

ABSTRACT: We conducted an untargeted metabolomic analysis of Streptomyces and Nocardia strains isolated from two contrasting oligotrophic environments: Cuatro Cienegas and Calakmul. Metabolomic profiling was performed using liquid chromatography coupled to high-resolution tandem mass spectrometry (LC-HR-MS/MS). Data acquisition was carried out in positive ionization mode under a Data-Dependent Acquisition (DDA) strategy. The analysis included samples cultivated under two distinct culture conditions: ISP2 and ISP5 media. Metabolites were extracted using a solvent mixture of acetonitrile, methanol, and ethyl acetate in a 1:1:1 ratio

An in-cluster Sfp-type phosphopantetheinyl transferase instead of the holo-ACP synthase activates the granaticin biosynthesis under natural physiological conditions

Project description:When cultivated on ISP2 plates for sporulation, the gra-orf32 deletion mutant of Streptomyces vietnamensis produced much more granaticins than in liquid or on solid YEME. The transcriptome analysis showed that the transcription levels of more than 1,600 genes were significantly changed (p < 0.05, log2 fold change >1). Amongst them, 872 genes were upregulated and 762 genes were downregulated on ISP2 plates, compared to those on YEME plates. KEGG pathway enrichment analysis showed that four pathways were enriched significantly, including two type II PKS biosynthesis pathways, namely, the granaticin biosynthetic pathway and the kinamycin-like biosynthetic pathway. These results suggested that the kinamycin-like biosynthetic pathway was activated on ISP2 plates and might associate with the elevated production of granaticins. Most of the PPTase genes kept in low-levels of expression or inactivated, even the expression level of the FAS ACPS gene (SVTN_RS23020) was not as high as expected. Two PPTase genes, SVTN_RS03505 and SVTN_RS28640 were slightly upregulated on ISP2 plate, while the FAS ACPS gene (SVTN_RS23020) was downregulated, compared to those on YEME plates.

Transcript profiling of drought responsiveness in two contrasting rice genotypes during vegetative stage stress

Project description:Rice (Oryza sativa), the major staple food crop is being cultivated under varying ecosystems ranging from irrigated lowland to rainfed upland environments. Improvement in the rice production under drought prone unfavourable environment depends on the development of drought tolerant genotypes which needs thorough understanding of physiological and molecular events behind the tolerance mechanism. There is considerable genetic variation for drought tolerance mechanism within the cultivated gene pool. To understand the diversity of drought response, two indica rice genotypes namely, i) Apo, an up-land drought tolerant indica veriety from Philippines and ii) IR64, a popular high yielding drought susceptible genotype were selected for this study. We used the 22K rice Oligoarray from Agilent technologies to study the transcript profile in the leaves of the two contrasting rice genotypes under control and drought stressed conditions during vegetative phase. The impact of growing area on the expression of fruit traits re-lated to sensory perception in two tomato cultivars

Project description:The environmental conditions greatly influence tomato fruit quality, by affecting the expression of genes, the abundance of metabolites and the perception of sensorial attributes.In this study, a fruit transcriptome investigation, together with a sensory test and a metabolomic analysis were per-formed to evaluate the impact of the environment on two popular tomato cultivars grown in two Italian regions. The transcriptional profile of each cultivar, cultivated in two different areas high-lighted differential expression in genes involved in pathways related to cell wall components such as pectin, lignin and hemicellulose, sugars as well as in amino acids, phenylpropanoids, and pigment synthesis. The cultivation area mainly affects sensory attributes related to texture and flavor and the metabolic pattern of cell wall precursors, sugars, glutamate, aspartate and carotenoids. In the two genotypes cultivated in the same environment, some attributes and fruit-related quality processes are similarly affected, while others are differently influenced based on tomato specific genetic makeup. Combination of transcriptomic, sensory and metabolomic data obtained from the two tomato genotypes revealed that the environment has a profound effect on specific sensory traits, providing information on factors that shape the specific characteristics and genetic targets for im-proving tomato fruit characteristics.

Grapevine field experiments reveal the contribution of genotype, the influence of environment and the effect of their interaction (GXE) on the berry transcriptome [array]

Project description:Changes in the performance of genotypes in different environments are defined as genotype 3 environment (G3E) interactions. In grapevine (Vitis vinifera), complex interactions between different genotypes and climate, soil and farming practices yield unique berry qualities. However, the molecular basis of this phenomenon remains unclear. To dissect the basis of grapevine G3E interactions we characterized berry transcriptome plasticity, the genome methylation landscape and within-genotype allelic diversity in two genotypes cultivated in three different environments over two vintages. We identified, through a novel data-mining pipeline, genes with expression profiles that were: unaffected by genotype or environment, genotype-dependent but unaffected by the environment, environmentally-dependent regardless of genotype, and G3E-related. The G3E-related genes showed different degrees of within-cultivar allelic diversity in the two genotypes and were enriched for stress responses, signal transduction and secondary metabolism categories. Our study unraveled the mutual relationships between genotypic and environmental variables during G3E interaction in a woody perennial species, providing a reference model to explore how cultivated fruit crops respond to diverse environments. Also, the pivotal role of vineyard location in determining the performance of different varieties, by enhancing berry quality traits, was unraveled.
