PROCAL: A set of 40 peptide standards for retention time indexing, column performance monitoring and collision energy calibration

Project description:We describe PROCAL (ProteomeTools Standard), a set of 40 synthetic peptides that span the entire hydrophobicity range of tryptic digests, enabling not only accurate determination of retention time indices but also monitoring of chromatographic separation performance over time. The fragmentation characteristics of the peptides can also be used to calibrate and compare collision energies between mass spectrometers. The sequences of all selected peptides do not occur in any natural protein, thus eliminating the need for stable isotope labeling and allowing straightforward integration into standard peptide identification strategies employing database searching or spectral library matching.

GNPS - Different Collision Energies on QExactive

Project description:This dataset was generated using 12 different acquisition methods on a Thermo Q Exactive mass spectrometer, each employing varying collision energies and AGC settings. Samples included two each from feces, serum, brain tissue, two distinct bile acid standard mixtures, and one mixed food matrix. MS/MS data were acquired in positive ionization mode, with chromatographic separation performed on a Phenomenex Polar C18 column.

Optimization of Higher-Energy Collisional Dissociation Fragmentation Energies for Intact Protein-level Tandem Mass Tag Labeling

Project description:Isobaric chemical tag labeling (e.g., iTRAQ and TMT) is a commonly used approach in quantitative proteomics research. Typically, peptides are covalently labeled with isobaric chemical tags, and quantification is enabled through detection of low-mass reporter ions generated after MS2 fragmentation. Recently, we have introduced and optimized a platform for intact protein-level TMT labeling that demonstrated >90% labeling efficiency in complex sample with top-down proteomics. Higher-energy collisional dissociation (HCD) is a commonly utilized fragmentation method for peptide-level isobaric chemical tag labeling because it produces accurate reporter ion intensities and avoids the loss of low mass ions. HCD energies have been optimized for peptide-level isobaric chemical tag labeling; however, fragmentation energies have not been systematically evaluated for TMT-labeled intact proteins for both protein identification and quantitation. In this study, we report a systematic evaluation of normalized HCD fragmentation energies on TMT-labeled HeLa lysate with top-down proteomics. Our results suggested that reporter ions often require higher collisional energy for higher ion intensities while most of intact proteins fragment when normalized HCD energies are between 30% and 50%. We further demonstrated that a stepped HCD fragmentation scheme with energies between 30 and 50% resulted in the optimized quantitation and identification for TMT-labeled intact HeLa protein lysate by providing average reporter ion intensity as > 3.60 E4 and average PrSM as > 1000 PrSM counts with high confidence.

Strain-specific peptide (SSP) standard: A genetically encoded quality control standard for isobaric tagging strategies

Project description:Isobaric tag-based sample multiplexing strategies are extensively used for global protein abundance profiling. However, such analyses are often confounded by ratio compression resulting from the co-isolation, co-fragmentation, and co-quantification of co-eluting peptides, termed “interference.” Recent analytical strategies incorporating ion mobility and real-time database searching have helped to alleviate interference, yet further assessment is needed. Here, we present the Strain-Specific Peptide (SSP) standard, a TMTpro-tagged reference sample that leverages the genetic variation in the proteomes of eight phylogenetically divergent mouse strains. Typically, a peptide with a missense mutation will have a different mass and retention time than the reference or native peptide. TMT reporter ion signal for the native peptide in strains that encode the mutant peptide suggests interference which can be quantified and assessed using the interference-free index (IFI). We showcase the SSP standard by investigating interference in three common data acquisition methods and by testing the improvements in the IFI when using ion mobility-based gas phase fractionation. In addition, we provide a user-friendly, online viewer to visualize the data and streamline calculation of the IFI. The SSP standard will aid in developing and optimizing isobaric tag-based experiments.
