GNPS - Investigating the role of gut metabolites in lizard physiology and fitness

ABSTRACT: These data were generated from fecal samples collected from Anolis apletophallus during a long-term monitoring project and island transplant experiment in the Panamanian rainforest. Untargeted LC-MS/MS acquisition was performed on a Vanquish Flex UHPLC system coupled to an Orbitrap Exploris 240 (Thermo Fisher Scientific, Bremen, Germany). Chromatographic separation was performed on a Kinetex 2.6 um 100 A pore size Polar C18 reversed phase UHPLC column 100 x 2.1 mm (Phenomenex, Torrance, CA)

Transplant tissue specfic exosome platform for noninvasive monitoring of immunologic rejection [miRNA]

Project description:In transplantation, there is a critical need for non-invasive biomarker platforms for monitoring immunologic rejection. We hypothesized that transplanted tissues release donor specific exosomes into recipient circulation/ bodily fluids, and that the quantitation and profiling of their intra-exosomal cargoes would constitute a novel biomarker platform for monitoring rejection. We tested this hypothesis in a human into mouse xenogeneic islet transplant model, and validated the concept in clinical settings of islet and renal transplantation. In the xenogeneic model, islet transplant exosomes in recipient blood were quantified over long-term follow-up using anti-human leukocyte antigen (HLA) antibody that is only expressed on human islets (p=1.6x10-14). Transplant islet exosomes were purified using anti-HLA antibody conjugated beads and their cargoes contained bona fide islet endocrine hormone markers insulin, glucagon, and somatostatin. Rejection led to significant decrease in transplant islet exosome signal (p=4x10-15), along with distinct changes in its microRNA and proteomic profiles prior to appearance of hyperglycemia. In the clinical settings of islet (n=5) and renal (n=5) transplantation, donor exosomes with respective tissue specificity for islet β cells and renal epithelial cells were reliably characterized in recipient plasma over follow-up (up to 5 years; p=0.0001). Collectively, these findings demonstrate the biomarker potential of transplant exosome characterization for providing a non-invasive window into the conditional state of the transplant tissue.

LC-MSMS analysis of green sea turtles in Reunion Island

Project description:Human activities and climate change have negatively affected the world's oceans, leading to a 30-60% decline in biodiversity and habitats in coastal ecosystems. Marine turtles, as bioindicator species, accumulate contaminants, including trace elements, due to their extensive migration and long life span. However, there is a lack of data on the abundance of these contaminants and their effects on marine turtles' health. This study focuses on analyzing the muscle proteome of juvenile green sea turtles (Chelonia mydas) from Reunion Island. The ultimate goal was to evaluate whether muscle proteome responds to in-situ mixtures of inorganic contaminants to decipher the possible impacts on individual health, thereby identifying potential new biomarkers for long-term monitoring and conservation efforts.

Role of E2F6 in gene expression and DNA methylation during mouse development

Project description:In the mouse, long-term silencing by CpG island DNA methylation is specifically targeted to germline genes in somatic cells, however the molecular mechanisms of this specificity remain unclear. Here we demonstrate that the transcription factor E2F6, a member of the polycomb repressive complex 1.6 (PRC1.6), is critical to target and initiate epigenetic silencing at germline genes in early embryogenesis. Genome-wide, E2F6 binds preferentially to CpG islands in embryonic cells. E2F6 cooperates with MGA to silence a subgroup of germline genes in mouse embryonic stem cells and in vivo, a function that critically depends on the E2F6 marked box domain. Furthermore, inactivation of E2f6 leads to a failure to deposit CpG island DNA methylation at these genes during implantation. Finally, we show that E2F6 is required to initiate epigenetic silencing in early embryonic cells but becomes dispensable for the maintenance in differentiated cells. Our findings elucidate the mechanisms of epigenetic targeting of germline genes and provide a paradigm for how transient repression signals by DNA-binding factors in early embryonic cells are translated into long term epigenetic silencing during mammalian development.

Transcription profiling of human blood from kidney transplant patients to identify biomarkers for early and late stage chronic allograft nephropathy by genomic profiling

Project description:Despite significant improvements in life expectancy of kidney transplant patients due to advances in surgery and immunosuppression, Chronic Allograft Nephropathy (CAN) remains a daunting problem. A complex network of cellular mechanisms in both graft and peripheral immune compartments complicates the non-invasive diagnosis of CAN, which still requires biopsy histology. This is compounded by non-immunological factors contributing to graft injury. There is a pressing need to identify and validate minimally invasive biomarkers for CAN to serve as early predictors of graft loss and as metrics for managing long-term immunosuppression. This study attempts to identify sets of unique transcript biomarkers with high predictive accuracy for both mild and moderate/severe CAN. These biomarkers are the necessary first step to a genomic classification of CAN based on peripheral blood and the targets for a prospective, serial-monitoring clinical study. Experiment Overall Design: We used DNA microarrays and bioinformatics to identify candidate genomic markers of mild and moderate/severe CAN in peripheral blood of two distinct cohorts (n=42 and n=35, respectively) of kidney transplant patients with biopsy-documented histology.

Project description:The dataset represents the proteome analysis of eight sampling dates during the phytoplankton bloom at the island of Helgoland in the North Sea at the long-term research station ‘Kabeltonne’ (54˚11.3′N, 7˚54.0′E) in 2020. Samples for comparing short-term proteome dynamics were collected for three consecutive days at 7 am and 9 pm on 5th, 6th and 7th May 2020. In addition, long-term proteome changes were analysed using samples collected six days before these samples (29th April 2020, 7 am) and four days after these samples (11th May 2020, 7 am).
