GNPS - Pyrrolizidine Alkaloid Spectral Library (PASL)

ABSTRACT: The Pyrrolizidine Alkaloid Spectral Library (PASL) contains 165 high-resolution tandem mass spectra (MS/MS) from 84 pyrrolizidine alkaloids (PAs) commercial or in-house synthesized standards, along with 18 additional PAs manually annotated in crude plant extracts. The spectra were collected at Wageningen Food Safety Research, part of Wageningen University and Research (The Netherlands), using an Orbitrap IQ-X tribrid mass spectrometer in ESI+ mode. The library contains all classes of PAs, including the 35 PAs regulated in the EU.

Comparison of transcriptional activity profiling by metabolic labeling or nuclear RNA sequencing

Project description:The application of high-throughput sequencing to cellular transcriptome profiling (RNA-seq) has enabled significant advances in our understanding of gene expression in plants. However, conventional RNA-seq data reports mainly cytoplasmic transcript abundance rather than actual transcription rates. As a result, it is less sensitive to detect unstable and low-abundance nuclear RNA species, such as long non-coding RNAs, and is less directly connected to chromatin features and processes such as DNA replication. To bridge this gap, several protocols have been established to profile newly synthesized RNA in plants and other eukaryotes. These protocols can be technically challenging and present their own difficulties and limitations. Here we analyze newly synthesized nuclear RNA metabolically labeled in vivo with 5-ethynyl uridine (EU-nuclear RNA) in maize (Zea mays L.) root tips and compare it to the entire nuclear RNA population. We also compare both nuclear RNA preparations to conventional RNA-seq analysis of cellular RNA. The transcript abundance profiles of protein coding genes in nuclear RNA and EU-nuclear RNA were tightly correlated with each other (R2=0.767), but quite distinct from that of cellular RNA (R2=0.170 or 0.293). Nuclear and EU-nuclear RNA reads are frequently mapped across entire genes, including introns, while cellular reads are predominantly mapped to mature transcripts. Both nuclear and EU-nuclear RNA exhibited a greater ability to detect both protein coding and non-coding expressed genes.

Combinatorial peptide library based on oncogenic KRAS peptide (400 peptides)

Project description:The KRAS peptide library is a part of our larger effort to understand peptide variants in shotgun proteomics. Herein, the interest is in discrimination of homologous peptides---a problem related to detection of peptide variants. The dataset contains MS/MS spectra of 400 synthetic peptides of form LVVVGA-XX-VGK. Each peptide is measured in separate LC-MS/MS run, thus the actual peptide for each dataset is known. In summary, the dataset contains annotated spectra of homologous peptides and can be used for development and optimization of peptide detection methods.

Project description:The “Pan-Human Library” is a compendium of highly specific assays covering more than 10 000 human proteins and enabling their targeted analysis in SWATH-MS datasets acquired from research or clinical specimens. This dataset contains validation SWATH-MS data and OpenSWATH results of whole cell lysates of HeLa (guot_L130330_005_SW, guot_L130330_006_SW, guot_L130330_007_SW) and U2OS cells (gout_L130330_013_SW, gout_L130330_014_SW, gout_L130330_015_SW). Further, the combined assay library (phl004_s32.csv) and the sample-specific assay libraries (phl004_sshela_s32.csv, phl004_ssu2os.csv) used for the analysis are provided.

Public LC-Orbitrap-MS/MS Spectral Library for Metabolite Identification

Project description:<p>Liquid chromatography-mass spectrometry (LC-MS)-based untargeted metabolomics studies require high-quality spectral libraries for reliable metabolite identification. We have constructed EMBL-MCF (European Molecular Biology Laboratory-Metabolomics Core Facility), an open LC-MS/MS spectral library that currently contains over 1600 fragmentation spectra from 435 authentic standards of endogenous metabolites and lipids. The unique features of the library include the presence of chromatographic profiles acquired with different LC-MS methods and coverage of different adduct ions. The library covers many biologically important metabolites with some unique metabolites and lipids as compared with other public libraries. The EMBL-MCF spectral library is created and shared using an in-house-developed web application at https://curatr.mcf.embl.de/. The library is freely available online and also integrated with other mass spectral repositories.</p>

Zebrafish SWATH-MS spectral library to quantify 10,000 proteins

Project description:Sequential window acquisition of all theoretical mass spectra (SWATH-MS) requires a spectral library to extract quantitative measurements from the mass spectrometry data acquired in data-independent acquisition mode (DIA). Large combined spectral libraries containing SWATH assays have been generated for humans and several other organisms, but so far no publicly available library exists for measuring the proteome of zebrafish, a rapidly emerging model system in biomedical research. Here, we present a large zebrafish SWATH spectral library to measure the abundance of 104’185 proteotypic peptides from 10’405 proteins. The library includes proteins expressed in 9 different zebrafish tissues (brain, eye, heart, intestine, liver, muscle, ovaries, spleen, and testes) and provides an important new resource to quantify 40% of the protein-coding zebrafish genes.

Fast open modification spectral library searching through approximate nearest neighbor indexing

Project description:Open modification searching (OMS) is a powerful search strategy that identifies peptides carrying any type of modification by allowing a modified spectrum to match against its unmodified variant by using a very wide precursor mass window. A drawback of this strategy, however, is that it leads to a large increase in search time. Although performing an open search can be done using existing spectral library search engines by simply setting a wide precursor mass window, none of these tools have been optimized for OMS, leading to excessive runtimes and suboptimal identification results. This data set contains the evaluation results of the ANN-SoLo tool for fast and accurate open spectral library searching. ANN-SoLo uses approximate nearest neighbor indexing to speed up OMS by selecting only a limited number of the most relevant library spectra to compare to an unknown query spectrum. This approach is combined with a cascade search strategy to maximize the number of identified unmodified and modified spectra while strictly controlling the false discovery rate, as well as a shifted dot product score to sensitively match modified spectra to their unmodified counterparts. ANN-SoLo achieves state-of-the-art performance in terms of speed and the number of identifications. On a previously published human cell line data set, ANN-SoLo confidently identifies more spectra than SpectraST or MSFragger and achieves a speedup of an order of magnitude compared to SpectraST.

N-terminal Proteomics Assisted Profiling of the Unexplored Translation Initiation Landscape in Arabidopsis thaliana.

Project description:Proteogenomics is an emerging research field yet lacking a standard method of analysis. In this article, we demonstrate the strength of proteogenomic analysis specific for N-terminal data that aims at the discovery of novel translational start sites. In summary, unidentified spectra were matched to a specific N-terminal peptide library encompassing all theoretical protein N-termini encoded in the genome. Gene prediction suggested 81 protein-coding models, of which several alternative proteoforms with unannotated protein starts. Next to the proteomic data, complementary ribosome footprinting data was generated from Arabidopsis thaliana cell cultures. Translation initiation site mapping by the ribosome footprinting data provided orthogonal evidence for 14 novel peptides identified by our proteogenomics pipeline.

Mycobacterium tuberculosis TraSH experiment: Growth in wild type C57BL/6J versus iNOS-/- mice

Project description:A M. tuberculosis transposon library was used to infect WT and iNOS-/- mice. Surviving mutants were recovered from spleens, genomic DNA was extracted, and labeled probes were synthesized from transposon ends. Probes from each WT mouse were hybridized with probes from a similar iNOS-/- mouse. Two-condition experiment, Growth in WT vs. iNOS-/- mice. Biological replicates: TraSH probe made from 5 wild type and 5 iNOS-/- mice after 3 weeks of infection and from 8 wild type and 8 iNOS-/- mice after 4 weeks of infection. Technical replicates: TraSH probe was synthesized twice from each mouse and dyes were swapped. One array contains probe from one iNOS-/- and one WT mouse. Each biological replicate has two arrays, representing technical replicate dye swaps from one iNOS-/- and one WT mouse.

N-terminomics Proteogenomics - N-terminal proteomics assisted profiling of the unexplored translation initiation landscape in Arabidopsis thaliana

Project description:Proteogenomics is a research field where proteome data is used to improve gene annotation. To achieve this, customized protein databases are constructed to match proteomic data. We perform a proteogenomic analysis using N-terminal COFRADIC data in order to identify novel translational initiation start sites. We use a multistage search strategy where spectra that remained unidentified after searching the Arabidopsis proteome are used for our proteogenomic analysis. Here, the unidentified spectra were searched against a customized N-terminal peptide library derived from a six-frame translation of the Arabidopsis (Arabidopsis thaliana) genome as well as Augustus predicted gene models.
