GNPS - the IN-house STandards Spiked in Culture Media dataset (INST_SCM) for evaluating the performance of DeepHalo

ABSTRACT: To assess DeepHalo's capability in detecting halogenated compounds within complex samples, spiked sample analyses were performed. A standard sample containing 11 purified compounds (5 with one or two chlorine atoms and 2 with a bromine atom), with masses ranging from 238.0509 to 1447.4300 Da, were prepared. Then, varying amounts of the standard sample were mixed with F1 and M3 culture mediaand analyzed via UPLC-HRMS/MS, generating the IN-house STandards Spiked in Culture Media dataset (INST_SCM).

Project description:Polychlorinated diphenyl ethers are lipophilic, persistent, and bioaccumulable compounds widely used as flame-retardants. These are chemicals of increasing environmental concern due to their lipophilic, persistent, and bioaccumulable characteristics. The objective of this study was to analyze the potential bioavailability and bioaccumulation of BDE-209 as a source of toxicity. Zebrafish embryos were exposed for 8 days to sediments spiked with an environmentally relevant concentration of BDE-209. We analyzed gene expression changes, thyroid function, and several markers for neurotoxicity. Results of this research highlight the need to consider the capability of BDE-209 to be bioavailable and bioaccumulate, indicating the potential hazardous effects.

Imaging with Mass Spectrometry of Bacteria on the Exoskeleton of Fungus-Growing Ants

Project description:Mass spectrometry imaging is a powerful analytical technique for detecting and determining spatial distributions of molecules within a sample. Typically, mass spectrometry imaging is limited to the analysis of thin tissue sections taken from the middle of a sample. In this work, we present a mass spectrometry imaging method for the detection of compounds produced by bacteria on the outside surface of ant exoskeletons in response to pathogen exposure. Fungus-growing ants have a specialized mutualism with Pseudonocardia, a bacterium that lives on the ants’ exoskeletons and helps protect their fungal garden food source from harmful pathogens. The developed method allows for visualization of bacterial-derived compounds on the ant exoskeleton. This method demonstrates the capability to detect compounds that are specifically localized to the bacterial patch on ant exoskeletons, shows good reproducibility across individual ants, and achieves accurate mass measurements within 5 ppm error when using a high-resolution, accurate-mass mass spectrometer.

Project description:To evaluate the effectiveness of DeepHalo in identifying chlorine- or bromine-containing compounds in real-world complex samples, a series of LC-HRMS/MS analyses were acquired using UPLC-QTof (Supplementary Information). A standard sample containing 11 purified compounds (5 with one or two chlorine atoms and 2 with a bromine atom), with masses ranging from 238.0509 to 1447.4300 Da, was analyzed at low, medium, and high concentrations using UPLC-HRMS/MS. Each concentration was analyzed with one to three replicates, resulting in 14 LC-HRMS runs, collectively referred to as the IN-house STandards dataset (INST).

A Universal 384-Well Proteomic Sample Preparation Platform for High-Throughput Screening and Biomarker Discovery

Project description:Major advances have been made to develop an automated universal 384-well plate sample preparation platform with high reproducibility and adaptability for extraction of proteins from cells within a culture plate. An in-solution digest strategy is employed to generate peptides from the extracted proteins for LC-MS analysis in the 384-well plate. Method evaluation utilized HeLa cells cultured in the 384-well plate ranging from 500 – 10,000 cells. Digestion efficiency was excellent in comparison to the commercial digest peptides standard with minimal sample loss while improving sample preparation throughput by 20 – 40 fold. Analysis of six human cell types, which included two primary cell samples identified and quantified approximately 4,000 proteins for each sample in a single LC-MS/MS injection with as little as 100 – 10,000 cells depending on cell type demonstrating universality of the platform. Implementation of the comprehensive 384-well format protocol for processing cells to clean digested peptides enables large-scale biomarker validation and compound screening through proteomic analysis.
